Affinity capture of polyribosomes followed by RNAseq (ACAPseq), a discovery platform for protein-protein interactions

Project description:Defining protein-protein interactions (PPIs) is central to the biological sciences. Here, we present a novel platform - Affinity Capture of Polyribosomes followed by RNA sequencing (ACAPseq) - for identifying PPIs. ACAPseq harnesses the power of massively parallel RNA sequencing (RNAseq) to quantify the enrichment of polyribosomes based on the affinity of their associated nascent polypeptides for an immobilized protein “bait”. This method was developed and tested using neonatal mouse brain polyribosomes and a variety of extracellular domains as baits. Of 92 baits tested, 25 identified one or more binding partners that appear to be biologically relevant; additional candidate partners remain to be validated. ACAPseq can detect binding to targets that are present at less than 1 part in 100,000 in the starting polyribosome preparation. One of the observed PPIs wes analyzed in detail, revealing the mode of homophilic binding for Protocadherin-9 (PCDH9), a non-clustered Protocadherin family member.

Project description:Polyribosomal fractions derived from P25 mice were the starting material for IPs of the FMRP protein and associated mRNA. Therefore we wanted to determine the relative abundance of all mRNAs in the starting pool for the IP as a denominator with which to compare the IPed material. [mRNA profiling]: We prepared polyribosomes on sucrose gradients in duplicate from 2 FVB WT mice, age P25, and purified RNA from polyribosomal fractions of each of the two gradients.

Statistical analysis of differential gene expression relative to a fold change threshold on NanoString data of mouse odorant receptor genes

Project description:We developed a systematic statistical method, tTREAT, to identify differentially expressed genes with respect to a predefined FC threshold. The tTREAT approach aims to reduce false discoveries. We applied statistical tests relative to a Fold Change threshold to a dataset about mouse odorant receptor gene expression generated by the NanoString technology. We used mouse strains M-bM-^HM-^FP and M-bM-^HM-^FH that lack the P element and the H element respectively. We also used a mouse strain generated by chromosome engineering (M-bM-^HM-^FOlfr7M-bM-^HM-^F) whereby a 2.4 Mb region is deleted, thus lacking 99 odorant receptor genes. We sought to understand the regulation of the expression of odorant receptor genes by comparing mutant mice to wildtype mice.
