Project description:The repositories for various “omics” data collected from different cancer types are constantly growing. However, robust diagnostic and/or prognostic conclusions can often not be extracted from mixed transcriptomes or other heterogenous datasets obtained from large cohorts as important signals or single features can be masked. Here, computational microdissection of bulk transcriptome data was applied to gain insights into patient prognosis and to investigate important processes and cell subtypes within new samples in silico. We developed parallel consensus ICA that decomposes many whole transcriptomes into independent signals (components), some of which originated from distinct cell subtypes while others accounted for technical biases. We show that the weight of components allows for prediction of clinically relevant patient characteristics, which was further validated on an independent patient cohort. Moreover, ICA components can be linked to biological functions, thus new samples could be classified by presence of respective biological properties such as immune signals, angiogenic activity and proliferation. Finally, through integration of different data types (transcriptomes and miRNomes) by ICA, biological functions of miRNAs were deduced, which would otherwise not be possible. Taken together, ICA represents a versatile tool to dissect complex data cohorts into individual components allowing for better use of such datasets.

Project description:BACKGROUND:The amount of publicly available cancer-related "omics" data is constantly growing and can potentially be used to gain insights into the tumour biology of new cancer patients, their diagnosis and suitable treatment options. However, the integration of different datasets is not straightforward and requires specialized approaches to deal with heterogeneity at technical and biological levels. METHODS:Here we present a method that can overcome technical biases, predict clinically relevant outcomes and identify tumour-related biological processes in patients using previously collected large discovery datasets. The approach is based on independent component analysis (ICA) - an unsupervised method of signal deconvolution. We developed parallel consensus ICA that robustly decomposes transcriptomics datasets into expression profiles with minimal mutual dependency. RESULTS:By applying the method to a small cohort of primary melanoma and control samples combined with a large discovery melanoma dataset, we demonstrate that our method distinguishes cell-type specific signals from technical biases and allows to predict clinically relevant patient characteristics. We showed the potential of the method to predict cancer subtypes and estimate the activity of key tumour-related processes such as immune response, angiogenesis and cell proliferation. ICA-based risk score was proposed and its connection to patient survival was validated with an independent cohort of patients. Additionally, through integration of components identified for mRNA and miRNA data, the proposed method helped deducing biological functions of miRNAs, which would otherwise not be possible. CONCLUSIONS:We present a method that can be used to map new transcriptomic data from cancer patient samples onto large discovery datasets. The method corrects technical biases, helps characterizing activity of biological processes or cell types in the new samples and provides the prognosis of patient survival.

The development of BRAF kinase inhibitors as targeted treatments for patients with BRAF-mutant tumours contributed profoundly to an improved overall survival of patients with metastatic melanoma. Despite these promising results, the emergence of rapid resistance to targeted therapy remains a serious clinical issue. To investigate the impact of BRAF inhibitors on miRNomes and transcriptomes, we used in vitro melanoma models consisting of BRAF inhibitor-sensitive and -resistant cell lines generated in our laboratory. miRNA and gene expression were assessed by microarray analyses of the BRAF inhibitor sensitive melanoma cells A375, IGR37, and 501Mel, as well as on the vemurafenib (PLX4032) - resistant cells A375_XP, IGR37_XP, 501Mel_XP, and dabrafenib (GSK2118436) - resistant cells A375_GP, IGR37_GP, 501Mel_GP. For each cell line the microarray experiment was performed in duplicates.

Project description:Effect of breed in mid lactation Holstein (H) and Montbéliarde (M) cows on mammary glande miRNA profile. Genetic polymorphisms are known to influence milk production and composition. However, genomic mechanisms involved in the genetic regulation of milk component synthesis are not completely understood. MicroRNAs (miRNA) regulate gene expression. The objective of the present study was to compare mammary gland miRNomes of two dairy cow breeds, Holstein and Montbéliarde, with different dairy performances. Milk, fat, protein, and lactose yields were lower in Montbéliarde than in Holstein cows. MiRNomes obtained using RNA-Seq technology from the mammary glands of Holstein (n = 5) and Montbéliarde (n = 6) lactating cows revealed 623 distinct expressed miRNAs, among which 596 were known and 27 were predicted miRNAs. The comparison of their abundance in the mammary gland of Holstein versus Montbéliarde cows showed 22 differentially expressed miRNAs (Padj ≤ 0.05). Among them, 11 presented a fold change ≥2, with 2 highly expressed miRNAs (miR-100 and miR-146b). Without taking into account the fold change, the differential miRNA with the highest abundance was miR-186, which is known to inhibit cell proliferation and epithelial-to-mesenchymal transition. Data mining showed that the 17 differentially expressed miRNAs with more than 20 reads on average, regulate mammary gland plasticity and may be related to the observed differences in milk production between Holstein and Montbéliarde, which are two breeds with different mammogenic potential. Some of the 17 miRNAs could potentially target mRNAs involved in signaling pathways (such as mTOR) and in lipid metabolism, thereby suggesting that they could influence milk composition. In conclusion, we showed differences in mammary gland miRNomes of two dairy bovine breeds. These differences suggest a potential role of miRNAs in mammary gland plasticity and in milk component synthesis related to milk production and composition.
