Project description:Lung cancer is one of the leading incident cancers among the various cancer types that occur in human. About 85% of lung cancer is non-small cell lung cancer (NSCLC). NSCLC is often diagnosed at the advanced stage and metastasis occurs in most cases, which explains why the overall survival rates for NSCLC are still low. Hyperthermia (HT) is one of the promising therapies in combination with chemotherapy and radiotherapy, and is known to be effective in improving survival and quality of life in patients with advanced lung cancer. We used microarrays to detail the global program of gene expression underlying HT and ionizing radiation (IR) combination therapy and identified a variety of genes whose expressions were regulated during this process.

Ionizing radiation induced changes of miRNA expression in A549 lung cancer cells

Project description:We have employed microarray expression profiling as a discovery platform to identify microRNAs induced by radiation. Human A549 lung cancer cells were irradiated (2Gy/day for consistent 3days) and miRNA signature was identified that distinguished between control and radiation treated samples.Irradiated and un-irradiated A549 cells were harvested after 48 hr of treatment and microarray analysis was performed. Expression of five miRNAs (miR-30a, miR-30b, miR-30c, miR-30d, and miR-30d) from this signature was quantified in the same RNA samples by real-time PCR, confirming variability between control and radiation treated A549 cells.

RNA-seq analysis using A549 cells with FXR knockdown and control A549 cells with or without ionizing radiation treatment.

Project description:In this study, we explored the role of FXR in the response to ionizing radiation (IR) in A549 human lung cancer cells. FXR was stably knocked down in A549 cells using shRNA, and four experimental groups were established: control A549 cells (non-irradiated), control A549 cells (irradiated), FXR knockdown A549 cells (non-irradiated), and FXR knockdown A549 cells (irradiated). RNA sequencing (RNA-seq) was performed to identify gene expression changes associated with FXR knockdown and irradiation. This dataset provides insights into the molecular mechanisms by which FXR influences the cellular response to radiation and its potential impact on cancer therapy.

Project description:By employing a global gene expression profiling, we performed the differential gene expression analysis and the analysis of the molecular pathways which are deregulated in Hyperthermia (HT) and Radiation therapy (RT) treated SAS and FaDu spheroids from the head-and-neck cancer cell lines. The RNA-Seq analysis was done on FaDu and SAS spheroids treated with clinically relevant HT dose of 42.5°C for 60 minutes alone or in combination of single dose irradiation of 7 and 10 Gy for FaDu and SAS, respectively. The main pathways and networks modulated by the treatments (0.5 h after treatment) were identiﬁed using Gene Ontology (GO) enrichment analysis.

Project description:The statsitcal model, latent pathway identification analysis (LPIA), was implemented for the analysis of A549 lung carcinoma cells treated with geldanamycin. Control and treated samples were assayed with Affymetrix HG_U133_plus_2 arrays and analyzed using LPIA. LPIA looks for statistically signï¬cant evidence of dysregulation in a network of pathways constructed in a manner that explicitly links pathways through their common function in the cell. Geldanamycin (geld) is known to inhibit the molecular chaperone protein, Hsp90, and plays a role in preventing the malignant transformation and proliferation of healthy cells during oncogenesis. LPIA successfully identified pathways specific to geldanamycin effects at the gene transcription level. A549 lung carcinoma cells were allowed to adhere for 24h and further incubated in the presence of geldanamycin at a concentration equivalent to the determined IC50 of 40 nM or IC20 of 10 nM, or with vehicle DMSO (final concentration 0.4%). After 24h and 48 h, cells were harvested and total RNA was purified and processed for Affymetrix HG_U133_Plus_2.0 microarray analysis. Raw probe intensities were RMA-normalized and avereaged for three replicates for each condition. Probe sets for 54,120-annotated open reading frames were included in LPIA analysis.
