Project description:Purpose: Gut microbiota-brain axis serves as an emerging pathway affecting brain function. Hindgut has a higher proportion of microbes than foregut, however whether alteration in hindgut microbiota is related to brain functional change remains unclear. The present study used antibiotics to modulate the hindgut microbiota, to investigate the changes in the functions of porcine hypothalamus. Methods: Twelve piglets (12.08 ± 0.28 kg) fitted with T-cannula at the distal ileum were fed a standard diet and randomly assigned to two groups (n=6) for ileal infusions of saline (control group) and an antibiotic mix (ampicillin, gentamycin and metronidazole; antibiotic group), respectively. After the 25-day experiment, the microbiota and metabolites in feces, concentrations of amino acids and neurotransmitters in hypothalamus and blood, and transcriptomics profiles of hypothalamus were analyzed. Results: The results showed that the antibiotic infusion resulted in an increase in aromatic amino acids (AAA)-utilizing genera, notably Lactobacillus, and a decrease in the concentrations of AAAs including tryptophan, tyrosine and phenylalanine in feces. Correspondingly, concentrations of AAAs in the blood and hypothalamus also decreased. In the hypothalamus, the concentrations of AAAs related neurotransmitters 5-HT and dopamine decreased. Meanwhile, the compensatory upregulations of neurotransmitter transporter genes such as SERT, DAT and synthesis-related genes TPH2 and AADC were observed (adjusted P < 0.001). Furthermore, the concentrations of 5-HT and dopamine decreased in the blood. Conclusion: In conclusion, the results revealed that the ileal antibiotic infusion could affect the expressions of neurotransmitters in the porcine hypothalamus. The changes of hindgut microbial composition, circulating AAA profile and hypothalamic neurotransmitter expressions indirectly suggested that the hindgut microbiota may affect the brain functions.

Project description:Gut microbiome research is rapidly moving towards the functional characterization of the microbiota by means of shotgun meta-omics. Here, we selected a cohort of healthy subjects from an indigenous and monitored Sardinian population to analyze their gut microbiota using both shotgun metagenomics and shotgun metaproteomics. We found a considerable divergence between genetic potential and functional activity of the human healthy gut microbiota, in spite of a quite comparable taxonomic structure revealed by the two approaches. Investigation of inter-individual variability of taxonomic features revealed Bacteroides and Akkermansia as remarkably conserved and variable in abundance within the population, respectively. Firmicutes-driven butyrogenesis (mainly due to Faecalibacterium spp.) was shown to be the functional activity with the higher expression rate and the lower inter-individual variability in the study cohort, highlighting the key importance of the biosynthesis of this microbial by-product for the gut homeostasis. The taxon-specific contribution to functional activities and metabolic tasks was also examined, giving insights into the peculiar role of several gut microbiota members in carbohydrate metabolism (including polysaccharide degradation, glycan transport, glycolysis and short-chain fatty acid production). In conclusion, our results provide useful indications regarding the main functions actively exerted by the gut microbiota members of a healthy human cohort, and support metaproteomics as a valuable approach to investigate the functional role of the gut microbiota in health and disease.

Project description:Abstract: Many mouse models of neurological disease use the tetracycline transactivator (tTA) system to control transgene expression by oral treatment with the broad-spectrum antibiotic doxycycline. Antibiotic treatment used for transgene control might have undesirable systemic effects, including the potential to affect immune responses in the brain via changes in the gut microbiome. Recent work has shown that an antibiotic cocktail to perturb the gut microbiome can suppress microglial reactivity to brain amyloidosis in transgenic mouse models of Alzheimer's disease based on controlled overexpression of the amyloid precursor protein (APP). Here we assessed the impact of chronic low dose doxycycline on gut microbiome diversity and neuroimmune response to systemic LPS challenge in a tTA-regulated model of Alzheimer's amyloidosis. We show that doxycycline decreased microbiome diversity in both APP transgenic and wild-type mice and that these changes persisted long after drug withdrawal. Despite this change in microbiome composition, dox treatment had minimal effect on transcriptional signatures in the brain, both at baseline and following acute LPS challenge. Our findings suggest that central neuroinflammatory responses may be less affected by dox at doses needed for transgene control than by antibiotic cocktail at doses used for microbiome manipulation.

Project description:We used a DNA microarray chip covering 369 resistance types to investigate the relation of antibiotic resistance gene diversity with humans’ age. Metagenomic DNA from fecal samples of 123 healthy volunteers of four different age groups, i.e. pre-school Children (CH), School Children (SC), High School Students (HSS) and Adults (AD) were used for hybridization. The results showed that 80 different gene types were recovered from the 123 individuals gut microbiota, among which 25 were present in CH, 37 in SC, 58 in HSS and 72 in AD. Further analysis indicated that antibiotic resistance genes in groups of CH, SC and AD can be independently clustered, and those ones in group HSS are more divergent. Project description:BACKGROUND:Recent evidence suggests that immunotherapy efficacy in melanoma is modulated by gut microbiota. Few studies have examined this phenomenon in humans, and none have incorporated metatranscriptomics, important for determining expression of metagenomic functions in the microbial community. METHODS:In melanoma patients undergoing immunotherapy, gut microbiome was characterized in pre-treatment stool using 16S rRNA gene and shotgun metagenome sequencing (n = 27). Transcriptional expression of metagenomic pathways was confirmed with metatranscriptome sequencing in a subset of 17. We examined associations of taxa and metagenomic pathways with progression-free survival (PFS) using 500 × 10-fold cross-validated elastic-net penalized Cox regression. RESULTS:Higher microbial community richness was associated with longer PFS in 16S and shotgun data (p < 0.05). Clustering based on overall microbiome composition divided patients into three groups with differing PFS; the low-risk group had 99% lower risk of progression than the high-risk group at any time during follow-up (p = 0.002). Among the species selected in regression, abundance of Bacteroides ovatus, Bacteroides dorei, Bacteroides massiliensis, Ruminococcus gnavus, and Blautia producta were related to shorter PFS, and Faecalibacterium prausnitzii, Coprococcus eutactus, Prevotella stercorea, Streptococcus sanguinis, Streptococcus anginosus, and Lachnospiraceae bacterium 3 1 46FAA to longer PFS. Metagenomic functions related to PFS that had correlated metatranscriptomic expression included risk-associated pathways of L-rhamnose degradation, guanosine nucleotide biosynthesis, and B vitamin biosynthesis. CONCLUSIONS:This work adds to the growing evidence that gut microbiota are related to immunotherapy outcomes, and identifies, for the first time, transcriptionally expressed metagenomic pathways related to PFS. Further research is warranted on microbial therapeutic targets to improve immunotherapy outcomes.

Project description:To study the effect of alterations in microbial density on the host, conventional C57Bl6 mice were treated with polymyxin B, ciprofloxacin, vancomycin, clindamycin, or ampicillin for 4 weeks. These antibiotic regimens result in a differential reduction in fecal microbial density. RNA-seq of whole tissue from the proximal colon was performed on the antibiotic treated mice, germ free controls, and non-antibiotic treated controls to interrogate transcriptional changes in the host.
