Project description:We generated RNA-seq data to measure transcriptional profiles of twenty hPSC-derived NSC populations, representing distinct regions of the developing human hindbrain and rostral cervical spinal cord. These cells are differentiated using a protocol that induces collinear activation of region-specific HOX genes during exposure to FGF8 and Wnt signaling (Lippmann et al, 2015 PMID:25843047). By transitioning to media containing retinoic acid after varying durations of Wnt signaling, NSCs are generated with unique rostrocaudal identities that uniformly express the neuroectodermal marker Pax6 and form N-cadherin+ rosette structures in vitro.

Project description:Large-scale cancer genomics projects are profiling hundreds of tumors at multiple molecular layers, including copy number, mRNA and miRNA expression, but the mechanistic relationships between these layers are often excluded from computational models. We developed a supervised learning framework for integrating molecular profiles with regulatory sequence information to reveal regulatory programs in cancer, including miRNA-mediated regulation. We applied our approach to 320 glioblastoma profiles and identified key miRNAs and transcription factors as common or subtype-specific drivers of expression changes. We confirmed that predicted gene expression signatures for proneural subtype regulators were consistent with in vivo expression changes in a PDGF-driven mouse model. We tested two predicted proneural drivers, miR-124 and miR-132, both underexpressed in proneural tumors, by overexpression in neurospheres and observed a partial reversal of corresponding tumor expression changes. Computationally dissecting the role of miRNAs in cancer may ultimately lead to small RNA therapeutics tailored to subtype or individual. miRNA mimetics were transfected to PDGFRA amplified neurosphere cell lines. Project description:The cold shock proteins belong to a family of RNA binding proteins presenting a highly conserved domain, called cold shock domain (CSD). They are involved in various cellular processes, including adaptation to low temperature, nutritional stress, cell growth and stationary phase. Here we investigate the role of CspC in C. crescentus stationary phase and the molecular mechanisms underlying gene regulation by this protein. A global transcriptional profiling experiment comparing cspC and the wild type strain both at exponential and stationary phases was carried out. The results showed that the absence of cspC affected the transcription of 20 genes at exponential phase and 65 genes at stationary phase. Genes encoding enzymes of the glyoxylate cycle were severely downregulated in the mutant at stationary phase. The stationary phase-induced RNA binding protein CspC has an important role in gene expression at this phase. It is required for the expression of the essential gene sciP, the ECF sigma factor sigU, as well as of the genes for the glyoxylate cycle enzymes and for oxidative stress response.

Project description:The proteome and phosphoproteome of Streptococcus pyogenes M49 was investigated at different growth phases of cultures grown in either rich medium (THY), chemically defined medium without carbon source, or chemically defined medium containing 1% fructose. Of the 815 phosphosites identified, 463 were included in a label-free quantitative analysis of dynamic protein phosphorylation. A small group of phosphorylation events, almost exclusively at threonine residues, was strongest during growth and decreased during stationary phase. These included phosphorylation sites of the PASTA kinase SP-STK and its putative substrates suggesting that the PASTA kinase-dependent processes regulating the cell cycle in related bacteria are also conserved in S. pyogenes. Most phosphorylation events occurred preferentially at serine residues in the stationary growth phase and under starvation conditions. The elucidation of the physiological significance and the responsible kinases of these phosphorylations require further investigations. In addition to phosphorylation events at S/T/Y residues, phosphoglycerylation of lysine (PGK) occurred frequently among the enriched phosphopeptides.

Project description:The genus Pseudomonas is a very versatile and heterogeneous group whose members regularly serve as model system of various applications. These include pathogens and rhizospheric strains as well as organisms with exceptional broad substrate ranges. Nevertheless, when it comes to physiological adaptation due to cell density and growth, on transcript- or proteome level, our knowledge is rather limited. The few existing studies so far focused mainly on B. subtilis and E. coli. In this study Pseudomonas putida F1, a model for the degradation of aromatic compounds, and its adaptation to stationary growth was investigated by label-free proteome quantification. The data unveiled that entrance to the stationary phase does not involve an abrupt switch within the P. putida F1 proteome, but is rather an ongoing adaptation which starts during exponential growth which is illustrated by principle component and functional enrichment analysis. These changes were especially metabolic adaptations, which involved a clear increase in amino acid degradation capabilities and a loss of transcription as well as translation capacity. The final entrance to the stationary phase was accompanied by increased oxidative stress protection, although the stress and stationary sigma factor RpoS increased in abundance already during mid-exponential growth. Finally, the data supports previous observations that phenylacetic acid concentrations might play an important role in growth and pathogenicity regulation within Pseudomonades.

Project description:We present a principled approach for estimating the matrix of microscopic transition probabilities among states of a Markov process, given only its stationary state population distribution and a single average global kinetic observable. We adapt Maximum Caliber, a variational principle in which the path entropy is maximized over the distribution of all possible trajectories, subject to basic kinetic constraints and some average dynamical observables. We illustrate the method by computing the solvation dynamics of water molecules from molecular dynamics trajectories.
