Project description:The samples were respectively from three replicates of the salt stress treatment and the control, then we obtained six cDNA libraries. In total, 983,827 transcripts and 469,059 unigenes were constructed. We got a total of 75,070 differentially expressed genes (DEGs), of which 48,965 were up-regulated and the other 26,105 were down regulated under the salt treatment.

Project description:We generated 12 Gb of high-quality sequencing data (~6 Gb per sample) to clarify the molecular mechanism of salt tolerance between wild tipe and transgenic DgWRKY5 chrysanthemum under normal condition. A total of 1078 differentially expressed genes (DEGs) (593 up-regulated and 485 down-regulated) were identified between CK and DgWRKY5, including genes encoding transcription factors and protein kinases. We identified numerous differentially expressed genes that exhibited distinct expression patterns, and stress-related genes that were highly differentiated in wild tipe and transgenic DgWRKY5 chrysanthemum. These genes have known or potential roles in stress tolerance relative and were enriched in functional gene categories potentially responsible for chrysanthemum resistance. Therefore, they are appealing candidates for further investigation of the gene expression and associated regulatory mechanisms related to stress response .

Project description:Although previous studies have addressed the possible benefits of arbuscular mycorrhizal (AM) symbiosis for rice plants under salinity, the underlying molecular mechanisms are still unclear. Here, we showed that rice colonized with AM fungi had better growth performance and higher K+/Na+ ratio under salt stress. Differentially expressed genes (DEGs) responding to AM symbiosis especially under salt stress were obtained from RNA sequencing. AM-regulated DEGs in cell wall modification and peroxidases categories were mainly upregulated in shoots, suggesting AM symbiosis might assist in relaxing the cell wall and scavenging reactive oxygen species (ROS). AM symbiosis indeed improved ROS scavenging capacity in rice shoots under salt stress. In addition, genes involved in Calvin cycle and terpenoid synthesis were enhanced by AM symbiosis in shoots and roots under salt stress, respectively. AM-upregulated cation transporters and aquaporin in both shoots and roots were highlighted. Strikingly, “protein tyrosine kinase activity” subcategory was the most significantly over-represented GO term among all AM-upregulated and downregulated DEGs in both shoots and roots, highlighting the importance of kinase on AM-enhanced salinity tolerance. Overall, our results from the transcriptomic analyses indicate that AM symbiosis uses a multipronged approach to help plants achieve salt stress tolerance.

Project description:Campeiostachys nutans, a dominant perennial grass in the Qinghai-Tibet Plateau, exhibits high tolerance to salt stress. The Salt Overly Sensitive (SOS) pathway is key to plant salt stress tolerance. However, the pivotal role of the SOS pathway in response to salt stress in C. nutans remains unknown. Here, we identified CnbHLH130 as a novel transcriptional activator of CnCBL10, directly binds to the G-box motif in the promoter. CnbHLH130 responds to salt stress and positively regulate salt tolerance in rice and C. nutans. Interestingly, we found CnCBL10 and CnCIPK4 interact with CnbHLH130 by a Y2H screening assay. The interactions were confirmed by split-luciferase complementation (split-LUC), Pull-down, Co-immunoprecipitation (Co-IP) and bimolecular fluorescence complementation (BiFC) assays. Moreover, CnbHLH130 enhanced the interaction between CnCBL10 and CnCIPK4, which further phosphorylate and activate Na+/H+ antiporter CnSOS1 to exclude excess cytosolic Na+ from cells in the shoots. Genetic evidence showed that CnCBL10, CnCIPK4 and CnbHLH130 coordinately regulates salt tolerance in plants. In summary, this study demonstrated that CnbHLH130 acts as a novel core component and transcriptional activator regulating CnCBL10-CnCIPK4 mediated SOS pathway, thus conferring to the salt tolerance in C. nutans. This work advanced our understandings of how an alpine plant greatly survived in the Qinghai-Tibet Plateau by concise regulation of the SOS pathway in response to salt stress.

