Project description:To determine the genomic binding sites for the Aspergillus fumigatus transcription factor AtrR, we utilized three different strains. One was the wild-type AfS35 which contains a wild-type copy of atrR but lacks any HA tag. The other two are both derived from AfS35 but contain a 3X HA tag replacing the stop codon of atrR. These strains are SPF89 and SPF112, respectively. SPF89 uses the wild-type atrR promoter to drive expression of the epitope-tagged allele while SPF112 uses the much strong hspA promoter to drive production of the same protein.

RNA-seq analysis of AtrR-regulated gene expression in Aspergillus fumigatus cells in response to voriconazole.

Project description:Aspergillus fumigatus transcription factor AtrR is a critical determinant of the azole resistance phenotype of this organism. AtrR positively regulates expression of a range of genes involved in azole resistance including the ATP-binding cassette transporter-encoding locus abcG1 (cdr1B/abcC) as well as the gene that encodes the enzymatic target of azole drugs cyp51A. Homology searches of A. fumigatus AtrR against a range of fungal species identified highly conserved 25 amino acid region in the carboxy-terminus. To determine the contribution of this region to AtrR function, we prepared a mutant from of the atrR that lacked this region (Δ855-879). We compared the response of an isogenic wild-type strain to a strain expressing the Δ855-879 AtrR derivative using RNA-seq, both in the absence and the presence of voriconazole challenge. The resulting data indicate that this 25 amino acid segment of AtrR is required for expression of some but not all AtrR target genes.

ChIP-seq analysis of FfmA binding in Aspergillus fumigatus

Project description:Two strains were analyzed by ChIP-seq to determine the genomic binding sites for the Aspergillus fumigatus transcription factor FfmA. A wild-type strain (AfS35) was subjected to ChIP-seq analysis using an antibody directed against the wild-type version of the FfmA protein. An strain containing an epitope-tagged version (FLAG-ffmA) of the ffmA gene under control of a doxycycline off (dox off) promoter was also analyzed by ChIP-seq. In this latter case, an anti-FLAG antibody was used. The negative controls in both cases consisted of a ChIP-seq reaction with the respective primary antibody omitted.

The role of Aspergillus fumigatus SmiA transcription factor in the miltefosine resistance

Project description:By searching for new drugs against fungal pathogens, we found that miltefosine is active against Aspergillus fumigatus clinical isolates. A library of transcription factors (TF) null mutants was then challenged with this drug and we discovered a novel TF that confers resistance to miltefonise, named here SmiA. By using ChIP-seq, we searched for SmiA targets upon miltefosine treatment.
