Project description:Here, we performed deep transcriptome sequencing for the aerial-tissues and the roots of S. japonica, generating over 2 billion raw reads with an average length of 101 nt by using an Illumina paired-end sequencing by HiSeq2000 platform. Using a combined approach of three popular assemblers, de novo transcriptome assembly for S. japonica was obtained, yielding in 81,729 unigenes with an average length as 884bps and N50-value as 1,452bps, with 46,963 unigenes being annotated based on the sequence similarity against NCBI-nr protein database. Expression profiling of garlic genes

Project description:To characterize the expression of 58219 genes annotated from garlic genome, the transcriptomes of seven tissues (including garlic sprouts, shoots, bulbs, flowers, roots, pesudostems, and leaves) were sequenced, and finally identified 45,750 genes expressed in various tissues investigated. In addition, the bulbs-transcriptomes in the eight stages of bulbs-development were sequenced, resulting in 6,234 genes isentified to show dynamic expression changes in the bulbs-developmental process.

Bluebell saponins: Application of metabolomics and molecular networking

Project description:Bulb, leaf, scape and flower samples of British bluebells (<i>Hyacinthoides non-scripta</i>) were collected regularly for one growth period. Methanolic extracts of freeze-dried and ground samples showed antitrypanosomal activity, giving more than 50% inhibition, for 20 out of 41 samples. High-resolution mass spectrometry was used in the dereplication of the methanolic extracts of the different plant parts. The results revealed differences in the chemical profile with bulb samples being distinctly different from all aerial parts. High molecular weight metabolites were more abundant in the flowers, shoots and leaves compared to smaller molecular weight ones in the bulbs. The anti-trypanosomal activity of the extracts was linked to the accumulation of high molecular weight compounds, which were matched with saponin glycosides, while triterpenoids and steroids occurred in the inactive extracts. Dereplication studies were employed to identify the significant metabolites via chemotaxonomic filters and considering their previously reported bioactivities.

Project description:The garlic landrace of ‘Chalingzipisuan’ was used for transcriptome analysis. The axillary bud of garlic is at the base of clove, whereas the storage leaf at the upper clove provides essential nutrition for the germination and seedling growth. Therefore, the basal and storage clove were ere separately performed for RNA sequencing from the bulbs under three different developmental stages (i.e., enlarging growth, dormancy, and germination), generating in total 77-85 million reads.
