lncRNA and mRNA expression profile in colorectal adenoma and cancer

Project description:We evaluated the profile of lncRNA and mRNA expression in 6 colorectal adenoma (CRA), 6 colorectal adenoma (CRC) and 6 matched normal mucosa (NOR) using the Exiqon miRCURY lncRNA and mRNA array,7th generation. We found that global dysregulated lncRNA and mRNAs between colorectal lesions and normal mucosa. Our findings implicates that dysregulation of lncRNA and mRNAs may play important role in the carcinogenesis and present therapeutic targets for CRC.

Project description:Oxaliplatin (L-OHP) serves as a standard chemotherapy for colorectal cancer, while the drug resistance is still a considerable challenge. Dysregulation of lncRNA is involved in cancer and recent translatomics has found some alleged lncRNA actually contained small open reading frames and could encode short peptides. This ribosome footprint profiling (Ribo-seq) was a paired-end sequencing and aimed to investigate whether lncRNA could regulate oxaliplatin resistance in colorectal cancer by encoding short peptides.

Project description:Oxaliplatin (L-OHP) serves as a standard chemotherapy for colorectal cancer, while the drug resistance is still a considerable challenge. A number of previously unknown transcripts have been identified in recent years, the vast majority of which are considered long non-coding RNA (lncRNA). Dysregulation of the lncRNA is involved in the genesis and progression of cancer. This RNA-seq was a paired-end sequencing and aimed to investigate the expression profile of lncRNA associated with oxaliplatin resistance in colorectal cancer.

Project description:Our data analysis unveils that differentially expressed long noncoding RNAs and some wrongly transcribed noncoding transcripts have potential DNA binding sites at promoters of differentially expressed or wrongly transcribed coding transcripts, gains and losses of differentially methylated DNA regions also occur at relevant sites, but less specifically. Moreover, both differentially expressed or wrongly transcribed transcripts and gains and losses of differentially methylated DNA regions show significant case-to-case variation.

Methylome analysis of colorectal cancer cell line DNA (HCT116) and colorectal cancer patient derived xenografts (PDXs) using MeDIP-seq and cfMeDIP-seq

Project description:Three separate experiments were carried out using MeDIP-seq and cfMeDIP-seq for methylome analysis. For the first experiment, different starting amounts of HCT116 cell line DNA, sheared to mimic cell-free DNA, were analyzed using MeDIP-seq and cfMeDIP-seq. In the second experiment the limit of detection of cfMeDIP-seq was tested using varying dilutions of colorectal cancer cell line DNA (HCT116) with multiple myeloma cell line DNA (MM1.S). For both cell line DNA samples, the DNA was sheared to mimic cell-free DNA. In the final experiment, we tested the enrichment of human ctDNA using cfMeDIP-seq performed on plasma collected from patient-derived xenografts (PDXs) generated in mice from two colorectal cancer patients.
