Project description:Neurospora crassa is a reference organism to study carotene biosynthesis and light regulation for decades. However, there is no evidence of its capacity to produce secondary metabolites, a characteristic of many filamentous fungi. In this work, we report the role of the fungal specific velvet regulator complex in development and secondary metabolism in N. crassa. Four velvet genes were found in the genome. Deletion of ve-1 or ve-2 affects asexual and sexual development, secondary metabolism and light-dependent carotene biosynthesis. Deletion of vos-1 did not show significant differences in comparison to wild type. Deletion of lae-1 resulted in reduced protoperithecia formation and affected secondary metabolism. VE-1, VE-2, LAE-1 and VOS-1 showed nucleo-cytoplasmic localization, which was independent of light input. Two distinct velvet complexes were found in vivo: a heterotrimeric VE-1/VE-2/LAE-1 and a heterodimeric VE-2/VOS-1 complex, respectively. The heterotrimer-complex positively regulated sexual development and repressed asexual spore formation. Moreover, it repressed siderophore coprogen production under iron starvation conditions. The VE-1/VE-2 heterodimer controlled the production of carotene pigments. VE-1 regulated the expression of more than 15% of the whole genome, which corresponded mainly to regulatory, developmental and redox proteins. We also studied intergenera functions of the velvet complex through complementation of A. nidulans veA, velB, laeA, vosA mutants with their Neurospora crassa orthologues ve-1, ve-2, lae-1 and vos-1, respectively. Expression of VE-1 and VE-2 in A. nidulans successfully substituted the developmental and secondary metabolite functions of VeA and VelB by forming two functional chimeric velvet complexes in vivo, VelB/VE-1/LaeA and VE-2/VeA/LaeA, respectively. The N. crassa lae-1 and vos-1 genes did not complement respective A. nidulans mutants and failed to form corresponding complexes. Reciprocally, expression of veA restored the phenotypes of the N. crassa ve-1 mutant. All N. crassa velvet proteins heterologously expressed in A. nidulans were predominantly localized to nuclear fraction independent of light signal. These data highlight the conservation of the complex formation potential in N. crassa and A. nidulans. However, they also underline the similarities and differences of the velvet roles across genera according to the different life styles, niches and ontogenetic processes.

Project description:Light quality is an important abiotic factor that affects growth and development of photosynthetic organism. In this study, D. salina was exposed to red (660 nm) and blue light (450 nm), and cell growth, pigments, and transcriptome were analyzed. The RNA of D. salina was sequenced and transcriptomic response of algal cells after transitioning from white light to red and blue light was investigated. Genes encoding for enzymes involved in photosynthesis were down-regulated, whereas genes involved in the metabolism of carotenoid were up-regulated. Genes encoding for photoprotective enzymes related to reactive oxygen species scavenging were up-regulated under both red and blue light. The present transcriptomic study would assist in the comprehensive understanding of carotenoid biosynthesis of D. salina.

Project description:We have previously described the reindeer antler velvet as a highly unique mammalian model of adult skin regeneration as wounds on backskin form a raised, contractile scar devoid of appendages or pigment, whereas identical wounds in antler velvet exhibit scar-less regeneration. To ask whether regenerative capacity is inherent to cells within the velvet (and not due to factors derived from the antler environment), we transplanted full thickness velvet skin grafts onto dorsal backskin. This scRNA-Seq sample profiles cells within the ectopic velvet graft to assess their molecular resemblance to regenerative velvet or non-regenerative dorsal backskin.

Project description:Velvet domain proteins coordinate developmental processes and secondary metabolism in fungi. In this study, we characterized the role of all four velvet proteins in the life cycle of the plant pathogenic fungus Verticillium dahliae. From other fungi, the formation of different homo-and heterodimers as well as complexes with non-velvet proteins is known. We could show that V. dahliae Vel1 is important for initial plant root colonization. In planta, Vel1 together with Vel3 is involved in fungal distribution by conidia. Disease symptom induction in tomato plants also depends on Vel1. In the senescent plant formation of microsclerotia as resting structure ex planta is controlled by Vel1, Vel2 and Vel3. In vitro protein pull-downs were conducted to identify interaction partners of velvet proteins in V. dahliae. In this study, we were able to identify interactions between Vel1 and Vel2, Vel2 and Vos1, and Vel3 and Vos1 during vegetative hyphae growth, respectively. Similar interactions are known for A. nidulans. Further interacting candidates were identified for the velvet proteins except for Vel3, for which only interaction with Vos1 was found during the tested conditions. Velvet-interacting candidate proteins included redox-regulating proteins and metabolic enzymes, but also proteins involved in energy metabolism and transport.

Project description:Purpose: Tomato (Solanum lycopersicum) serves as a research model for fruit development; however, while it is an important dietary source of antioxidant nutrients, the transcriptional regulation of genes that determine nutrient levels remains poorly understood. The goals of this study are to investigate dynamic changes of tomato genes during fruit development at transcription level and provides insight into the regulatory mechanism of fruit development and presents candidate transcription factors involved in secondary metabolism. Methods: The transcriptomes of fruit at seven developmental stages (7, 14, 21, 28, 35, 42 and 49 days after flowering) from two tomato cultivars (Ailsa Craig and HG6-61) were evaluated using the Illumina sequencing platform. Raw sequences were filtered and the resulting sets of clean reads were used for the following analysis by tophat and edgeR software. qRT–PCR validation was performed using SYBR Green assays Results: The average number of reads produced for each sample was 9.5 million, with the number of clean reads per sample ranging from 3.3 to 10.9 million. The number of reads that were mapped to the S. lycopersicum genome ranged from 1,786,380 to 6,780,667. A total of 26,397 genes, which were expressed in at least one developmental stage, were detected in the two cultivars, and the expression patterns of those genes could be divided into 20 groups using a K-mean cluster analysis. Gene Ontology term enrichment analysis indicated that genes involved in RNA regulation, secondary metabolism, hormone metabolism and cell wall metabolism were the most highly differentially expressed genes during fruit development and ripening. A co-expression analysis revealed several transcription factors whose expression patterns correlated with those of genes associated with ascorbic acid, carotenoid and flavonoid biosynthesis and 15 of these were validated with qRT–PCR. Correlation analysis revealed a high degree of consistency between transcript abundance determined by qRT-PCR or RNA-seq. Conclusions: Using RNA-seq analysis, the transcript abundance of a total of 26,397 genes was revealed. A total of 823 transcription factors were identified and their expression levels were compared to those of genes encoding enzymes involved in flavonoid, ascorbic acid and carotenoid biosynthesis. This revealed 20, 34 and 37 transcription factors putatively involved in the biosynthesis of flavonoids, ascorbic acid and carotenoids, respectively. This transcriptome study provides insight into the regulatory mechanism of fruit development and presents candidate transcription factors involved in secondary metabolism.
