Project description:Convergent phenotypic evolution is often caused by recurrent changes at particular nodes in the underlying gene regulatory networks (GRNs). The genes at such evolutionary 'hotspots' are thought to maximally affect the phenotype with minimal pleiotropic consequences. This has led to the suggestion that if a GRN is understood in sufficient detail, the path of evolution may be predictable. The repeated evolutionary loss of larval trichomes among Drosophila species is caused by the loss of shavenbaby (svb) expression. svb is also required for development of leg trichomes, but the evolutionary gain of trichomes in the 'naked valley' on T2 femurs in Drosophila melanogaster is caused by the loss of microRNA-92a (miR-92a) expression rather than changes in svb. We used RNAseq of second (T2) pupal legs (20-28 h after puparium formation) to compare the expression of trichome GRN genes between strains with a large and a small naked valley. We also compared the function of components between the larval and leg trichome GRNs to investigate why the genetic basis of trichome pattern evolution differs in these developmental contexts. Moreover, we used ATAC-seq of second (T2) pupal legs (20-28 h after puparium formation) to identify the pupal leg enhancers of svb. We found key differences between the two networks in both the genes employed, and in the regulation and function of common genes. These differences in the GRNs reveal why mutations in svb are unlikely to contribute to leg trichome evolution and how instead miR-92a represents the key evolutionary switch in this context. Our work shows that variability in GRNs across different developmental contexts, as well as whether a morphological feature is lost versus gained, influence the nodes at which a GRN evolves to cause morphological change. Therefore, our findings have important implications for understanding the pathways and predictability of evolution.

Project description:Leaf shape is a spectacularly diverse trait that influences various aspects of plant physiology, and is even correlated with crop yield and quality in multiple species. However, only a few genetic dissections of leaf shape have been accomplished at a species-wide level. Here, we perform an initial characterization of leaf shape variation in Ipomoea batatas, the sweetpotato, at multiple scales of analysis. We use a transcriptomic survey to identify gene expression changes associated with two commonly studied leaf shape traits--circularity and aspect ratio using 19 individuals (accession) of sweetpotato. We comprehensively describe the remarkable morphological diversity in leaf shape in sweetpotato, and identify 147 differentially regulated genes associated with circularity and aspect ratio, providing an initial set of hypotheses regarding the genetic basis of leaf shape in this species.

Comparative brain expression analysis of scouting behaviors across contexts

Project description:Individual differences in behaviour are often consistent across time and contexts, but it is not clear if such consistency is reflected at the molecular level. We explored this issue by studying scouting in honey bees in two different behavioural and ecological contexts: finding new sources of floral food resources and finding a new nest site. Brain gene expression profiles in food-source and nest-site scouts showed a mixture of similarities and differences. Class prediction and 'leave-one-out' cross-validation analyses revealed that a bees role as a scout in either context could be predicted with 92.5% success using 89 genes at minimum. We also found that genes related to four neurotransmitter systems were part of a shared brain molecular signature in both types of scouts, but the two types of scouts were more similar for genes related to glutamate and GABA and more divergent for genes related to monoamines and acetylcholine signaling. These results indicate that consistent behavioural tendencies across different ecological contexts involve a mixture of similarities and differences in brain gene expression.

DNA methylation-linked chromatin accessibility affects genomic architecture in Arabidopsis

Project description:DNA methylation is one of the most widely distributed epigenetic marks that has a profound impact on developmental regulation, yet its influence on chromatin accessibility and 3D genome architecture is not well explored in plants. Here, we present genome-wide chromatin accessibility profiles of 18 Arabidopsis mutants that are deficient in CG, CHG or CHH DNA methylation. We find that chromatin inaccessibility at heterochromatin regions are maintained by DNA methylation in all three contexts. Many regions maintain their chromatin inaccessibility when DNA methylation is lost in only one or two contexts but we found the most increase in accessibility at sites that shown DNA methylation reduction in all contexts, suggesting an interplay between CG and non-CG methylation and chromatin accessibility. In addition, we observed that an increase in chromatin accessibility is accompanied with chromatin decompaction of many transposable elements, which leads to heterochromatin decompaction and an enhancement of long-range chromosomal interactions in the 3D genome architecture. Together, these results provide a valuable resource for chromatin compaction analyses and uncover a pivotal role for DNA methylation in the maintenance of heterochromatin inaccessibility in Arabidopsis.

Mapping functional to morphological variation reveals the basis of regional extracellular matrix subversion and nerve invasion in pancreatic cancer [RNA-Seq3]

Project description:Intratumor morphological heterogeneity of pancreatic ductal adenocarcinoma (PDAC) predicts clinical outcomes but is only partially understood at the molecular level. To elucidate the gene expression programs underpinning intratumor morphological variation in PDAC, we investigated and deconvoluted at single cell level the molecular profiles of histologically distinct clusters of PDAC cells. We identified three major morphological and functional variants that co-exist in varying proportions in all PDACs, display limited genetic diversity, and are associated with a distinct organization of the extracellular matrix: a glandular variant with classical ductal features; a transitional variant displaying abortive ductal structures and mixed endodermal and myofibroblast-like gene expression; and a poorly differentiated variant lacking ductal features and basement membrane, and showing neuronal lineage priming. Ex vivo and in vitro evidence supports the occurrence of dynamic transitions among these variants in part influenced by extracellular matrix composition and stiffness and associated with local, specifically neural, invasion.
