Project description:We collected and compared samples from the cohort consisted of six groups as follows: methotrexate (MTX) monotherapy, combination therapy of MTX and infliximab (IFX), tocilizumab (TCZ) monotherapy, age- and gender-matched HC, and a small number of synovial fluid samples. In order to reduce variation due to the proportion of cells at each developmental stage, we performed transcriptome analysis after sorting CD4+ and CD8+ T cells according to developmental stage. We created a gene list that was significantly expressed in RA T cells, and revealed that pathways such as mTORC1, IL-2-stat5, Cell cycle and interferon-related genes were significantly enriched among them.

Project description:Gene expression microarray was applied to discover novel rheumatoid arthritis (RA)-specific gene expressions by comparing the expression profiles of synovial membranes from patients with RA, osteoarthritis (OA) and ankylosing spondylitis (AS). We performed a gene expression microarray analysis of RA synovial membranes and simultaneously compared the expression profile with the profiles of AS and OA synovial membranes. This study was undertaken to investigate the global gene expression profiles in synovial tissues from RA (n=10), OA (n=7), and AS patients (n=5). The Illumina HumanHT-12 v4 Expression BeadChip were used for a complete genome-wide transcript profiling.

microRNA profiling in different stages of rheumatoid arthritis

Project description:Determine the comprehensive miRNA expression profile in RNA extracted from whole blood samples from healthy controls (CTRL), individuals positive to CCP antibodies >25UI/ml (CCP+), early rheumatoid arthritis (ERA) and established rheumatoid arthritis (CRA) according to the ACR/EULAR 2010 classification criteria. Several miRNAs were overexpressed on ERA patients. We selected 5 miRNAs (miR-361-5p, miR-23a-3p, miR-223-3p, miR-4634 and miR-128-3p) for its quantification on a bigger group of subjects by RT-qPCR and the results showed good concordance with microarray expression data.

Project description:We tested the hypothesis that anti-tumor necrosis factor (TNF) therapy reduces TNF-inducible gene expression in blood. Whole peripheral blood from healthy volunteers and rheumatoid arthritis patients (treated with the monoclonal anti-TNF antibody adalimumab, the soluble TNF receptor etanercept or the standard therapy methotrexate) was incubated at 37 Â°C for three hours in the presence or absence of 10 ng/ml recombinant human TNF. Blood samples were then processed for RNA isolation and transcriptional profiling by gene microarray. This submission includes two human whole genome Agilent Array Designs: A-MEXP-2104 and A-GEOD-20844. Each of the individual raw array files are included as well as a single processed file representing the data matrix of all the merged and normalised data for the probes that are shared by the two array designs.

The Lung Microbiome in Rheumatoid Arthritis and Autoimmunity

Project description:Here we report 16s rRNA data in patients with Rheumatoid Artrhitis as compared with patients with sarcoidosis and healthy volunteers. Our data shows that the BAL microbiota of RA patients was significantly less diverse and abundant when compared to healthy controls, but similar to sarcoidosis patients. This distal airways dysbiosis was attributed to the reduced presence of several genus (i.e., Actynomyces and Burkhordelia) as well as reported periodontopathic taxa, including Treponema, Prevotella and Porphyromonas. While multiple clades correlated with local and systemic levels of autoantibodies, the genus Pseudonocardia and various related OTUs were the only taxa overrepresented in RA BAL and correlated with higher disease activity and erosions.