Project description:In plants, pre-mRNA alternative splicing has been demonstrated to be a crucial tier that regulates gene expression in response to salt stress. However, the underlying mechanisms remain elusive. Here, we studied the roles of DIGEORGE-SYNDROME CRITICAL REGION 14-like (AtDGCR14L) in regulating pre-mRNA splicing and salt stress tolerance. We discovered that Arabidopsis AtDGCR14L is required for maintaining plant salt stress tolerance and the constitutively spliced and active isoforms of important stress- and/or abscisic acid (ABA)-responsive genes. We also identified the interaction between AtDGCR14L and splicing factor U1-70k, which needs a highly conserved three amino acid (TWG) motif in DGCR14. Different from wild-type AtDGCR14L, the overexpression of the TWG-substituted AtDGCR14L mutant did not change salt stress tolerance or pre-mRNA splicing of stress/ABA-responsive genes. Additionally, SWITCH3A (SWI3A) is a core subunit of the SWI/SUCROSE NONFERMENTING (SWI/SNF) chromatin-remodeling complexes. We found that SWI3A, whose splicing depends on AtDGCR14L, actively enhances salt stress tolerance. These results revealed that AtDGCR14L may play an essential role in crosstalk between plant salt-stress response and pre-mRNA splicing mechanisms. We also unveiled the potential role of SWI3A in controlling salt stress tolerance. The TWG motif in the intrinsically disordered region of AtDGCR14L is highly conserved and crucial for DGCR14 functions.

Project description:Both barley (Hordeum vulgare) and rice (Oryza sativa) belong to Poaceae family, but differ greatly in salt tolerance. In order to understand molecular mechanisms in the difference of salt tolerance between the two species, the responses of transcriptomic profiles to salt stress were compared between rice (cultivar Nipponbare) and barley (accession XZ26) to reveal how alternative splicing (AS) coordinates with transcriptional regulation in adaptation to salt stress. Physiological study showed that XZ26 had higher salt tolerance than Nipponbare, as reflected by less growth inhibition, lower shoot Na+ concentration and higher K+/Na+ ratio when exposed to salt stress. Transcriptomic analysis showed that XZ26 had higher ROS scavenging ability, less degradation of protein kinases and enhanced anti-oxidation. Moreover, AS genes related to ion transporter genes and transcription factors could enhance and amplify K+/Na+ homeostasis and signal transduction cascades. We proposed that higher salt tolerance of barley accession XZ26 is attributed to its superior K+/Na+ homeostasis, tissue detoxication and less energy consumption. The present results provide insights at transcriptomic levels into reasons why barley has higher salt tolerance than rice.

Project description:illumina RNA sequencing of tall fescue leaves generated a total of raw 144,339 reads. After de novo assembly, unigenes with a total length of 129,749,938 base pairs were obtained. For functional annotations, the unigenes were aligned to functional databases. Further analysis revealed 79,352 coding DNA sequences and 13,003 microsatellites distributed across 11,277 unigenes as well as single nucleotide polymorphisms. Totally, 1,862 unigenes were predicted to encode for 2120 transcription factors among which most were key salt-responsive. We determined differential gene expression and distribution per sample and most genes related to salt tolerance and photosynthesis were upregulated in 48 h vs 24 h salt treatment. Protein interaction analysis revealed the high interaction of chaperonins and Rubisco proteins in 48h vs 24h salt treatment

Project description:Increasing soil salinization has led to severe losses of plant yield and quality. Researching the formation of plant salt tolerance and the molecular mechanism of the salt stress response is therefore urgent. We here take advantage of recent progress in single-cell transcriptomics technology to systematically analyze plant roots response to salt stress, and 57,185 high-quality cells were totally obtained from 5-day-old lateral root tips of Gossypium arboreum under natural growth and different salt-treatment conditions. Eleven cell types with an array of novel marker genes were identified and confirmed with RNA in situ hybridization. Pseudotime analysis on epidermal and root hair cells indicated the differentiation trajectory, and differential root-type cells responding to salt stress resulted in more epidermal and less endodermal cells. Abundant differentially expressed genes (DEGs) were found to be engaged in glycometabolism, reactive oxygen species hemeostasis, and phosphatidylinositol and MAKP signal pathways through functional enrichment analyses. Some candidate DEGs related with transcription factors and plant hormones responding to salt stress were also screened, which requires further functional verification to reveal the regulatory model of the plant roots response to salt stress. Combined with bulk RNA-seq data, a common DEG (Ga08G2497) annotated as Aldo-keto reductase-1 (AKR1) was selected to perform virus-induced gene silencing verification, and the silencing of GaAKR1 gene in G. arboreum resulted in severe stress-susceptibility phenotype, shorter root length, and less number of lateral roots. Physiological and biochemical detection also demonstrated that GaAKR1-silenced plants suffered more serious oxidative damages and, indicating that GaAKR1 might participates in salt tolerance of cotton by oxidation-reduction process. For the first time, we characterized a transcriptional atlas of plant roots under salt stress at a single-cell resolution, which explored the cellular heterogeneity, differential root-type cells, and differentiation trajectory, while providing valuable insights into the molecular mechanism underlying stress tolerance in plants.
