Project description:Context-specific Genome-scale Metabolic Network Reconstructions (GENREs) provide a means to understand cellular metabolism at a deeper level of physiological detail. Here, we use transcriptomics data from chemically exposed rat hepatocytes to constrain a GENRE of rat hepatocyte metabolism and predict biomarkers of liver toxicity using the Transcriptionally Inferred Metabolic Biomarker Response (TIMBR) algorithm. We profiled alterations in cellular hepatocyte metabolism following in vitro exposure to three toxicants (acetaminophen, 2,3,7,8-tetrachlorodibenzodioxin, and trichloroethylene) for six hours. TIMBR predictions were compared with paired metabolomics data from the same exposure conditions. Agreement between computational model predictions and experimental data led to the identification of specific metabolites and thus metabolic pathways associated with toxicant exposure; where predictions and experimental data disagreed, we identified testable hypotheses to reconcile differences between the model predictions and experimental data. The presented pipeline for using paired transcriptomics and metabolomics data provides a framework for interrogating multiple omics datasets to generate mechanistic insight of metabolic changes associated with toxicological responses.

The presented pipeline for using paired transcriptomics and metabolomics data provides a framework for interrogating multiple omics datasets to generate mechanistic insight of metabolic changes associated with toxicological responses.

Project description:Liver disease and toxicity that causes impaired liver functionality have severe effects on normal body functions. There is a strong need for better and more predictable in vitro models for studying disease and improving mechanistic understanding of adverse effects of drugs in humans. This experiment aimed to characterize human induced pluripotent stem cell-derived hepatocytes (hiPS-HEP), in order to assess their potential as in vitro tools for metabolism studies and disease modeling. hiPS-HEP from three cell lines were compared to human primary hepatocytes from three donors, before and after plating.

Project description:Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) causes a multi-organ damage that includes hepatic dysfunction, which has been observed in over 50% of COVID-19 patients. Liver injury in COVID-19 patients could be attributed to the cytopathic effects induced by the interation between the virus and hepatic cells, exacerbated immune responses or treatment-associated drug toxicity. Here we demonstrate that primary hepatocytes are susceptible to infection in different models: hepatocytes derived from humanized angiotensin-converting enzyme-2 (hACE-2) mice and THLE-2 human cells. Pseudotyped viral particles engineered to express the full-length spike of SARS-CoV-2 and recombinant RBD bind to ACE2 expressed by hepatocytes, promoting metabolic reprogramming towards glycolysis but also mitochondrial dysfunction. In the context of non-alcoholic steatohepatitis (NASH), steatotic hepatocytes derived from hACE2 mice are more vulnerable to infection, as a result of increased expression of ACE2. Metformin, a common therapeutic option for hyperglycemia in type 2 diabetes (T2D) patients, prevents the interaction between the spike of SARS-CoV-2 and steatotic hepatocytes by reducing the expression of hACE2. In summary, we provide evidence that hepatocytes are amenable to SARS-CoV-2 infection and propose metformin as a therapeutic strategy to prevent liver dysfunction caused by SARS-CoV-2 in the context of NASH.

Project description:It is widely recognised that cells respond to their microenvironment, which has particular implications for in vitro cell culture practices. Namely, growth cues provided by traditional 2D cell culture substrates are far removed from the native 3D structure of in vivo tissues. Culture geometry is one of many factors that differs between in vitro culture and in vivo cellular environments. This results in in vitro studies being so far removed from their native counterpart, that they lose some of their predictive capability and reliability. In this study we examine the cellular processes that occur when a cell is cultured on 2D or 3D surfaces for a short period of 8 days prior to use in functional assays, which we term: priming. We follow the process of mechanotransduction from cytoskeletal alterations, to changes to nuclear structure leading to alterations in gene expression. These changes in gene expression ultimately resulting in enhanced expression of functional proteins and improved functional capabilities. In this study, we use hepatocytes (HepG2 cells) as a model cell line, due to their commonplace use and robustness for drug toxicity screening. We demonstrate enhanced functionality and improved drug toxicity profiles that better reflect the clinical response in vivo. However, we expect these findings more broadly reflect in vitro cell culture practises across all areas of cell biology, demonstrating the fundamental impact of mechanotransduction in bioengineering, cell biology and in vitro assays.

However, lineage reprogramming is hindered by incomplete cell-fate conversion with residual initial cell identity and partial functions compared with the native counterparts. Here, we develop a high-fidelity reprogramming strategy, by mimicking the natural cell-fate changing route, thus permitting the production of functionally competent human hepatocytes from another cell type. We first converted fibroblasts into plastic hepatic progenitor-like cells (hHPLCs) and chemically induced them into mature hepatocytes. The molecular identity of human induced hepatocytes (hiHeps) are suggested a terminally differentiated state, resembling primary human hepatocytes (PHHs). Functionally, hiHeps were competent to replace PHHs for equivalent drug-metabolizing activities, toxicity prediction and hepatitis B virus infection. Remarkably, the stably robust expansion of hHPLCs allowed large-scale generation of mature hepatocytes. Our results demonstrate the necessity of taking a reprogramming step for plastic progenitors for efficient cell-fate conversion. This strategy is promising for the generation of other mature human cell types.

Project description:The ever-increasing therapeutic and pharmaceutical demand for liver cells calls for systems that enable mass production of hepatic cells. Here we describe a large-scale suspension system that uses human endoderm stem cells (hEnSCs) as precursors to generate functional and transplantable hepatocytes (E-heps) or cholangiocytes (E-chos). hEnSC-derived hepatic populations are characterized by single-cell transcriptomic analyses and compared with hESC-derived counterparts, in-vitro-maintained or -expanded primary hepatocytes and adult cells, which reveals that hepatic differentiation of hEnSCs recapitulates in vivo development and that the heterogeneities of the resultant populations can be manipulated by regulating the EGF and MAPK signaling pathways. Functional assessments demonstrate that E-heps and E-chos possess properties comparable with adult counterparts and that, when transplanted intraperitoneally, encapsulated E-heps were able to rescue rats with acute liver failure. Our study lays the foundation for cell-based therapeutic agents and in vitro applications for liver diseases.
