Project description:SUPT4H1 is a transcription elongation factor comprising part of the RNA polymerase II complex. Recent studies propose a selective role for SUPT4H1 in transcription of repeat-containing transcripts, the translated products of which are a hallmark of neurodegeneration in disorders such as Huntington’s Disease and C9orf72-amyotrophic lateral sclerosis. To investigate the potential of SUPT4H1 as a therapeutic target in repeat-associated neurodegeneration, we engineered a reporter containing 71 hexanucleotide repeats (HNRs) encoding for pDi-amino acid repeats (DARPs) fused to EGFP. To approximate endogenous expression levels, the reporter also incorporated human C9orf72 intronic DNA immediately 5' of the hexanucleotide repeats. The reporter construct was integrated into the genome of HEK293t cells. We assessed the effect of depleting SUPT4H1 by RNAi interference on the transcriptome as a whole and on the DARP-EGFP reporter.

Project description:Further to a previous transcription profiling experiment using a GFP reporter gene construct expressing the Drosophila proneural gene atonal (Cachero et al. 2011), a later expressing transcription factor and downstream target of ato, cato (cousin of ato) was explored as the GFP reporter in this experiment. cato-GFP expressing cells were isolated from 10h45min and 11h45min old embryos. GFP+ and GFP- cells were compared on Affymetrix Drosophila version 2.0 chips.

Project description:The primary mechanism causing Fragile X syndrome (FXS) is the expansion and silencing of a repetitive CGG sequence in the 5’-UTR of the FMR1 gene. To identify novel epigenetic pathways involved in FXS pathogenesis, we have established a model system for FMR1 silencing using a construct containing the FXS-related FMR1 CGG expansion upstream to an EGFP reporter gene. This construct was methylated in vitro and introduced into a genome-wide loss-of-function (LOF) library established in haploid human pluripotent stem cells. Library cells were then sorted to GFP-positive and GFP-negative populations. The analysis of the changes in abundance of mutants between the GFP-positive and GFP-negative populations has yielded a list of candidate genes whose functional loss reversed the methylation-induced silencing of the expanded FMR1 5'-UTR sequence.
