Project description:In vertebrates, multiple transcription factors (TFs) bind to gene regulatory elements (promoters, enhancers, and silencers) to execute developmental expression changes. ChIP experiments are often used to identify where TFs bind to regulatory elements in the genome, but the requirement of TF-specific antibodies hampers analyses of tens of TFs at multiple loci. Here we tested whether TF binding predictions using ATAC-seq can be used to infer the identity of TFs that bind to functionally validated enhancers of the Cd4, Cd8, and Gata3 genes in thymocytes. We performed ATAC-seq at four distinct stages of development in mouse thymus, probing the chromatin accessibility landscape in double negative (DN), double positive (DP), CD4 single positive (SP4) and CD8 SP (SP8) thymocytes. Integration of chromatin accessibility with TF motifs genome-wide allowed us to infer stage-specific occupied TF binding sites within known and potentially novel regulatory elements. Our results provide genome-wide stage-specific T cell open chromatin profiles, and allow the identification of candidate TFs that drive thymocyte differentiation at each developmental stage.

Loss of thymocyte competition underlies the tumor suppressive functions of the E2a transcription factor in T-ALL

Project description:T lymphocyte acute lymphoblastic leukemia (T-ALL) is frequently associated with increased expression of the E protein transcription factor inhibitors TAL1 and LYL1. In mouse models, ectopic expression of Tal1 or Lyl1 in T cell progenitors, or inactivation of E2a, is sufficient to predispose mice to develop T-ALL. How E2a suppresses thymocyte transformation is currently unknown. Here, we show that early deletion of E2a, prior to the DN3 stage, was required for robust leukemogenesis and was associated with alterations in thymus cellularity, T cell differentiation, and gene expression in immature CD4+CD8+ thymocytes. Introduction of wild-type thymocytes into mice with early deletion of E2a prevented leukemogenesis, or delayed disease onset, and impacted the expression of multiple genes associated with transformation and genome instability. Our data indicate that E2a suppresses leukemogenesis by promoting T cell development and enforcing inter-thymocyte competition, a mechanism that is emerging as a safeguard against thymocyte transformation. These studies have implications for understanding how multiple essential regulators of T cell development suppress T-ALL and support the hypothesis that thymus cellularity is a determinant of leukemogenesis

Project description:In the thymus, cortical and medullary thymic epithelial cells (TEC) support the production of abT-cells from bone marrow-derived progenitors. For cortical TEC (cTEC), the expression a specialised gene signature that encodes multiple key regulators including CXCL12, Delta-like 4 (DLL4) and b5t enables the cortex to support T-lineage commitment, and the generation and selection of CD4+CD8+ thymocytes. While the importance of the cTEC in T-cell development are well defined, the mechanisms that shape the cTEC compartment and maintain its functional specialisation are unclear. Using CXCL12DsRed reporter mice, we show that changes in expression of the chemokine CXCL12 reveal a developmentally regulated programme of cTEC heterogeneity. While cTEC uniformly express CXCL12 during neonatal stages, progression through postnatal life triggers the appearance of CXCL12- cTEC subset that continues to reside in the cortex. We show the appearance of CXCL12- cTEC is influenced by the maturation of CD4-CD8-, but not CD4+CD8+ thymocytes, demonstrating stage-specific thymocyte crosstalk controls cTEC heterogeneity. Importantly, while fate mapping experiments show that both CXCL12+ and cTEC12- cTEC arise from cells expressing Foxn1, RNA sequencing analysis shows they are genetically distinct. Thus, CXCL12- cTEC lack Foxn1 expression, which directs loss of the Foxn1-dependent cTEC gene signature that may explain the reduced capacity of CXCL12- cTEC for thymocyte interactions. In sum, our study shows that shaping of cTEC compartment during the life-course occurs via stage-specific thymocyte crosstalk which drives loss of Foxn1 and its key target genes, that may then determine the functional competence of the thymic cortex.

MYC Amplifies Gene Expression through Global Changes in Transcription Factor Dynamics

Project description:The MYC oncogene has been studied for decades, yet there is still intense debate over how this transcription factor controls gene expression. Here, we seek to answer these questions with an in vivo readout of discrete events of gene expression in single cells. We engineered an optogenetic variant of MYC (Pi-MYC) and combined this tool with single-molecule RNA and protein imaging techniques to investigate the role of MYC in modulating transcriptional bursting and transcription factor binding dynamics in human cells. We find that the immediate consequence of MYC overexpression is to increase the duration rather than frequency of bursts, a functional role which is different from the majority of human transcription factors. We further propose that the mechanism by which MYC exerts global effects on the active period of genes is by altering the binding dynamics of transcription factors involved in RNA Polymerase II complex assembly and productive elongation.
