In-depth investigation of low-abundant proteins in matured and filling stages seeds of Glycine max by a combination of protamine sulfate precipitation and TMT-based quantitative proteomic analysis

Project description:The presence of seed storage proteins is a major bottleneck in soybean seed proteome analysis despite the significant technical advancements in mass spectrometry and data analysis software. Our previous studies have shown that effective ways to improve the detection of low-abundance proteins in soybean seeds using protamine sulfate (PS) with 2-DGE analysis. Besides, verification of the PS precipitation method revealed broad application to other leguminous plants like pea, broad bean, and peanut. Nonetheless, it is difficult to overcome the poor reproducibility and limitation of the dynamic range of identification during 2-DGE analysis. Thus, to elucidate the suitability and efficacy of protamine sulfate precipitation method for shotgun proteome approach, we performed TMT-based quantitative analysis using matured and filling stages seeds by application of two-way pre-fractionation using PS and chromatographic methods. Interestingly, this approach led to the identification of 2,200 and 924 differential proteins in the matured and filling stage of soybean seeds, respectively. These results revealed enrichment of various proteins related to major metabolism in soybean seeds including amino acid, major carbohydrate, lipid metabolism, and among others. Taken together, results provided the new insight into current complexity and limitation of soybean seed proteomics through two-way pre-fractionation combined with TMT-based quantitative analysis.

Comparative transcriptomes analysis at different developmental stages of seed embryo in maize by RNA-sequencing

Project description:we used two contrasting maize genotypes with differential oil accumulation percentage. High oil content (HOC) maize had 11% oil content while low oil content (LOC) maize had significantly lower oil content (5.4%). Transmission electron microscopy revealed a higher accumulation of oil bodies in the HOC maize embryo as compared to LOC maize. Comparative RNA-sequencing analysis at different developmental stages of seed embryo identified 739 genes that are constantly differentially expressed (DEGs) at all the six developmental stages from 15 days after pollination (DAP) to 40 DAP. KEGG enrichment analysis identified fatty acid metabolism and fatty acid biosynthesis as the most enriched biological pathways contributed by these DEGs. Notably, transcriptional changes are more intense at the early stages of embryo development as compared to later stages. In addition, pathways related to oil biosynthesis and their corresponding genes were more enriched at 30 DAP, which seems to be the key stage for oil accumulation. The study also identified 33 key DEGs involved in fatty acid and triacylglycerols biosynthesis, most of them were up-regulated in HOC, which may shape the differential oil contents in the two contrasting maize. Notably, we uncovered that both acyl-CoA-dependent and acyl-CoA-independent processes are essential for the high oil accumulation in maize embryo.

RNA sequencing of Brassica napus seeds at different developmental stages

Project description:Understanding the regulation of lipid metabolism is vital for genetic engineering of Brassica napus (B. napus) to increase oil yield or modify oil composition. We report the application of Illumina Hiseq 2000 for transcriptome profiling of seeds of B. napus at different developmental stages, which may uncover the dynamic changes in lipid metabolism and reveal key genes involved in lipid biosynthesis and degradation. Total RNA from developing seeds at 2, 4, 6, and 8 weeks after pollination (WAP) were isolated and sequenced separately. The gene expression levels of all samples were quantified and normalized by the DESeq normalization. We found that the biosynthesis of fatty acids is a dominant cellular process from 2 to 6 WAP, while the degradation mainly happens after 6 WAP. Two genes, encoding for acetyl-CoA carboxylase and acyl-ACP desaturase, might be critical for fatty acid biosynthesis in oil rape seeds. This study provides insight into the mechanism underlying lipid metabolism and reveals candidate genes that are worthy of further investigation for their values in genetic engineering of B. napus.

RNA-seq analysis of developing rice seeds under combined heat and drought stress

Project description:A heat and drought tolerant rice cultivar (N22) was grown in the field under control and drought conditions during the dry season in 2013. Drought was applied during early grain filling and resulted in simultaneous heat stress, leading to reduced grain yield and quality. Total RNA was extracted from developing seeds under stress and control (fully flooded) conditions and RNA-seq analysis was performed. These samples are a part of a bigger experiment analysing the responses of three contrasting rice cultivars (N22, Dular, Anjali) to combined heat and drought stress including different organs (developing seeds, flag leaves, flowering spikelets) and developmental stages (early grain filling, flowering) at the transcriptomic level.
