Project description:ngs2015_01_transition-transition-Identification of transcripts and long non-coding transcripts in wild-type mature rosette leaves of Arabidopsis thaliana during a photoperiodic switch inducing floral transition.-Arabidopsis thaliana Col-0 plants were grown in soil, in growth chamber under white fluorescent light, under short-day (8 hours light/16 hours dark, SD) or long-day (16 hours light/8 hours dark, LD) conditions. Temperature in SD was 21°C during the light period and 18°C during the dark, humidity (65%) remained constant. In LD, temperature (21°C) and humidity (70%) remained constant. Plants were cultured for 4 weeks in individual pot, in SD then transferred in LD. Plants were analysed at different time points before transfer (T0) and after two, three and five days of transfer (T2, T3, T5). The second pair of leaves was collected before dusk, at Zeitgeber time 15 (ZT15) considering ZT 0 the switched on of the light. Three biological replicates were performed. The floral transition occurs between T0 and T5 based on AP1:GUS marker, a inflorescence meristem is not yet visible during this developmental window at the center of the rosette.

Project description:Several pathways conferring environmental flowering responses in Arabidopsis converge on developmental processes that mediate floral transition in the shoot apical meristem. Many characterized mutations disrupt these environmental responses, but downstream developmental processes have been more refractory to mutagenesis. We constructed a quintuple mutant impaired in several environmental pathways and showed that it possesses severely reduced flowering responses to changes in photoperiod and ambient temperature. RNA-seq analysis of the quintuple mutant showed that the expression of genes encoding gibberellin biosynthesis enzymes and transcription factors involved in the age pathway correlates with flowering. Mutagenesis of the quintuple mutant generated two late-flowering mutants, quintuple ems 1 (qem1) and qem2. The mutated genes were identified by isogenic mapping and transgenic complementation. The qem1 mutant was an allele of ga20ox2, confirming the importance of gibberellin for flowering in the absence of environmental responses. By contrast, the qem2 mutation is in CHROMATIN REMODELING 4 (CHR4), which has not been genetically implicated in floral induction. Using co-immunoprecipitation, RNA-seq and ChIP-seq, we show that CHR4 interacts with transcription factors involved in floral meristem identity and affects expression of key floral regulators. We conclude that CHR4 mediates the response to endogenous flowering pathways in the inflorescence meristem to promote floral identity.

Project description:Sorghum is multipurpose crop worldwide serving as food, feed, and feedstock for biofuels, whose floral transition and vegetative growth heavily depend on photoperiod. Although multiple sorghum maturity loci (Ma1-Ma6) have been associated with photoperiod sensitivity in previous QTL studies, the underlying molecular mechanisms remain poorly understood. By functional characterizing sorghum SbGhd7 (Ma6) and integrating RNA-seq analysis of Ghd7 overexpression sorghum, ChIP-seq analysis of SbGhd7 binding sites in protoplasts and molecular studies, we discovered that SbEhd1 and SbFT10 are the direct targets of SbGhd7. SbGhd7 is a transcriptional repressor and inhibits florigen-induced floral transition by repressing SbEhd1 and SbFT10 expression.

Project description:We developed a method we denote as single meristem transcriptome profiling (SMT) and utilize it in this work to analyze hundreds of single tomato shoot-apical-meristems of several genotypes, which were collected during or when approaching floral transition. This provide us with dense temporal sampling of the wild-type process which we used in order to generate a pseudo-time reference, anchored by morphology-based scores. This allows for examination of molecular changes in the genetically-perturbed processes by temporal alignment.

Project description:In this study, we identified METTL16 as an mRNA m6A methyltransferase that plays a vital role in the floral transition in Arabidopsis. Transcriptome-wide analysis of RNA methylome in the mettl16 mutant revealed that m6A modification enriched near the stop codon and within the 3ʹ untranslated region. Deficiency of METTL16 leads to decreases in m6A levels of approximately 471 transcripts, indicating that it is responsible for the methylation of a small group of mRNAs. The mettl16 mutant displayed an early flowering phenotype, and the level of FLOWERING LOCUS C (FLC) was markedly decreased in the mutant. Importantly, METTL16-mediated m6A methylation affects the splicing of FLC, thereby influencing its transcript level to regulate floral transition. Our study identified METTL16 as a novel m6A methyltransferase and suggests a close molecular link between METTL16-mediated m6A methylation and FLC splicing in flowering time control.

Project description:Chromatin remodeling and histone modifications are important for development and floral phase transition in plants. However, it is largely unknown whether and how these two epigenetic regulators coordinately regulate the important biological processes. Here, we identified three types of ISWI chromatin remodeling complexes in Arabidopsis thaliana. We found that ARID5, a subunit of a plant-specific ISWI complex, can regulate development and floral phase transition. The ARID-PHD dual domain cassette of ARID5 recognizes both the H3K4me3 histone mark and AT-rich DNA. We determined the ternary complex structure of the ARID5 ARID-PHD cassette with an H3K4me3 peptide and an AT-containing DNA. The H3K4me3 peptide is combinatorially recognized by the PHD and ARID domains, while the DNA is specifically recognized by the ARID domain. Both PHD and ARID domains are necessary for the association of ARID5 with chromatin. The results suggest that the dual recognition of AT-rich DNA and H3K4me3 by the ARID5 ARID-PHD cassette may facilitate the association of the ISWI complex with specific chromatin regions to regulate development and floral phase transition

Project description:Water deficit is the key induction factors known to induce flowering in many woody plants, whereas reports on the molecular mechanisms underlying floral induction by water deficit are scarce. Here, we analyzed morphology, cytology and different hormone level of lemon buds during floral inductive water deficits. Higher levels of ABA were observed and the floral buds initiated differentiation by paraffin sections analysis. Total 1,638 differentially expressed genes (DEGs) were identified by RNA-sequencing. Some DEGs were related to flowering, while others were associated with hormone biosynthesis or metabolism.

EARLY BOLTING IN SHORT DAY (EBS) is a negative transcriptional regulator that prevents premature flowering in Arabidopsis8,9. Here, we revealed that bivalent bromo-adjacent homology (BAH)-plant homeodomain (PHD) reader modules of EBS bind H3K27me3 and H3K4me3, respectively. A subset of EBS-associated genes was co-enriched with H3K4me3, H3K27me3, and the Polycomb repressor complex 2 (PRC2). Interestingly, EBS adopts an auto-inhibition mode to mediate its binding preference switch between H3K27me3 and H3K4me3. This binding balance is critical because disruption of either EBS-H3K27me3 or EBS-H3K4me3 interaction induces EBS-mediated early floral transition.
