Mrc1 marks early-firing origins and coordinates timing and efficiency of initiation in fission yeast

Project description:How early- and late-firing origins are selected on eukaryotic chromosomes is largely unknown. Here we show that Mrc1, a conserved factor required for stabilization of stalled replication forks, selectively binds to the early-firing origins in a manner independent of Cdc45 and Hsk1 kinase in fission yeast. In mrc1∆ (and in swi1∆ to some extent), efficiency of firing is stimulated and its timing is advanced selectively at those origins that are normally bound by Mrc1. In contrast, the late or inefficient origins which are not bound by Mrc1 are not activated in mrc1∆. The enhanced firing and precocious Cdc45 loading at Mrc1-bound early-firing origins are not observed in a checkpoint mutant of mrc1, suggesting that non-checkpoint function is involved in maintaining the normal program of early-firing origins. We propose that pre-firing binding of Mrc1 is an important marker of early-firing origins which are precociously activated by the absence this protein. Mrc1 binding profiles at G1/S boundary or early S-phase in wild type vs hsk1-89 mutant.

Macromolecular connectivity landscape of mammalian brain

Project description:Connectivity webs mediate the unique biology of mammalian brain. Yet while cell and gene circuit maps are increasing in resolution, knowledge of the molecular interaction networks of the brain is limited. Here, we applied multidimensional biochemical fractionation with precision mass spectrometry to survey endogenous macromolecules in adult mouse brain. We defined a global ‘interactome’ landscape consisting of hundreds of multi-protein complexes, most never reported before. Brain selective assemblies exhibit distinctive biophysical and functional attributes, including enrichment for synaptic, RNA-binding and other evolutionarily conserved proteins showing tissue-, regional- and cell-type specificity. Strikingly, many macromolecules have links to diverse neurological disorders and disease variants, illustrating the broad pathophysiological relevance of the network. We validated a putative 15-member complex associated with Amyotrophic Lateral Sclerosis using reciprocal pulldowns and a transgenic rodent model, establishing balancing functions in alternative splicing and disease progression. This resource facilitates exploration of the mechanistic basis of neuronal function, synaptic plasticity and diseases of the central nervous system.

Simultaneous single-cell three-dimensional genome and gene expression profiling Uncovers Dynamic Enhancer Connectivity Underlying Olfactory Receptor Choice [scATAC-Seq, scRNA-seq]

Project description:The simultaneous measurement of three-dimensional (3D) genome structure and gene expression of individual cells is critical for understanding our genome’s structure–function relation, yet is extremely challenging for existing methods. Here we present Linking mRNA to Chromatin Architecture (LiMCA), which jointly profiles 3D genome and transcriptome with exceptional sensitivity and from low-input materials. Combining LiMCA and our high-resolution scATAC-seq assay, METATAC, we profiled the developing mouse olfactory epithelium and reported the first chromatin accessibility profiles and the first paired 3D genome structures and gene expression information of single neurons. We greatly expanded the repertoire of known OR enhancers, and discovered unexpected rules of their dynamics: ORs and their enhancers are most accessible during early differentiation, and the active OR typically does not associate with the largest enhancer hub. These findings offer valuable insights into how 3D connectivity of ORs and enhancers dynamically orchestrate the “one neuron–one receptor” selection process.

A clinically applicable connectivity signature for glioblastoma includes the tumor network driver CHI3L1

Project description:Tumor microtubes (TMs) connect glioma cells to a network with considerable relevance for tumor progression and therapy resistance. The determination of TM-interconnectivity in individual tumors has been challenging and the impact on patient survival unresolved. Here, a connectivity signature from single-cell RNA-sequenced (scRNA-Seq) xenografted primary glioblastoma (GB) cells has been established using a dye uptake methodology, confirmed with recording of cellular calcium epochs and validated with clinical correlations. Astrocyte-like and mesenchymal-like GB cells have the highest connectivity signature scores in scRNA-sequenced patient-derived xenografts and patient samples. In large GB cohorts, network connectivity correlated with the mesenchymal subtype and dismal patient survival. CHI3L1 has been identified and validated as a robust molecular marker of connectivity with functional relevance. The connectivity signature allows novel insights into brain tumor biology, provides a proof-of-principle that tumor cell TM-connectivity is relevant for patients’ prognosis, and serves as a robust prognostic biomarker.

RNA-Chromatin Interactome Reveals Enhancer-Promoter Connectivity in 3D Genome

Project description:High eukaryotic genomes are populated with enhancers, but it has been a major challenge in defining specific enhancer-promoter relationship. Enhancers can also be divided into typical and super-enhancers, yet their functional distinctions remain to be understood. Here, we report a strategy to capture in situ Global RNA Interactions with DNA by deep sequencing (GRID-seq). By deducing general RNA background on chromatin, we unexpectedly detect a highly selective set of RNAs (including both lncRNAs and protein-coding pre-mRNAs) decorated on enhancers, particularly super-enhancers. Based on the origins of those RNAs and functional perturbation of enhancer activities, we are able to infer global enhancer-promoter connectivity, which is significantly beyond the traditional framework. These findings provide a functional RNA-chromatin interactome in 3D genome.

Excessive local host-graft connectivity in aged and amyloid-loaded brain

Project description:Transplantation is a clinically relevant approach for brain repair, but much remains to be understood about influences of the disease environment in the host on transplant connectivity. To explore the influence of ageing and amyloid pathology in Alzheimer's disease (AD) we examined graft connectivity using monosynaptic Rabies virus tracing in APP/PS1 mice and in 16-18 month-old wild type mice. Neurons differentiated within 4 weeks and integrated well into the host visual cortex receiving input from the regions appropriate for visual cortex. Surprisingly, however, we found a prominent several-fold increase in local visual cortex input connectivity in both amyloid-loaded and aged environment. State-of-the-art deep proteome analysis using mass spectrometry provides first insights into the composition of environments promoting or not local exuberant input connectivity. These data therefore highlight the key role of the host pathology in shaping the input connectome calling for caution in extrapolating from one to another pathological condition.
