Project description:Tissue homeostasis relies on stem cell activity which drives replacement of differentiated cells to maintain tissue integrity and function. The stress-inducible transcription factor Ets21c promotes tissue renewal in the Drosophila adult intestine by controlling intestinal stem cell proliferation and apoptosis of mature enterocytes. To determine how Ets21c fulfills these distinct tasks in the different cell types of the gut, we exploited a genome-wide in vivo Targeted DamID mapping approach to identify its putative direct targets. In young unstressed midguts, Ets21c contacts regulatory loci occupied by as well as devoid of the Polymerase II binding. Follow-up functional genetic studies in intestinal stem cells and enterocytes demonstrate that Ets21c controls cell type-specific sets of target genes that orchestrate cellular behavior via intrinsic and non-autonomous signaling mechanisms. Ets21c thus emerges as a vital determinant of adult health and lifespan.

Project description:We have adapted the DamID protocol for use with high throughput sequencing. We have used DamID to identify the positions within the Drosophila genome where the transcription factor DSX is bound. We sequenced DpnI-digested genomic DNA from fly tissues containing UAS-Dam (control) or UAS-Dam-DsxF or UAS-Dam-DsxM. We have performed DamID-seq on adult male and female fatbody and on ovary. We used two biological replicates for each tissue and sex.

damidseq_pipeline: an automated pipeline for processing DamID sequencing datasets

Project description:DamID is a powerful technique for identifying regions of the genome bound by a DNA-binding (or DNA-associated) protein. Currently no method exists for automatically processing next-generation sequencing DamID (DamID-seq) data, and the use of DamID-seq datasets with normalisation based on read-counts alone can lead to high background and the loss of bound signal. DamID-seq thus presents novel challenges in terms of normalisation and background minimisation. We describe here damidseq_pipeline, a software pipeline that performs automatic normalisation and background reduction on multiple DamID-seq FASTQ or BAM datasets. Genome-winding binding profile of KDM5 in Drosophila larval prothoracic gland cells via Targeted DamID analysis

Project description:kdm5 is an essential gene in Drosophila that has critical developmental roles in the prothoracic gland cells of the larval ring gland. To profile KDM5 binding within these cells and this developmental stage, we performed Targeted DamID (TaDa). By profiling the nearest genes to significant TaDa peaks (FDR < 0.01), we identified 5815 candidate KDM5 target genes. Interestingly, 42% of these candidate KDM5 target genes appear to be conserved across multiple cellular contexts in Drosophila and span many cellular processes for future investigation.

Targeted DamID reveals differential binding of mammalian pluripotency factors

Project description:The precise control of gene expression by transcription factor networks is critical to organismal development. The predominant approach for mapping transcription factor-chromatin interactions has been chromatin immunoprecipitation (ChIP). However, ChIP requires a large number of homogeneous cells and antisera with high specificity. A second approach, DamID, has the drawback that high levels of Dam methylase are toxic. Here we modify our Targeted DamID approach (TaDa) to enable cell type-specific expression in mammalian systems, generating an inducible system (mammalian TaDa or MaTaDa) to identify protein/DNA interactions in 100 to 1000 times fewer cells than ChIP. We mapped the binding sites of key pluripotency factors, OCT4 and PRDM14, in mouse embryonic stem cells, epiblast-like cells and primordial germ cell-like cells (PGCLCs). PGCLCs are an important system to elucidate primordial germ cell development in mice. We monitored PRDM14 binding during the specification of PGCLCs, identifying direct targets of PRDM14 that are key to understanding its critical role in PGCLC development. We show that MaTaDa is a sensitive and accurate method to assess cell type specific transcription factor binding in limited numbers of cells.
