Next Generation Sequencing Analysis of S. aureus cultured in the presence/absence of V12CBD

Project description:We reported the application of NGS technology for high-throughput transcription profiling of S. aureus in the presence of V12CBD, the binding domain from bacteriophage lysin PlyV12. In summary, a total of 225 differentially expressed genes (DEGs) were identified (at least 2-fold change, with a p-value <0.05) after V12CBD treatment. Of those, transcripts of 111 genes were found upregulated and 114 downregulated in response to V12CBD. Predominantly genes involved in translation (76.9%), nucleotide metabolism (80%), cell division (100%), as well as replication and repair (82%), were repressed in S. aureus treated with V12CBD. The GO enrichment analysis showed that the DEGs were scattered in 34 GO terms, specifically, a total of 3 items related to cellular components, 25 items for biological processes, and 6 items for molecular functions. Functional classification of the DEGs using KEGG (Kyoto Encyclopedia of Genes and Genomes) pathway enrichment analysis, revealed that a large group of S. aureus genes expressed differentially in response to V12CBD belonged to the membrane transport pathway, the environmental information processing category. Several genes encoding important virulence factors, such as surface protein encoding gene sdrC, protein arginine kinase encoding gene mcsB, persistent infection associated genes (putP and oppF2), and the genes involved in capsular polysaccharide biosynthesis (tarI and SAOUHSC_00125), were downregulated in the presence of V12CBD. Finally, two two-component systems (TCSs), WalKR, SrrAB, were also found downregulated in the presence of V12CBD. The transcription levels of these genes were also confirmed by primer-specific qRT-PCR. This study showed that V12CBD could suppress multiple important virulence factors expression in S. aureus.

Project description:Reactive astrogliosis is a well-known and recognised marker of Alzheimer's Disease (AD). The aim of this study is to functionally visualise reactive astrocyte-mediated neuronal hypometabolism in the brains that is associated with AD and neuroinflammation. To investigate alterations of acetate and glucose metabolism and the effect thereof in AD-like astrocytes, primary astrocyte cultures were treated with acetate in the presence or absence of amyloid beta (Aβ) oligomers. On comparison, we found that acetate treatment upregulated the expression of acetate transporter MCT1 (Slc16a1) as well as that of enzymes involved in the urea cycle and subsequent GABA synthesis. We could, therefore, conclude that MCT1-mediated uptake of acetate into astrocytes triggered GABA synthesis by upregulating enzymes involved in putrescine production and degradation.

Next generation sequencing of human monocyte derived dendritic cells stimulated with MGL-stimulating glycodendrimers in the absence or presence of LPS

Project description:To investigate the effect of MGL ligation in monocyte-derived dendritic cell biology, we generated control dendrimers and two different glycodendrimers exposing the MGL ligands αGalNAc or GalNAcβ1-4Gal. αGalNAc and GalNAcβ1-4Gal glycodendrimers were validated in the corresponding manuscript. Monocyte-derirved dendritic cells were generated by culturing monocytes for 4 days with IL-4 and GM-CSF. To study the effect of MGL-ligation at the transcriptional level, next generation sequencing was performed on monocyte-derived dendritic cells from three independent donors, stimulated for 4 h with control, αGalNAc or GalNAcβ1-4Gal glycodendrimers in the absence or presence of LPS.

Differentiating i-Mixl1 mESCs cultured in the presence or absence of Doxycycline

Project description:We profiled gene expression changes in differentiating i-Mixl1 ES cells(Willey, Ayuso-Sacido et al., 2006, Blood 107(8): 3122-3130) cultured in the presence or absence of Doxycycline (DOX, 0.1 ug/ml, 3 replicates per treatment/time point). Total RNA was isolated from EBs harvested at day 2, 3 and 4 (DOX added 1 day after plating of ES cells). RNA (1 ug) was subjected to one round of linear amplification (RiboAmp System) to yield 10 ug of RNA. The RNA was indirectly labeled using amino allyl-dUTP('t Hoen, de Kort et al., 2003, Nucleic Acids Res. 31: e20), then conjugated with Cy3 or Cy5. The labeled RNAs were used to screen a 15K mouse developmental cDNA microarray(Tanaka, Jaradat et al., 2000, Proc. Natl. Acad. Sci. U.S.A. 97: 9127-9132). Pairwise analysis of hybridization results for EBs cultured with or without DOX was performed for samples harvested on each day. Spotfire(R) software was used for data management and filtering. Gene expression ratios were normalized after filtering the data to remove low-intensity and poor quality spots. Data obtained for replicate samples were in excellent agreement. Six experiments total: three time points (day 2, day 3, day 4); for each time point mRNA was collected in the presence or absence of Doxycycline. Three biological replicas were collected for each of the six experiments
