Project description:Oomycetes, such as the broad host-range necrotrophic plant pathogen Pythium myriotylum, cause devastating crop losses. We have previously identified P. myriotylum as the major pathogen infecting ginger (Zingiber officinale) rhizomes in China with symptoms of Pythium soft rot (PSR) disease. Ginger is an important crop with global production estimated at approximately three million metric tonnes with about 20% of this production in China. To better understand how P. myriotylum infects ginger, transcriptomic analysis was performed on two P. myriotylum isolates (SWQ7 and SL2) infecting ginger leaves. From both of the isolates, there was a clear separation between the transcriptome replicates from the mycelial control condition and those from the infection of the ginger leaf. In SWQ7 and SL2, there were 2,110 and 2,513 genes upregulated during infection of ginger, respectively. Of the putative effectors, a subset of the NEP1-like toxin protein (NLP) effectors were highly induced during the infection of ginger leaves. Insights from the transcriptome highlight the important role of a subset of plant cell wall degrading enzymes (PCWDEs) and effectors in the pathogenicity of P. myriotylum towards ginger. The surprisingly large numbers of P. myriotylum PCWDEs and effectors within the genome may be due to the broad host-range of P. myriotylum whereby particular subsets of the PCWDEs and effectors are required for pathogenicity towards particular hosts.

Project description:In order to identify changes in the global mRNA transcriptome caused by deletion of the RNA-binding protein Hfq in Serratia marcescens, total mRNA was isolated from wild type Serratia marcescens Db10 and an otherwise isogenic strain carrying an in-frame deletion of the hfq gene (SMDB11_4482) and analysed by RNAseq. Four independent biological replicates were sequenced for each strain using the Illumina HiSeq platform. The data was used to identify the nature and extent of changes in transcript level between the two strains and to inform on the role of Hfq in virulence of Serratia marcescens, an opportunist bacterial pathogen.

Project description:In order to identify mRNA and sRNAs associated with the RNA-binding protein Hfq in Serratia marcescens strain Db10, Hfq-bound RNA was immunoprecipitated from a strain encoding an Hfq-3FLAG fusion protein at the normal location and sequenced, in parallel with the wild type strain (no fusion) as negative control. Additionally global transcriptional start site mapping was performed on total RNA, with or without TEX treatment, isolated from wild type Serratia marcescens. The data was used to identify regions of mRNA and sRNAs associated with Hfq in this organism. Associated work in Serratia marcescens Db10, an opportunistic bacterial pathogen, has shown that Hfq is essential for virulence in several models and exerts a wide-ranging impact on the transcriptome and, particularly, genes encoding virulence factors.

Project description:Serratia marcescens (S. marcescens), an opportunistic human pathogen, has been identified as a major cause of nosocomial infection and outbreaks. The purpose of this analysis is to examine the S. marcescens (ATCC 13880) protein profile using a high resolution mass spectrometry (MS). S. marcescens ATCC 13880 strain was grown in Luria-Bertani broth and the protein extracted underwent trypsin digestion followed by simple reverse phase liquid chromatography fractionation. Peptide fractions were then analyzed using Orbitrap Fusion Mass Spectrometry and raw MS data was processed using Proteome Discoverer software. The proteomic study identified 2,541 unique protein groups, corresponding to approximately 54% of the measured protein-coding genes. Bioinformatics analysis of these identified proteins demonstrated their involvement in biological processes such as cell wall organization, caperone-mediated protein folding and ATP binding. To our knowledge, this is the first high-performance S.marcescens proteomics analysis (ATCC 13880). These novel observations provide a key baseline molecular profile of the S. marcescens proteome which will prove to be helpful for the future research in understanding the host-pathogen interactions during infection, elucidating the mechanism of multidrug resistance and for developing novel diagnostic markers or vaccine for the disease.

Project description:The oomycete Pythium oligandrum is a potential biocontrol agent to control a wide range of fungal and oomycetes-caused diseases such as Pythium myriotylum-caused rhizome rot in ginger leading to reduced yields and compromised quality. Previously, P. oligandrum has been studied for its plant growth-promoting potential by auxin production and induction of disease resistance by elicitors such as oligandrin. Volatile organic compounds (VOCs) play beneficial roles in sustainable agriculture by enhancing plant growth and resistance. We investigated the contribution of P. oligandrum-produced VOCs on plant growth and disease suppression by initially using N. benthamiana plants for screening. P. oligandrum VOCs significantly enhanced tobacco seedling and plant biomass content. Screening of the individual VOCs showed that 3-octanone and hexadecane promoted the growth of tobacco seedlings. The total VOCs from P. oligandrum also enhanced the shoot and root growth of ginger plants. Transcriptomic analysis showed a higher expression of genes related to plant growth hormones, and stress responses in the leaves of ginger plants exposed to P. oligandrum VOCs. The concentrations of plant growth hormones such as auxin, zeatin, and gibberellic acid were higher in the leaves of ginger plants exposed to P. oligandrum VOCs. In a ginger disease biocontrol assay, the VOC-exposed ginger plants infected with P. myriotylum had lower levels of disease severity. We conclude that this study contributes to understanding the growth-promoting mechanisms of P. oligandrum on ginger and tobacco, priming of ginger plants against various stress and the mechanisms of action of P. oligandrum as a biocontrol agent.

Project description:The soft rot pathogen Janthinobacterium agaricidamnosum causes devastating damage to button mushrooms (Agaricus bisporus), one of the most cultivated and commercially relevant mushrooms. We previously discovered that this pathogen releases the membrane-disrupting lipopeptide jagaricin. This bacterial toxin, however, could not solely explain the rapid decay of mushroom fruiting bodies, indicating that J. agaricidamnosum implements a more sophisticated infection strategy. In this study, we show that secretion systems play a crucial role in soft rot disease. By mining the genome of J. agaricidamnosum, we identified gene clusters encoding a type I (T1SS), a type II (T2SS), a type III (T3SS), and two type VI secretion systems (T6SS). Through a combination of knockout studies and bioassays, we found that the T2SS and T3SS of J. agaricidamnosum are required for soft rot disease. Furthermore, comparative secretome analysis and activity-guided fractionation identified a number of secreted lytic enzymes responsible for mushroom damage. Our findings regarding the contribution of secretion systems to the disease process expand the current knowledge of bacterial soft rot pathogens and represent a significant stride towards identifying targets for their disarmament with secretion system inhibitors.
