This construct is guided to chromatin by an associated antibody, allowing sequence tag insertion and chromatin fragmentation specifically at genomic sites presenting the relevant antigen. This method is capable of processing thousands of individual cells in a single day of bench work.

Mapping histone modifications in low cell number and single cells using antibody-guided chromatin tagmentation (ACT-seq).

Project description:Modern next-generation sequencing-based methods have empowered researchers to assay the epigenetic states of individual cells. Existing techniques for profiling epigenetic marks in single cells often require the use and optimization of time-intensive procedures such as drop fluidics, chromatin fragmentation, and end repair. Here we describe ACT-seq, a streamlined method for mapping genome-wide distributions of histone tail modifications, histone variants, and chromatin-binding proteins in a small number of or single cells. ACT-seq utilizes a fusion of Tn5 transposase to Protein A that is targeted to chromatin by a specific antibody, allowing chromatin fragmentation and sequence tag insertion specifically at genomic sites presenting the relevant antigen. The Tn5 transposase enables the use of an index multiplexing strategy (iACT-seq), which enables construction of thousands of single-cell libraries in one day by a single researcher without the need for drop-based fluidics or visual sorting. We conclude that ACT-seq present an attractive alternative to existing techniques for mapping epigenetic marks in single cells.

Antibody-Free and Fast Profiling of Transcription Factor Binding Sites Using Aptamer-Guided Chromatin Cleavage with Sequencing (AptaChC-seq)

Project description:A large number of transcription factors are enriched at specific DNA sites in the nuclear, playing an important role in the regulation of gene expression. Chromatin immunoprecipitation sequencing (ChIP seq) is the classic method for the detection of chromatin transcription factor landscape. This method is limited by the complexity of steps, low signal to noise ratio, large number of cells required, high cost, and heavy reliance on high-purity high-performance antibodies. In recent years, based on MNase and Tn5 transposase, CUT&RUN, CUT&Tag, ChIL-seq, itChIP-seq have been developed and widely used, but they still rely on antibodies and take a long time. Here, we develop an antibody-free and fast method for profiling transcription factor binding sites, called Aptamer-Guided Chromatin Cleavage with Sequencing (AptaChC-seq). AptaChC-seq has the advantages of high signal to noise ratio, low cost, good reproducibility.

Structure-guided development of high-performance antibodies targeting site-specific post-translational modifications

Project description:Post-translational modifications (PTMs) of proteins play critical roles in regulating many cellular events. Antibodies targeting site-specific PTMs are essential tools for detecting and enriching PTMs at sites of interest. However, fundamental difficulties in molecular recognition of both PTM and surrounding peptide sequence have hindered the efficient generation of highly specific anti-PTM antibodies. Furthermore, the widespread use of potentially inconsistent, non-renewable and molecularly undefined antibodies presents experimental challenges thought to contribute to the reproducibility crisis in biomedical research. In this study, we describe the structure-guided development of a platform that efficiently generates potent and selective recombinant antibodies to PTMs that are molecularly-defined and infinitely renewable. Our platform is built on our previous discovery of an unconventional binding mode of anti-PTM antibodies, antigen clasping, where two antigen binding sites cooperatively clasp a single antigen, creating extensive interactions with the antigen and leading to high selectivity and potency. We designed the platform that generates clasping antibodies with two distinct binding units, resulting in efficient generation of antibodies to a set of trimethylated histone H3 with high levels of specificity and affinity. Performance comparison in chromatin immunoprecipitation (ChIP), a common application in epigenomics, revealed that an anti-H3K27me3 clasping antibody exhibited superior specificity to a widely-used conventional antibody and captured symmetric and asymmetric nucleosomes in a less biased manner. We further generated clasping antibodies to phosphotyrosine antigens by using the same principle. These results suggest the broad applicability of our platform to generating high-performance clasping antibodies to diverse PTMs.

Defining proximity proteomics of Histone modifications by antibody-mediated protein A-APEX2 labeling

Project description:Proximity labeling catalyzed by promiscuous enzymes, such as APEX2, has emerged as a powerful approach to characterize multiprotein complexes and protein–protein interactions. However, current methods depend on the expression of exogenous fusion proteins and cannot be applied to identify proteins surrounding of post-translationally modified proteins. To address this limitation, we developed a new method to label proximal proteins of interest by antibody-mediated protein A-APEX2 labeling (AMAPEX). In this method, a modified protein is bound in situ by a specific antibody, which then tehers a protein A-APEX2 (pA-APEX2) fusion protein. Activation of APEX2 labels the nearby proteins with biotin; these proteins are then purified using streptavidin beads and are identified by mass spectrometry. We demonstrate the utility of this approach by profiling the binding proteins of histone modifications including H3K27me3, H3K9me3, H3K4me3, H4K5ac and H4K12ac, verified the co-localization of these identified proteins with baits proteins by published ChIP-seq analysis and nucleosome immunoprecipitation. Overall, AMAPEX is an efficient tool to identify proteins that are proximal to modified histones.

Single-nucleosome mapping of histone modifications in S. cerevisiae

Project description:We have used a high-resolution tiled microarray, with single-nucleosome resolution, to investigate the in vivo occurrence of combinations of 12 histone modifications on thousands of nucleosomes in actively growing S. cerevisiae. We found that histone modifications do not occur independently; there are roughly two groups of co-occurring modifications. We find no evidence for a deterministic code of many discrete states, but instead see blended, continuous patterns that distinguish nucleosomes at one location (promoter nucleosomes, for example) from those at another location (over the 3’ ends of coding regions, for example). These results are consistent with the idea of a simple, redundant histone code, in which multiple modifications share the same role. Keywords: ChIP-chip
