The membrane protein profiles from different lung cancer cell lines. The different mutation harboring in different cell line might reflect different phenotype even though they have same cancer type.

Project description:The membrane proteins are the main receptors that received the signals out of the cells. The abnormal of these membrane proteins will cause the wrong signal transduction which leads to loss of functions or diseases. To fix the abnormal signaling pathways, the intervention of the treatment mostly will target in these membrane receptors to inhibit the abnormal transduction cascade like the tyrosin kinase inhibitors in lung cancer. However, the lung cancer cell line have different kinds of mutation, and each of them have its own unique phenotype and drug response. The study of the membrane protein profiles from these cell lines with different mutation might help to correlate the mutation site and phenotype of the cell lines.

RNA sequencing of genetically engineered mouse model lung tumors and normal mouse lung.

Project description:Genetically engineered mouse models (GEMM) of cancer are powerful tools to study multiple aspects of caner biology. We developed a novel GEMM for lung squamous cell carcinoma (LSCC) by genetically combining overexpression of Sox2 with loss of Lkb1: Rosa26LSL-Sox2-IRES-GFP;Lkb1fl/fl (SL). We compared gene expression profiles of SL lung tumors with normal mouse lung tissue, mouse lung adenocarcinoma (LADC) tumors from KrasLSL-G12D/+;Trp53fl/fl (KP), mouse LSCC tumors from Lkb1fl/fl;Ptenfl/fl (LP) model as well as Lenti-Sox2-Cre Lkb1fl/fl.

Gene expression of genetically related and unrelated human embryonic stem cell lines

Project description:Gene expression of sibling human ES cell lines are more similar to each other than unrelated cell lines. Undifferentiated human embryonic stem cells were used for analysis. We sought to determine whether genetic differences underly variations between different human ES cell lines. Sibling cell lines that are genetically closer than non-sibling cell provided the opportunity to determine this. We found that sibling cell lines are more similar in their gene expression patterns than unrelated cell lines.

Profiling DNA copy number alterations of 44 lung cancer cell lines

Project description:We established and characterized 24 lung cancer cell lines from Taiwan lung cancer specimens or pleural effusions. Three EGFR-mutant TKI-sensitive parental cell lines were cultured in gefitinib following well-established TKI dose-escalation protocols. 20 Caucasian lung cancer cell lines are purchased from the American Type Culture Collection and National Cancer Institute. We conducted 44 lung cancer cell lines with copy number variation, EGFR status and invasion ability.

Project description:SNP profiles from 82 lung carcinomas and 2 cell lines were analyzed to detect potential tumor suppressors in lung cancer. Homozygous deletions revealed two interesting candidates with ARID domains, which were further characterized by sequencing in the whole series. 82 lung carcinomas and 2 cell lines were analyzed with Illumina HumanCNV370-Duo v1.0 chips.

Genetic characterization of different tumor cell lines isolated from lung tumors of c-myc and c-raf transgenic mice

Project description:We recently reported isolation of various cancer progenitor cells of transgenic c-Myc and c-Raf mouse lung tumors [Reamon-Buettner SM and Borlak J, 2008]. As lung tumors can arise following dysregulation of signalling pathways normally activated during lung development we were particularly interested in investigating the genetic heterogeneity of these cancer cell lines. By whole genome expression analysis we identified two cell lines (A2C12, cRAF_cMYC) to be very different from the remaining tumor cells. Specifically the A2C12 and cRAF_cMYC cell lines expressed various stem cell markers, most notably CD34, CD44, Pdpn and Dlg7. Likewise, the A2C12 and cRAF_cMYC expressed the ATP-binding cassette (ABC) transporters Abcc1 and Abcg2 at different level when compared to other established cell lines. Furthermore, a genome wide expression profiling displayed differential gene expression pattern between and within progenitor cell lines. That provided important clues on heterogeneity in the signalling pathways amongst the cancer cell lines. We also knock down CD44 using a retroviral delivery system and observed an increased G1 peak and apoptosis as determined by flow cytometry. Finally, we analyzed promoters of regulated genes and identified overrepresented 18 transcription factor binding sites (TFBS) in common regulated genes, 10 unique TFBS in A2C12 and 9 unique TFBS in cRaf_cMyc. These data indicates that our tumor cell lines are suitable models to study the biology of lung cancer progenitor cell. Most importantly, we show that our tumor cell lines do not represent a homogeneous population of tumor-initiating cells. Understanding heterogeneity in tumors will lead to new diagnostic and therapeutic approaches.
