Project description:RNA localization and local translation are important biological processes that underlie establishment of body axis, cell migration and synaptic plasticity. However, it is unclear to which extent mRNA localization contributes toward local proteome and how much of protein localization is achieved via protein transport or local translation of uniformly distributed mRNAs. To address this question, we performed genome-wide analysis of the local proteome, transcriptome, and translation rates in neurites and cell bodies of neurons differentiated from mouse embryonic stem cells. Our results reveal mRNA localization as a key determinant of protein localization to neurites that accounts for around a half of the neurite-localized proteome. Moreover, we identify non-coding RNAs and RNA-binding proteins targeted to neurites.

Project description:Multi-potent hematopietic progenitors must acquire thymus-homing capacity to initiate T lymphocyte development. Despite its importance, the transcriptional program underlying this process remains elusive. Cbfβ forms transcription factor complexes with Runx proteins, and here we sho that Cbfβ2, encoded by an RNA splice variant of the Cbfb gene, is essential for differentiation of IL7R+PIRhi thymic-homing progenitors in the mouse fetal liver. Cbfβ2 binds to cell-type specific enhancers and induces expression of the principal thymus-homing receptor CCR9. Like in mouse, an alternative splicing event generates Cbfβ2-specific mRNA whose products controls CCR9 expression and thymus homing in zebrafish. Our findings indicate that functional diversification of Runx transcription factor complexes via alternative splicing emerged early in evolution to support a key step in T cell development.

Transcription profiling of twenty four mouse neural tissues and ten body regions from five inbred strains to build a gene expression-based brain map

Project description:The current model to explain the organization of the mammalian nervous system is based on studies of anatomy, embryology, and evolution. To further investigate the molecular organization of the adult mammalian brain, we have built a gene expression-based brain map. We measured gene expression patterns for 24 neural tissues covering the mouse central nervous system and found, surprisingly, that the adult brain bears a transcriptional imprint" consistent with both embryological origins and classic evolutionary relationships. Embryonic cellular position along the anterior-posterior axis of the neural tube was shown to be closely associated with, and possibly a determinant of, the gene expression patterns in adult structures. We also observed a significant number of embryonic patterning and homeobox genes with region-specific expression in the adult nervous system. The relationships between global expression patterns for different anatomical regions and the nature of the observed region-specific genes suggest that the adult brain retains a degree of overall gene expression established during embryogenesis that is important for regional specificity and the functional relationships between regions in the adult. The complete collection of extensively annotated gene expression data along with data mining and visualization tools have been made available on a publicly accessible web site (www.barlow-lockhartbrainmapnimhgrant.org). Experiment Overall Design: Large amount of high-quality, quantitative gene expression data obtained for 24 neural tissues from 3 strains of inbred mice and and 10 body tissues from 5 strains of inbred mice.

Notch1 - WISP1 Axis Determines Tumor-Regulating Role of Melanoma Stromal Fibroblasts

Project description:Cancer-associated fibroblasts (CAF) are crucial in regulating cancer progression, yet the molecular mechanisms that determine the tumor-regulating function of CAF are poorly understood. Here, we uncover the Notch1 pathway as a molecular determinant that controls the regulatory role of CAF in melanoma growth, invasion and metastasis, and can be manipulated to reprogram and convert CAF to act as tumor suppressors. The Notch1-determined tumor-regulating function is in part mediated by Wnt-induced secreted protein 1 (WISP1). These findings reveal the Notch1âWISP1 axis as a crucial molecular determinant in governing stromal regulation of tumor progression, and establish this axis as a potential therapeutic target Total RNA obtained from MSCD-SF transduced with Cre-GFP/lentivirus in vitro compared to MSCD-SF transduced with GFP/lentivirus. Samples are duplicates.
