Project description:we conducted integrative multiple levels of omics data including transcriptome, phosphoproteome, proteome and metabolome in different time-course of sepsis-associated liver dysfunction (SALD). This is the first trial to suggest the statistical pathway of integrative multi-omics data in sepsis. Given the increasing number of studies collecting multi-omics data but limited overview of the methodological framework for integrative analyses (Liu, Ding et al. 2013, Petersen, Zeilinger et al. 2014, Shah, Bonder et al. 2015), integrative approach in sepsis with liver dysfunction in this study will provide novel insights into the development of sepsis and ultimately offer new tools for overcoming the present diagnostic limitation. Therefore, a combined multi-omics dataset will give better accessibility of adoption in disease, and insight to identify the promising candidates for therapeutic strategies.

Project description:Disruption of the circadian rhythm is associated with inflammatory diseases, metabolic syndrome and cancer. In mice, the time of day strongly influences lethality in response to LPS, with survival greatest at the beginning compared to the end of the light cycle (Halberg et al. 1960; Marpegan et al. 2009; Nguyen et al. 2013). Myeloid-cell intrinsic circadian clock components control inflammatory cytokine production (Gibbs et al. 2012; Curtis et al. 2015; Bellet et al. 2013), and metabolic inputs influence lethality in response to LPS (Wang et al. 2016; Weis et al. 2017; Traba et al. 2017), but the relative contributions of these inputs to daily changes in sepsis susceptibility are not known. Here we show that feeding, rather than light, controls time of day dependent LPS sensitivity. Mortality following LPS administration after 12 hours of food deprivation was associated with hypoglycemia, rather than inflammatory cytokine production, independent of the clock regulator BMAL1 expressed in myeloid cells. Deletion of BMAL1 in hepatocytes globally disrupted the transcriptional response to the feeding cycle in the liver and resulted in constitutively high LPS sensitivity. These results show that food, rather than light, is the ‘zeitgeber’ for acute mortality in response to LPS, with a critical role for the hepatocyte-intrinsic circadian clock in integrating nutritional cues to regulate survival in response to innate immune stimuli. Understanding the hepatic molecular programs operational in response to fasting versus fed cues could identify novel pathways that may be targeted to enhance resistance to endotoxemia.

Project description:Oral cavity Squamous Cell Carcinoma (OCSCC) is a common form of head and neck cancer through the developed and developing world. However, the etiology of OCSCC is still unclear. To explore whether smoking, HPV and/or other underlying genetic and transcriptomic changes could be responsible for the oncogenesis events for OCSCC. A prospective observational study of fresh tissue biopsy from 45 participants with OCSCC collected from Brisbane Head and Neck Clinics between 2013 to 2015. Exploration of the genetic and transcriptomic landscape was performed using RNA sequencing and whole exome sequencing. Identification of HPV was to be performed using DNA PCR genotyping and RNA sequencing. Patient medical records were retrieved and the patient demographics were used to correlate with genomic and transcriptomics analyses, including the location of the tumor within the oral cavity, smoking and alcohol histories.

Project description:Several intracellular pathogens target the host miRNA to modulate the expression of host proteins for their successful infection and survival. For example, S. typhimurium (Schulte et al., 2011) and Mycobacterium tuberculosis (Kumar et al., 2015) downregulate miRNAs of let-7 family to modulate immune response in host; H. pylori infection induces the expression of miR-155 to inhibit the release of IL-8 (Xiao et al., 2009); L. monocytogens triggers the expression of anti- inflammatory cytokine IFN-β by downregulation of miR-145 (Izar et al., 2012). Similarly, Leishmania infection also modulates the expression of various miRNA in macrophages (Lemaire et al., 2013). Consequently, it has been shown that L. donovani infection downregulates miR-122 expression which lowers serum cholesterol to facilitate infection (Ghosh et al., 2013). Whereas, Leishmania significantly enhances the miR30A- 3p expression and modulates autophagic pathway in macrophages (Singh et al., 2016). To understand how Leishmania modulate the expression of various genes in infected macrophages, we have compared the miRNA profile of uninfected and infected macrophages.
