Project description:Nectaries are the glands responsible for nectar secretion. In the tree Acacia cornigera, extrafloral nectaries produce nectar primarily consumed by mutualistic ant colonies. To understand the genetic programming underlying nectar production, and in particular the connection of the jasmonic acid pathway with the mutualistic ants, extrafloral nectaries tissue was collected at ten time points and conditions, with RNA being isolated and subjected to Illumina RNA-seq analysis.

Project description:We are interested in examining the transcriptional hierarchies that are required for proper formation and function of the carpel margin meristem in Arabidopsis thaliana. The carpel margin meristem (CMM) gives rise to the ovule primorida (which begin to form around flower stage 8). We know that the loss of the seuss-3 (seu-3) and aintegumenta-1(ant-1) separately leads to a mild disruption of ovule formation, while the loss of both causes a complete loss of ovule formation. In this study we wanted to examine expression levels changed between each single mutant and the double mutant. We dissected out stage 8-10 carpel of each of the four genotypes (seu-3, ant-1, Col-0, seu-3 ant-1) pooling 15-25 carpels into one biological replicate. Then using 16 ATH1 arrays we hybridized, amplified and labeled cDNA to 16 arrays (4 replicates for each genotype). We then analyzed our data to reveal transcripts that went down in the double compared to either single mutant, and transcripts that went down more than additively in the double mutant compared to added level of the decrease of the single mutant levels.

Project description:Restriction site Associated DNA (RAD) tags are a genome-wide representation of every site of a particular restriction enzyme by short DNA tags. Most organisms segregate large numbers of DNA sequence polymorphisms that disrupt restriction sites, which allow RAD tags to serve as genetic markers spread at a high-density throughout the genome. Here, we demonstrate the applicability of RAD markers for both individual and bulk-segregant genotyping. First, we show that these markers can be identified and typed on pre-existing microarray formats. Second, we present a method that uses RAD marker DNA to rapidly produce a low-cost microarray genotyping resource that can be used to efficiently identify and type thousands of RAD markers. We demonstrate the utility of the former approach by using a tiling path array for the fruit fly to map a recombination breakpoint, and the latter approach by creating and utilizing an enriched RAD marker array for the threespine stickleback. The high number of RAD markers enabled localization of a previously identified region, as well as a second novel region also associated with the lateral plate phenotype. Taken together, our results demonstrate that RAD markers, and the method to develop a RAD marker microarray resource, allow high-throughput, high-resolution genotyping in both model and non-model systems.
