Project description:The clinical course of prostate cancer (PCa) is highly variable, demanding an individualized approach to therapy and robust prognostic markers for treatment decisions. We here present a random forest-based classification model to predict aggressive behaviour of PCa. DNA methylation changes between PCa cases with good or poor prognosis (discovery cohort with n=78) were used as input. The model was validated with data from two independent PCa cohorts from ICGC and TCGA. Ranking of cancer progression-related DNA methylation changes allowed selection of candidate genes for additional validation by immunohistochemistry. We identified loss of ZIC2 protein expression as a promising novel prognostic biomarker for PCa in >12,000 tissue micro-array tumors. The prognostic value of ZIC2 proved to be independent from established clinico-pathological variables including Gleason, stage, nodal stage and PSA. In summary, we have developed a PCa classification model which either directly or via expression analyses of the identified top ranked candidate genes might help in decision making related to the treatment of prostate cancer patients.

Project description:BackgroundThe clinical course of prostate cancer (PCa) is highly variable, demanding an individualized approach to therapy. Overtreatment of indolent PCa cases, which likely do not progress to aggressive stages, may be associated with severe side effects and considerable costs. These could be avoided by utilizing robust prognostic markers to guide treatment decisions.ResultsWe present a random forest-based classification model to predict aggressive behaviour of prostate cancer. DNA methylation changes between PCa cases with good or poor prognosis (discovery cohort with n = 70) were used as input. DNA was extracted from formalin-fixed tumour tissue, and genome-wide DNA methylation differences between both groups were assessed using Illumina HumanMethylation450 arrays. For the random forest-based modelling, the discovery cohort was randomly split into a training (80%) and a test set (20%). Our methylation-based classifier demonstrated excellent performance in discriminating prognosis subgroups in the test set (Kaplan-Meier survival analyses with log-rank p value < 0.0001). The area under the receiver operating characteristic curve (AUC) for the sensitivity analysis was 95%. Using the ICGC cohort of early- and late-onset prostate cancer (n = 222) and the TCGA PRAD cohort (n = 477) for external validation, AUCs for sensitivity analyses were 77.1% and 68.7%, respectively. Cancer progression-related DNA hypomethylation was frequently located in 'partially methylated domains' (PMDs)-large-scale genomic areas with progressive loss of DNA methylation linked to mitotic cell division. We selected several candidate genes with differential methylation in gene promoter regions for additional validation at the protein expression level by immunohistochemistry in > 12,000 tissue micro-arrayed PCa cases. Loss of ZIC2 protein expression was associated with poor prognosis and correlated with significantly shorter time to biochemical recurrence. The prognostic value of ZIC2 proved to be independent from established clinicopathological variables including Gleason grade, tumour stage, nodal stage and prostate-specific-antigen.ConclusionsOur results highlight the prognostic relevance of methylation loss in PMD regions, as well as of several candidate genes not previously associated with PCa progression. Our robust and externally validated PCa classification model either directly or via protein expression analyses of the identified top-ranked candidate genes will support the clinical management of prostate cancer.

However, only a limited number of histone modifications have previously been investigated for this purpose, leaving the questions answered whether there exist an optimal set of histone modifications that could improve the enhancer prediction. Here, we address this issue by exploring a rich dataset produced by the human Epigenome Roadmap Project. Specifically, we examined genome-wide profiles of 24 histone modifications in human embryonic stem cells and fibroblasts, and developed a Random-Forest based algorithm to integrate histone modification profiles for identification of enhancers.As a training set, we used histone modification profiles at genome-wide binding sites of p300 in the two cell types identified using ChIP-seq. We show that this algorithm not only leads to more accurate and precise prediction of enhancers than previous methods, but also helps identify an optimal set of three chromatin marks for enhancer prediction.

Project description:tRNA fragments (tRFs) are a novel class of small RNAs comparable to the size and function of miRNAs. We and others have shown that tRFs are generally Dicer independent, can be found in abundance in the miRNA effector protein Ago, and can repress expression of specific genes that have complementarity to their 5’ seed-sequences. Given that this greatly expands the repertoire of small RNAs capable of post-transcriptional gene expression, it is important to predict tRF targets with confidence. Some attempts have been made to predict tRF targets, but are limited in the scope of tRF classes used in prediction or limited in feature selection. We hypothesized that established miRNA target prediction features applied to tRFs through a random forest machine learning algorithm will immensely improve tRF target prediction. Using this approach, we show significant improvements in tRF target prediction for all classes of tRFs and validate our predictions in two independent cell lines. Finally, using Gene Ontology analysis, we provide evidence that tRF-3009a targets may be involved in neural development. These improvements to tRF target prediction further our understanding of tRF function broadly across species and tRF types, and provide avenues for testing novel roles for tRFs in biology.

Project description:In order to detect proteins sensitive and specific enough to detect early stages of PCa, we performed a complex comparative proteomic study analyzing urine as a source for non-invasive biomarkers. We compared urine samples from patients with early PCa stages and Gleason score between 6 and 7 with samples from patients with BPH and other urological cancers, namely bladder and renal. The main goal of this study was to discover a diagnostic biomarker or set of biomarkers in urine, sufficiently sensitive to detect PCa in its early stages and specific enough to separate the disease from BPH or other urological cancers.

Project description:This study employs machine learning to detect the severity of major depressive disorder (MDD) through binary and multiclass classifications. We compared models that used only biomarkers of oxidative stress with those that incorporate sociodemographic and health-related factors. Data collected from 830 participants, based on the Patient Health Questionnaire (PHQ-9) score, inform our analysis. In binary classification, the Random Forest (RF) classifier achieved the highest Area Under the Curve (AUC) of 0.84 when all features were included. In multiclass classification, the AUC improved from 0.84 with only oxidative stress biomarkers to 0.88 when all characteristics were included. To address data imbalance, weighted classifiers, and Synthetic Minority Over-sampling Technique (SMOTE) approaches were applied. Weighted random forest (WRF) improved multiclass classification, achieving an AUC of 0.91. Statistical tests, including the Friedman test and the Conover post-hoc test, confirmed significant differences between model performances, with WRF using all features outperforming others. Feature importance analysis shows that oxidative stress biomarkers, particularly GSH, are top ranked among all features. Clinicians can leverage the results of this study to improve their decision-making processes by incorporating oxidative stress biomarkers in addition to the standard criteria for depression diagnosis.

Project description:Advances in high-throughput technologies encourage the generation of large amounts of multiomics data to investigate complex diseases, including breast cancer. Given that the aetiologies of such diseases extend beyond a single biological entity, and that essential biological information can be carried by all data regardless of data type, integrative analyses are needed to identify clinically relevant patterns. To facilitate such analyses, we present a permutation-based framework for random forest methods which simultaneously allows the unbiased integration of mixed-type data and assessment of relative feature importance. Through simulation studies and machine learning datasets, the performance of the approach was evaluated. The results showed minimal multicollinearity and limited overfitting. To further assess the performance, the permutation-based framework was applied to high-dimensional mixed-type data from two independent breast cancer cohorts. Reproducibility and robustness of our approach was demonstrated by the concordance in relative feature importance between the cohorts, along with consistencies in clustering profiles. One of the identified clusters was shown to be prognostic for clinical outcome after standard-of-care adjuvant chemotherapy and outperformed current intrinsic molecular breast cancer classifications.
