Project description:In this study, we compare the performance of RNA-seq (Illumina HiSeq) and junction arrays (Affymetrix Human Transcriptome array) for the analysis of splicing events. Three different cell lines were treated with CX-4945, a drug that severely affects splicing. To make a fair comparison, we developed EventPointer, an algorithm that detects and labels alternative splicing events in both junction arrays and RNA-seq. Common results and discrepancies between both technologies were validated or resolved by more than 200 PCRs.

Project description:Changes in alternative splicing are associated with several pathological conditions, including cancer. Microarrays strategies, which allow for the characterization of thousands of alternative splice forms in a single test, can be applied to identify differential alternative splicing events. In this study, a novel splice array platform was developed, including the design of a high-density oligonucleotide array, a labeling procedure, and an algorithm to identify splice events. The array consists of exon probes and thermodynamically balanced junction probes. Suboptimal probes are tagged and considered in the final analysis. An unbiased labeling protocol was developed using random primers. The algorithm used to distinguish changes in expression from changes in splicing was calibrated using internal non-spliced control sequences. The performance of this splice array was first validated with artificial constructs for CDC6, VEGF, and PCBP4 isoforms. The platform was then applied to the analysis of differential splice forms for 8000 genes in lung cancer samples compared to matched normal lung tissue. The expression of lung cancer-associated splice isoforms was validated by RT-PCR. Overexpression of splice isoforms was identified for genes encoding CEACAM1, FHL-1, MLPH, and SUSD2. None of these splicing isoforms had been previously associated with lung cancer. In conclusion, this highly accurate methodology enables the detection of alternative splicing events in complex biological samples, providing a powerful tool to identify novel diagnostic and prognostic biomarkers for cancer and other pathologies. 20 normal/tumor paired specimens. Tumor samples are from non-small cell lung cancer (NSCLC) whereas normals are from adjacent normal lung tissue.

Project description:Many new alternative splice forms have been detected at the transcript level using next generation sequencing (NGS) methods, especially RNA-Seq, but it is not known how many of these transcripts are being translated. Leveraging the unprecedented capabilities of NGS, we collected RNA-Seq and proteomics data from the same cell population (Jurkat cells) and created a bioinformatics pipeline that builds customized databases for the discovery of novel splice-junction peptides. Results: Eighty million paired-end Illumina reads and ~500,000 tandem mass spectra were used to identify 12,873 transcripts (19,320 including isoforms) and 6,810 proteins. We developed a bioinformatics workflow to retrieve high-confidence, novel splice junction sequences from the RNA data, translate these sequences into the analogous polypeptide sequence, and create a customized splice junction database for MS searching. Jurkat T-cell mRNA was analyzed on an Illumina HiSeq2000. ~80 million paired end reads (2x200bp, ~350bp lengths) were collected.

Project description:poly(A)+ RNA samples from hnRNP C siRNA knockdown and control HeLa cells were compared on a splice-junction microarray to detect changes in alternative splicing. Using the ASPIRE3 algorithm, we detected changes in splicing at 1,340 alternative exons. We observed a similar incidence of increased or decreased exon inclusion in hnRNP C knockdown cells, indicating that hnRNP C can either silence or enhance exon inclusion, respectively. We validated changes at 26 exons by RT-PCR with a 92% success rate.

We analyzed RNA-Seq data from five rat tissues (heart, skeletal muscle, liver, brain, and testes) produced by two separate research groups, hereby referred to as GSE4 (Yu, Y., J.C. Fuscoe, C. GSE4 has higher read coverage over junctions, but only one suitable sample per tissue while GSE5 has lower coverage but many replicates. Novel junctions identified in both datasets were considered to be high confidence. Differentially spliced transcripts were determined and quantified using Modeling Alternative Junction Inclusion Quantification (MAJIQ) software. Splice junctions rather than whole isoforms were quantified due to the known limitations in reconstructing whole transcripts from short read data. The software builds splice graphs from RNA-Seq reads spanning spliced junctions, incorporates un-annotated junctions, and uses information from replicate samples to build a Bayesian posterior distribution, outputting the expected percentage spliced in values (E|PSI|) corresponding to the percentage of transcripts that are expected to contain the given splice junction or in the case of a comparison, change in PSI (E|dPSI). In accordance with previous literature, we considered an alternative splicing event between tissues when E|dPSI greater than 0.2.
Tissue-specific junction sequence databases were generated for rat muscle and liver tissues. In each case the union of all splice junctions detected by STAR aligner for each replicate from GSE4 and GSE5 was taken. Junctions were filtered to remove junctions supported by less than 6 reads and junctions predicting an intron length of less than 60 nucleotides (a standard cut-off as there are very few smaller annotated junctions). Junction coordinates were extended by 66 nucleotides in both directions, and then translated in three frames according to the directionality of the gene. This produced peptide sequences of about 44 amino acids in length. Sequences were removed if the translation produced a stop codon before the junction based on standard practice. Novel exons and intron retentions predicted by MAJIQ were similarly translated in three frames and added to the database, but were removed if the translated sequence was less than 7 amino acids long. All novel and annotated junctions were combined with novel exons, intron retentions, and Ensembl rat protein database sequences to produce a final protein sequence database. Finally, coordinates of junction peptides were checked against the original fasta sequence to be sure that the peptide crossed the junction with a start less or equal to 22 amino acids away and an end greter or equal to 22 amino acids away.
