Project description:The mouse aldehyde oxidase, Aoh2 (aldehyde oxidase homolog 2), is a molybdo-flavoenzyme. Harderian glands are the richest source of Aoh2, although the protein is detectable also in sebaceous glands, epidermis and other keratinized epithelia. The levels of Aoh2 in the Harderian gland and skin are controlled by genetic background, being maximal in CD1 or C57BL/6 and minimal in DBA/2, CBA or 129/Sv strains. Testosterone is a negative regulator of Aoh2 in Harderian glands. Homogenously purified Aoh2 oxidizes retinaldehyde into retinoic acid efficiently, while it is devoid of pyridoxal oxidizing activity, unlike other aldehyde oxidases. Aoh2 knockout mice are viable and fertile, although they have an absolute deficit of retinaldehyde oxidase activity in the Harderian gland, decreased retinoic acid levels, and down-regulation of retinoid-dependent genes. The Harderian gland’s transcriptome of knockout mice is characterized by perturbations in pathways controlling lipid homeostasis and cellular secretion. This is particularly evident in sexually immature animals. Lower amounts of retinoic acid are also observed in the skin of Aoh2-/- animals. Knockout mice have thickening of the epidermis in basal conditions and after UV light exposure. This has correlates in the skin transcriptome, which shows enrichment and overall up-regulation of genes involved in hypertrophic responses. Keywords: Gene knockout study

Project description:A unique, lymphoid tissue located adjacent to the eye of the chicken, the Harderian gland is assumed to have critical immune functions, but prior to the current study, its transcriptome had never been analyzed. This study aimed to characterize differential responses between the relatively resistant (Fayoumi) and susceptible (Leghorn) chicken lines when challenged with a high titered lentogenic Newcastle Disease Virus (NDV) strain via the eyes and nares at three weeks of age. The Harderian gland was collected from challenged and non-challenged birds from each line at 2, 6, and 10 days-post-infection (dpi) (n=47). High quality RNA was isolated, used for cDNA library construction, and sequenced on the HiSeq2500.

Project description:Purpose: The goal of this study is to compare endothelial small RNA transcriptome to identify the target of OASL under basal or stimulated conditions by utilizing miRNA-seq. Methods: Endothelial miRNA profilies of siCTL or siOASL transfected HUVECs were generated by illumina sequencing method, in duplicate. After sequencing, the raw sequence reads are filtered based on quality. The adapter sequences are also trimmed off the raw sequence reads. rRNA removed reads are sequentially aligned to reference genome (GRCh38) and miRNA prediction is performed by miRDeep2. Results: We identified known miRNA in species (miRDeep2) in the HUVECs transfected with siCTL or siOASL. The expression profile of mature miRNA is used to analyze differentially expressed miRNA(DE miRNA). Conclusions: Our study represents the first analysis of endothelial miRNA profiles affected by OASL knockdown with biologic replicates.

Project description:We report the application of single-molecule-based sequencing technology for high-throughput profiling of histone modifications in endpoint tumours from Ezh2+/+ or Ezh2-/- Tet ON PyVmT mammary gland tumours. In order to understand the H3K27me3 targets in the context of mouse mamamry gland tumorigenesis, data were generated by deep sequencing a pool of 5 tumours per genoype, in duplicate using Illumina HiSeq2500. Using an optimized data analysis workflow, we mapped about 30 million sequence reads per sample to the mouse genome (build mm10). Raw reads were trimmed for length (n>=32), quality (phred score >= 30) and adaptor sequence using fastx v0.0.13.1.Trimmed reads were (pools of 5 different tumors per genotype) then aligned to the mouse reference genome mm10 using BWA v0.5.9 Broad peaks were called using MACS v1.4.1 software (mfold=10,30; bandwith=300; pvalue cutoff=1E-5) using sequenced libraries of input DNA as control. Peak list intersections were done using BEDTools v2.12.0. Binding peaks were considered overlapping if at least 1 base of the peaks overlapped. Our study demonstrated the first mapping of H3K27me3 in the endpint tumours of tetracycline ducible PyVmT mouse mamary tumours.

Project description:Purpose: In order to understand the functional significance of sperm transcriptome in stallion fertility, the aim of this study was to generate a detailed body of knowledge about the sperm RNA profile that defines a normal fertile stallion. Methods: The 50 bp single-end ABI SOLiD raw reads were directly aligned with the horse reference sequence EcuCab2 using ABI aligner software (NovoalignCS version 1.00.09, novocraft.com) which uses multiple indexes in the reference genome, identifies candidate alignment locations for each primary read, and allows completion of the alignment. Results: Next generation sequencing (NGS) of total RNA from the sperm of two reproductively normal stallions generated about 70 million raw reads and more than 3 Gb of sequence per sample; over half of these aligned with the EcuCab2 reference genome. Altogether, 19,257 sequence tags with average coverage ?1 (normalized number of transcripts) were mapped in the horse genome. Conclusion: The sequence of stallion sperm transcriptome is an important foundation for the discovery of transcripts of known and novel genes, and non-coding RNAs, thus improving the annotation of the horse genome sequence draft and providing markers for evaluating stallion fertility.
