Project description:Changes in epigenetic marks, such as DNA methylation, in cancer subclones may increase their fitness, leading to cancer progression, treatment resistance, and worse prognosis. We have developed DXM, a novel computational method to identify subpopulation methylation events from bisulfite sequencing data of a heterogeneous sample DXM does not require prior knowledge of the number of cell types or what cell types to expect in the sample, and it outperforms existing methods. To further validate our method, we conducted genomic bisulfite sequencing on four primary DLBCL samples, obtaining data from >4.9 million CpGs at 50x average coverage. DXM predictions of subpopulation methylation profiles in these samples were confirmed in FACS-sorted CD4+ and CD19+ cells. Thus, we have developed a method, DXM, that can identify subpopulation methylation profiles in heterogeneous samples

Determining subpopulation methylation profiles from bisulfite sequencing data of heterogeneous samples using DXM.

Project description:Epigenetic changes, such as aberrant DNA methylation, contribute to cancer clonal expansion and disease progression. However, identifying subpopulation-level changes in a heterogeneous sample remains challenging. Thus, we have developed a computational approach, DXM, to deconvolve the methylation profiles of major allelic subpopulations from the bisulfite sequencing data of a heterogeneous sample. DXM does not require prior knowledge of the number of subpopulations or types of cells to expect. We benchmark DXM's performance and demonstrate improvement over existing methods. We further experimentally validate DXM predicted allelic subpopulation-methylation profiles in four Diffuse Large B-Cell Lymphomas (DLBCLs). Lastly, as proof-of-concept, we apply DXM to a cohort of 31 DLBCLs and relate allelic subpopulation methylation profiles to relapse. We thus demonstrate that DXM can robustly find allelic subpopulation methylation profiles that may contribute to disease progression using bisulfite sequencing data of any heterogeneous sample.

Project description:The incidence and mortality of colorectal cancer in China’s cancer disease spectrum is on the rise, and it is a common malignant tumor that harms the health of Chinese residents.In patients with synchronous metastatic colorectal cancer, RAS status is highly consistent in primary focus and metastasis, so NCCN guidelines recommend RAS testing of primary or metastatic tissue is feasible .However, there are also some reports that the difference of RAS status between primary and metastatic lesions was up to 22%.In additiont,there are few studies on whether the gene profile of the metastatic lesion is the same as that of the primary lesion in patients with postoperative heterogeneous metastasis in patients with stage III colorectal cancer.

DMRforPairs: identifying differentially methylated regions between unique samples using array based methylation profiles.

Project description:BackgroundArray based methylation profiling is a cost-effective solution to study the association between genome methylation and human disease & development. Available tools to analyze the Illumina Infinium HumanMethylation450 BeadChip focus on comparing methylation levels per locus. Other tools combine multiple probes into a range, identifying differential methylated regions (DMRs). These tools all require groups of samples to compare. However, comparison of unique, individual samples is essential in situations where larger sample sizes are not possible.ResultsDMRforPairs was designed to compare regional methylation status between unique samples. It identifies probe dense genomic regions and quantifies/tests their (difference in) methylation level between the samples. As a proof of concept, DMRforPairs is applied to public data from four human cell lines: two lymphoblastoid cell lines from healthy individuals and the cancer cell lines A431 and MCF7 (including 2 technical replicates each). DMRforPairs identified an increasing number of DMRs related to the sample phenotype when biological similarity of the samples decreased. DMRs identified by DMRforPairs were related to the biological origin of the cell lines.ConclusionTo our knowledge, DMRforPairs is the first tool to identify and visualize relevant and significant differentially methylated regions between unique samples.
