Toxic metal tolerance of Arabidopsis arenosa inoculated with fungal endophyte Mucor sp. Gene expression study

Project description:To determine the mechanisms of improved toxic metal tolerance of A. arenosa inoculated with Mucor sp. whole gemone microarray profiling was employed. Metal toxicity altered the expression of 5169 probe sets; 2861 genes were up-regulated and 2308 down-regulated. Inoculation with the fungi induced changes in the expression of 899 probes from the above presented data set; 492 genes were up-regulated and 314 were down-regulated. The expression of 93 genes (63 and 30, up and down-regulated respectively) was affected by both treatments (Fig. 5A-B). Genes differentially expressed in E+ plants vs E- from mine dump substrate were subject to GO analysis (gene ontology) to identify enriched terms with a cut-off rate of 0.01. The majority of the genes upregulated belonged to ROS metabolism, response to biotic and abiotic stimuli, response to ion starvation and ET biosynthesis and signaling functional categories. Among down-regulated transcripts GO analysis revealed a significant enrichment in the regulation of anthocyanin biosynthesis term.

Project description:Mucor species belongs to the Mucorales order within the phylum Mucoromycota, an early diverging fungal lineage. The purpose of this study was to investigate at the transcriptome scale the similarities and differences that could be linked to different lifestyles. Five strains pertaining to five species were studied: M. fuscus and M. lanceolatus, two species used in cheese ripening, M. racemosus, a recurrent cheese spoiler sometimes described as an opportunistic pathogen, M. circinelloides, often described as an opportunistic pathogen and M. endophyticus, a plant endophyte species.

Project description:Purpose: Transcriptional profiling of Oryza sativa japonica Nipponbare roots after one, three and seven days post inoculation with Azoarcus olearius BH72 (vs. non-inoculated controls) to understand the changes in transcriptomic response of rice roots to colonization by bacterial endophyte at initial stages of interaction; Additional set-up was included in which bacterial growth was boosted (through increasing 20-times carbon source - malic acid in the plant's hydroponic medium) to study rice roots transcriptome during enhanced colonization by the endophyte after three days post inoculation. Methods: Rice root mRNA profiles after one day, three days (including additional set-ups for boosted colonization), and seven days post inoculation with Azoarcus olearius BH72 and corresponding non-inoculated controls were generated by RNA sequencing, in triplicates, using Illumina NextSeq 500. Raw reads were then filtered, trimmed (PHRED > 33) and mapped onto IRGSP-1 version of Oryza sativa ssp. japonica cv. Nipponbare genome using CLC Genomics Workbench 8.5.1 (Qiagen, Germany). Expression of 17 selected genes was confirmed via RT-qPCR. Results: Using the RNA-Seq technology we obtained transcriptomic data from 24 sequencing libraries, with an average 46,181,160 clean reads per library, of which 87% or more were mapped onto the Oryza sativa ssp. japonica cv. Nipponbare IRGSP-1.0 genome (Fig. S3). We considered genes as differentially regulated (DEG) that exhibited at least 1.5-fold-change in expression level between Azo-colonized and non-colonized roots and FDR<0.05. Conclusions: Bacteria appeared to short-circuit the initial root defense responses for a compatible interaction during endophytic establishment, involving previously unknown putative rice candidate genes.

Project description:Xylem sap proteome studies on susceptible or resistant tomato (Solanum lycopersicum) inoculated with endophytic and/or pathogenic strains of Fusarium oxysporum f.sp. lycopersici were conducted to get insights into the molecular differences between endophyte- and R-gene-mediated resistance (EMR and RMR). The EMR and RMR proteomes were compared to each other and to the mock control. Interestingly, specific PR-5 isoforms were found to exclusively accumulate during endophyte or genetic resistance, providing excellent markers to distinguish both resistance types at the molecular level.
