Rapid Genome-Scale Mapping of Chromatin Accessibility in Tissue

Project description:Here we introduce a novel technique that specifically identifies Tissue Accessible Chromatin (TACh). The TACh method uses pulverized frozen tissue as starting material and employs one of the two robust endonucleases, Benzonase or Cyansase, which are fully active under a range of stringent conditions such as high levels of detergent and DTT. As a proof of principle we applied TACh to frozen mouse liver tissue. Combined with massive parallel sequencing TACh identifies accessible regions that are associated with euchromatic features and accessibility at transcriptional start sites correlates positively with levels of gene transcription. Transcriptional profiles of embryonic stem cell derived gastrointestinal tissue.

Project description:Successful differentiation methods have been developed in several endodermal organs, including liver, pancreas, and intestine from embryonic stem cell and induced pluripotent stem cells. Compare to these organs, however, little has been known in gastric differentiation from embryonic stem cells. Here, we established a method of gastrointestinal tissue differentiation methods, including stomach regions from embryonic stem cells. These gastrointestinal tissue built gut primordium-like spheroids, which is also able to mature into adult tissue containing all differentiated cells in three-dimensional culture. These embryonic stem cells derived gastrointestinal tissue possessed the similar gene expression profile that of adult stomach. These data indicated that functional gastrointestinal tissue can be derived from embryonic stem cells by mimicking in vivo development and could be useful for investigating gastrointestinal study such as disease modeling.

Tissue-specific chromatin accessibility cis-regulatory regions in rat white adipose and muscle

Project description:Chromatin accessibility is a key factor influencing gene expression. We developed a modified protocol, ruptor-ATAC, which with RNA-seq was used to investigate regulatory elements underlying gene expression in rat white adipose and skeletal muscle, two tissues with contrasting metabolic functions. Integration of both datasets showed that promoter accessibility correlated with RNA expression and identified 44,798 tissue-specific differentially accessible regions (DARs), predominantly localized in intergenic and intron regions. Tissue-specific DARs mapped to differentially expressed genes that were enriched in distinct biological processes. Motif enrichment analysis on DARs predicted binding sites for transcription factors (TFs). Significant up-regulation of 11 TFs recognizing enriched cis-motifs in each tissue indicated their functional relevance. Positive correlation between motif accessibility and target gene expression further supported the role of selected TFs as transcriptional regulators. Our study identifies non-promoter cis-regulatory regions that likely play a major role in the control of tissue-specific gene expression in adipose and muscle.
