Project description:Genome-wide target genes of ZmAN3 were identified through ChIP-seq on the growth zone of the maize leaf, encompassing the division, transition and expansion zone. For ChIP-seq, ZmAN3 was fused to the GSyellow TAP tag and expressed from the ubiquitin promoter (pUBIL). The pUBIL:ZmAN3-GSyellow construct was transformed into the maize inbred line B104. ChIP was performed using anti-GFP antibody (abcam290).

Project description:During limb development, Hoxd genes are transcribed in two waves: Early on, when the arm and forearm are specified and subsequently, when digits form. While the latter phase is controlled by enhancers centromeric to the HoxD cluster, we show here that the early phase requires enhancers located in the opposite telomeric gene desert. The transition between the two types of regulations involves a functional switch between two distinct topological domains, as reflected by a subset of genes mapping centrally into the cluster, which initially interact with the telomeric domain and subsequently shift to establish new contacts on the opposite side. This transition between two regulatory landscapes generates an intermediate area of low Hox dose developing into the wrist, the transition between our arms and our hands. This intriguing correspondence between genomic and morphological boundaries illustrates the mechanism underlying collinear Hox gene regulation in our developing appendages. Project description:The primary cilium is a signaling organelle with a unique membrane composition maintained by a diffusional barrier residing at the transition zone. Many transition zone proteins, such as the tectonic complex, are linked to preserving ciliary composition; however, whether these proteins regulate active transport or physically impede membrane diffusion remains unknown. To understand tectonic’s role, we generated a photoreceptor specific Tctn1 knockout mouse. Loss of Tctn1 resulted in an absence of the entire tectonic complex yet had minimal effects on transition zone structure. Interestingly, we found that protein composition of the photoreceptor cilium was disrupted as non-resident membrane proteins accumulated in the cilium over time, ultimately resulting in photoreceptor degeneration. We further show that membrane proteins moved faster through the transition zone illustrating that the tectonic complex acts as a physical barrier to slow diffusion of membrane proteins so they can be properly sorted by ciliary transport carriers.

Project description:Herbivores are predicted to evolve appropriate mechanisms to process the plant secondary compounds (PSCs) in their diet and these mechanisms are likely specific to particular suites of PSCs. Changes in diet composition over evolutionary time should select for appropriate alterations in metabolism of the more recent dietary components. We investigated differences in gene expression profiles in the liver with respect to prior ecological and evolutionary experience with PSCs in the desert woodrat, Neotoma lepida. This woodrat species has populations in the Mojave Desert that have switched from feeding on juniper to feeding on creosote at the end of the Holocene as well as populations in the Great Basin Desert that still feed on the ancestral diet of juniper and are naïve to creosote. Juniper and creosote have notable differences in secondary chemistry. Woodrats from the Mojave and Great Basin Deserts were subjected to a fully crossed feeding trial on diets of juniper and creosote after which their livers were analyzed for gene expression. Hybridization of hepatic mRNAs to laboratory rat microarrays resulted in a total of 20,031 genes that met quality control standards. We analyzed differences in large-scale patterns of liver gene expression with respect to GO term enrichment. Diet had a larger effect on gene expression than population membership. However, woodrats with no prior evolutionary experience to the diet upregulated relatively far more genes compared to animals with prior exposure to that diet.
