Project description:We quantitatively interrogate these relationships by comparing Hi-C and molecular phenotype data across cell types and haplotypes. While chromatin loops consistently form across different cell types, subtle quantitative differences in contact frequency are associated with larger changes in gene expression and H3K27ac. Across haplotypes, we find larger differences in contact frequency at imprinted and copy number variable loci. We find most changes in contact frequency are smaller across haplotypes than cell types; however, the proportional relationship between these changes and those in gene expression and regulation are consistent. This suggests that subtle changes in contact propensity have a biologically meaningful role in gene regulation and could be a mechanism by which regulatory genetic variants in loop anchors mediate effects on expression. Project description:While genetic variation at chromatin loops is relevant for human disease, the relationships between contact propensity (the probability that loci at loops physically interact), genetics, and gene regulation are unclear. We quantitatively interrogate these relationships by comparing Hi-C and molecular phenotype data across cell types and haplotypes. Project description:The half-life of mRNAs, as well as their translation, increases proportionally to the optimal codons, indicating a tight coupling of codon-dependent differential translation and degradation. Little is known about the regulation of this coupling. We found that the coupling in yeast displays a dichotomous behavior regarding the mRNA coding sequence length. Below a critical length, codon optimality fails to affect the stability of mRNAs even though they can be efficiently translated into short peptides and proteins. Above this threshold length, codon optimality-dependent differential mRNA stability emerges in a switch-like fashion, which coincides with a similar increase in the polysome propensity of the mRNAs. This threshold length can be tuned by the untranslated regions (UTR). Some of these UTRs can destabilize mRNAs without reducing translation, which plays a role in controlling the amplitude of the oscillatory expression of cell-cycle genes. Our findings help understand the translation of short peptides from noncoding RNAs and the translation by localized monosomes in neurons.

Project description:Mycorrhizal tissue was analyzed at five different time points after initial contact between the symbionts had occurred. The experimental design also included reference material grown axenically in parallel during the time course, with the purpose of detecting differential regulation of genes not related to the mycorrhizal interaction. For the mycorrhizal tissue, we sequentially and directly compared time points, including one loop-back hybridization, whereas the reference material was directly compared with mycorrhizal tissue within each time point. For the mycorrhizal material three biological replicates were included (Rep 1-3) whereas for the reference material only two were included (Rep 1 and 2), which equals 25 individual samples used. In total 40 separate labeling reactions and 20 microarray hybridizations were performed.
