Project description:The actinobacteria Frankia alni is able to induce the formation of nodules on the root of a large spectrum of actinorhizal plants, where it converts dinitrogen to ammonia in exchange for plant photosynthates. In the present study, transcriptional analyses were performed on nitrogen-replete free-living cells and on Alnus glutinosa nodule bacteria, using whole genome microarrays. Distribution of nodule-induced genes on the genome was found to be mostly over regions with high synteny between three Frankia genomes, while nodule-repressed genes, which were mostly hypothetical and not conserved, were spread around the genome. Genes known to be related to symbiosis were highly induced: nif (nitrogenase), hup2 (hydrogenase uptake), suf (sulfur-iron cluster) and shc (hopanoids synthesis). The expression of genes involved in ammonium assimilation and transport was strongly modified suggesting that bacteria ammonium assimilation was limited. Genes involved in particular in transcriptional regulation, signalling processes, protein drug export, protein secretion, lipopolysaccharide and peptidoglycan biosynthesis that may play a role in symbiosis were also identified. We showed that this nodule transcriptome of Frankia was highly similar among phylogenetically distant plant families.

To address gene expression changes of Frankia alni ACN in the symbiotic state, we compared transcript levels between young nodules formed on 4 species of trees (Alnus glutinosa, Alnus nepalensis, Myrica gale and Myrica rubra) and free-living cells grown in nitrogen-replete minimal medium. For A. glutinosa nodule and free-living cells, two sets of experiments (A and B) were performed in two different laboratories. Three biological replicates were preformed for each condition.

Project description:Medicago truncatula engages in root nodule symbiosis by developing a de novo plant organ (known as nodule) in its roots in response to the infection by rhizobia. These nodules are de novo plant organs that provide an optimal environment for the rhizobia to fix nitrogen in exchange for photosynthates. The establishment of root nodule symbioses (RNS) requires the coordination of two distinct processes: bacterial infection and nodule organogenesis. In this study we used single-cell RNA-seq to investigate the first hours of the establishment of the root nodule symbiosis aiming to identify the transcriptional mechanisms governing this process.

Project description:Casuarina glauca belongs to a family of angiosperms called actinorhizal plants because they can develop nitrogen-fixing nodules in association with the soil bacteria Frankia. The aim of this transcriptomic study was to study the role of the plant growth regulator auxin during actinorhizal symbiosis and to identify key plant genes that are involved in auxin signaling during symbiosis in C. glauca. Symbiosis between C. glauca and Frankia was obtained after inoculation of young plant with a concentrated culture of the bacteria. Inoculation was performed in a medium depleted in nitrogen (N2) which favors the induction of nitrogen fixing symbiosis. For auxin role study, plant were treated with 25µM 1-naphtoxy acetic acid (1-NOA) all along nodulation time. Nodule were harvested 3 weeks after inoculation. For this study we considered two stages: - 21 days old nodules obtained on plants not treated with 1-NOA (control condition) - 21 days old nodules obtained on plants supplemented with 25µM of 1-NOA. Three biological replicates were used for each condition, however due to non valid staistics, two of the replicates (one for control condition, one for treated condition were removed.

Project description:Plant-derived nodule-specific Cys-rich peptides (NCRs) play essential roles towards microsymbionts control. To pinpoint whether DgDef1 — a nodule-specific defensin from the actinorhizal plant Datisca glomerata — fulfills similar functions, the peptide was characterized. DgDef1 affects growth of several bacteria including Sinorhizobium meliloti. In this experiment, it was analyzed if DgDef1 without its CTPP domain (DgDef1delta SP delta CTPP) triggers a cellular response in S. meliloti. The S. meliloti strain Rm1021 was challenged in 10 mL TY medium (OD600 = 0.5) with 25 µg/mL of DgDef1 delta SP delta CTPP at 30°C, 150 rpm for 1h. The negative control was treated with acetonitrile:water (1:3) instead of DgDef1 delta SP delta CTPP. Assays were performed in four replicates. RNA was isolated and material from biological replicates were combined in equal amounts. This resulted in two RNA pools representing DgDef1 treated and untreated Rm1021 cells. The pooled RNAs were used for RNAseq in order to identify differentially expressed genes.

Hyperplasia and hypertrophy of the surrounding cells lead to the formation of typical root galls. This phenomenon invokes host pathways in common with those necessary for nitrogen-nodule formation, suggesting that nematode and rhizobia exploit a relative common strategy of plant cell infection at the cellular and molecular levels. In order to highlight key genes involved in gall and nodule developments, parallel laser microdissection of giant cells from galls and cells from zone II of nodules, followed by transcriptomic analysis, were performed. Project description:Nitrogen assimilation in plants is a tightly regulated process that integrates developmental and environmental signals. The legume-rhizobial symbiosis results in the formation of a specialized organ called root nodule, where the rhizobia fixes atmospheric nitrogen into ammonia. Ammonia is assimilated by the plant enzyme glutamine synthetase, which is specifically inhibited by PPT. The expression of key genes related to the regulation of root nodule metabolism will likely be affected by glutamine synthetase inhibition. We used microarrays to detail the global programme of gene expression in response to Glutamine synthetase inhibition in root nodules and identified genes differentially expressed over a time course.
