Project description:Platelet-derived growth factors (PDGF) are disulfide-bonded dimers that act on PDGF receptors (PDGFR) to stimulate cell proliferation, differentiation, migration, and/or function. There are multiple isoforms of both the ligand and receptor, which combined with the potential for heterodimerization, gives the system great complexity. Different ligands may be promiscuous or specific for receptor partners. To better understand how ligand sequence relates to receptor recognition, the mutational landscape of PDGF-B for binding to the high affinity receptor PDGFRbeta was experimentally determined by deep mutational scanning. A PDGF-B library containing all possible single amino acid substitutions was displayed on the surface of yeast and sorted for binding to the PDGFRbeta ectodomain. Following deep sequencing, the enrichment or depletion of all mutations was calculated as a proxy for relative activity. All PDGF-B cysteines forming three intra- and two interchain disulfides are highly conserved, indicating that PDGF-B is correctly folding into disulfide-linked dimers on the yeast surface. Indeed, several mutations at the ligand dimer interface are enriched and may enhance dimerization through increased hydrophobic packing or reduced electrostatic repulsion. Residues from the protruding PDGF-B subunit in contact with the receptor are tightly conserved, whereas interfacial residues from the receding subunit are mutationally tolerant. There are multiple enriched mutations at the receptor interface that the scan predicts increase PDGF-BB–PDGFRbeta affinity. The data may prove insightful for engineering PDGF ligands biased towards forming homodimers with increased receptor affinity.

Project description:The CRISPR-Cas9 system enables efficient sequence-specific mutagenesis for creating germline mutants of model organisms. Key constraints in vivo remain the expression and delivery of active Cas9-guideRNA ribonucleoprotein complexes (RNPs) with minimal toxicity, variable mutagenesis efficiencies depending on targeting sequence, and high mutation mosaicism. Here, we established in vitro-assembled, fluorescent Cas9-sgRNA RNPs in stabilizing salt solution to achieve maximal mutagenesis efficiency in zebrafish embryos. Sequence analysis of targeted loci in individual embryos reveals highly efficient bi-allelic mutagenesis that reaches saturation at several tested gene loci. Such virtually complete mutagenesis reveals preliminary loss-of-function phenotypes for candidate genes in somatic mutant embryos for subsequent generation of stable germline mutants. We further show efficient targeting of functional non-coding elements in gene-regulatory regions using saturating mutagenesis towards uncovering functional control elements in transgenic reporters and endogenous genes. Our results suggest that in vitro assembled, fluorescent Cas9-sgRNA RNPs provide a rapid reverse-genetics tool for direct and scalable loss-of-function studies beyond zebrafish applications.

Project description:The loading of high affinity peptides onto nascent class I MHC (MHC-I) molecules is facilitated by chaperones, including the class I-specific chaperone TAP-binding protein-related (TAPBPR). NMR experiments reveal that conformational dynamics of specific MHC-I allotypes, especially around regions known to be in physical proximity to the TAPBPR interface, are correlated with TAPBPR binding affinity. HLA-A*02:01 residues in the alpha1 and alpha2 domains were deep mutationally scanned to determine the effects of nearly all single amino acid substitutions on HLA-A2 surface expression and TAPBPR interactions. Surface trafficking, which demands HLA-A2 be properly folded with bound peptide, imposes strict sequence constraints on the HLA-A2 core, surfaces contacting the beta2-microglobulin and alpha3 domains, and on the A, B and F pockets that ‘grip’ peptide anchor residues. However, TAPBPR binding is permissive to many mutations of HLA-A2, both in the core and on the surface, with the exceptions of two conserved clusters of hydrophobic residues that pack the alpha2-1 and alpha2-2 helices against the beta-sheet. TAPBPR binding is therefore dependent on a local conformation of the alpha2 domain, most likely with a widened peptide binding groove based on published crystal structures. Overall, the data are consistent with a conformational selection model for MHC-I/TAPBPR interactions, in which high MHC-I dynamics increases representation in the structural ensemble of appropriate conformers for TAPBPR recognition.

Project description:Nearly all studies of angiogenesis have focused on uni-family ligand-receptor binding, e.g., VEGFs bind to VEGF receptors, PDGFs bind to PDGF receptors, etc. The discovery of VEGF-PDGFRs binding challenges this paradigm and calls for investigation of other ligand-receptor binding possibilities. We utilized surface plasmon resonance to identify and measure PDGF-to-VEGFR binding rates, establishing cut-offs for binding and non-binding interactions. We quantified the kinetics of the recent VEGF-A:PDGFR? interaction for the first time with KD?=?340 pM. We discovered new PDGF:VEGFR2 interactions with PDGF-AA:R2 KD?=?530?nM, PDGF-AB:R2 KD?=?110 pM, PDGF-BB:R2 KD?=?40?nM, and PDGF-CC:R2 KD?=?70 pM. We computationally predict that cross-family PDGF binding could contribute up to 96% of VEGFR2 ligation in healthy conditions and in cancer. Together the identification, quantification, and simulation of these novel cross-family interactions posits new mechanisms for understanding anti-angiogenic drug resistance and presents an expanded role of growth factor signaling with significance in health and disease.

The mice overexpress human alpha synuclein under the human PDGF promoter. Synapses were purified from animals expressing fluorescently tagged vGlut1 (vGlut1-Venus) using fluorescence activated synapse sorting (FASS; cf. Biesemann et al., 2014, EMBO J).

Project description:Anti-PDGF agents are routinely used as a key component in front-line therapy for the treatment of various cancers. However, molecular mechanisms underlying their impact on vascular remodeling in relation to the dose issue remain poorly understood. Here we show that in high PDGF-BB-producing tumors, anti-PDGF drugs significantly inhibited tumor growth and metastasis by preventing pericyte (PC) loss and vascular permeability. Surprisingly, the same anti-PDGF-BB drugs promoted tumor cell dissemination and metastasis in PDGF-BB-low-producing or negative tumors by ablating PCs from tumor vessels. At the molecular level, we show that the PDGFR-? signaling pathway in PCs mediated the opposing effects and persistent exposure of PCs to PDGF-BB led to marked downregulation of PDGFR-?. Inactivation of the PDGFR-? signaling system led to decreased levels of integrin ?1?1, resulted in impaired adhesion of PCs to collagen I, IV and laminin, two principal extracellular matrix components in blood vessels for interaction with these integrins. Our data suggest that tumor PDGF-BB levels may serve as an important biomarker for selection of tumor-bearing hosts for beneficial therapy and unsupervised practice of this group of drugs could potentially promote tumor invasion and metastasis. Pericytes were isolated and treated with PDGF-BB or control for 5 days.
