Project description:The relative contribution of genetic and environmental factors to variation in immune response is still poorly understood. Here, we performed a deep phenotypic analysis of immunological parameters and molecular profiles of laboratory mice released into an outdoor enclosure, carrying genetic susceptibility genes (Nod2 and Atg16l1) implicated in the development of inflammatory bowel diseases. Differences in lymphocyte populations were largely driven by the lab and wild environment. However, cytokine production after stimulation with microbial antigens showed a stronger genetic component in the lab, which was reduced after exposure to the wild environment. Multi-omic models identified key transcriptional factors associated with lymphocyte changes predictive of the environment, as well as sub-networks associated with cytokine responses against Candida albicans and Bacteroides vulgatus. Hence, exposing laboratory mice of different genetic backgrounds to the outdoor environment may identify important contributors to immune variation.

Baseline CD11b+ CD115+ Co-housed vs specific pathogen free monocytes

Project description:The immune system of SPF mice is dominated by naïve phenotype immune cells, especially within the T cell compartment, and resembles that of neonatal humans (Beura et al., 2016; Reese et al., 2016). Sequential infection of SPF-housed laboratory mice with common experimental pathogens, such as MHV, MCMV, Listeria monocytogenes, LCMV, and influenza A virus (Berton et al., 2022; Reese et al., 2016), or cohousing (CoH) SPF mice with pet store mice carrying multiple pathogenic and commensal bacteria, viruses, and/or fungi (Beura et al., 2016) induces immune system alterations and maturations that more closely resemble the adult human immune system. Such microbial exposure drastically alters the composition and function of the immune system of laboratory mice, which can significantly influence the overall outcome (and survival) to subsequent infection. RNA-seq Analysis of wildtype (N2) C. elegans at the L4 stage on diets from the laboratory environment and natural environment

Project description:We analyzed RNA-seq data from C. elegans on six bacterial diets, 3 E. coli diets (OP50, HT115, HB101) found in the laboratory setting and 3 found in C. elegans natural environment (Methylobacterium, Xanthomonas, Sphingomonas). We compared gene expression between L4 worms on the OP50 diet to the other 5 bacterial diets. We found that diet influences many gene expression changes, leading to genes being both up regulated and down regulated in a diet-dependent manner.

Comparative proteomic study on liver lipid droplets and mitochondria from mouse housed in different temperatures

Project description:Laboratory mice are standardly housed around 23ºC, setting them under chronic cold stress. Metabolic changes of liver in mice housed under thermoneutral, standard and cold temperatures remain unknown. Here we isolated lipid droplets and mitochondria from their livers for comparative proteomic study to investigate the changes. According to proteomic analysis, mitochondrial TCA cycle and retinol metabolism were enhanced while oxidative phosphorylation was no obviously affected under cold condition, suggesting liver mitochondria may increase TCA cycle capacity in biosynthetic pathways as well as retinol metabolism to help liver to adapt. Based on proteomic and immunoblotting results, Perilipin 5 and major urinary proteins were increased significantly while mitochondrial pyruvate carrier was decreased dramatically under cold condition, indicating a role they may play.

Host species and environmental effects on bacterial communities associated with Drosophila in the laboratory and in the natural environment.

Project description:The fruit fly Drosophila is a classic model organism to study adaptation as well as the relationship between genetic variation and phenotypes. Although associated bacterial communities might be important for many aspects of Drosophila biology, knowledge about their diversity, composition, and factors shaping them is limited. We used 454-based sequencing of a variable region of the bacterial 16S ribosomal RNA gene to characterize the bacterial communities associated with wild and laboratory Drosophila isolates. In order to specifically investigate effects of food source and host species on bacterial communities, we analyzed samples from wild Drosophila melanogaster and D. simulans collected from a variety of natural substrates, as well as from adults and larvae of nine laboratory-reared Drosophila species. We find no evidence for host species effects in lab-reared flies; instead, lab of origin and stochastic effects, which could influence studies of Drosophila phenotypes, are pronounced. In contrast, the natural Drosophila-associated microbiota appears to be predominantly shaped by food substrate with an additional but smaller effect of host species identity. We identify a core member of this natural microbiota that belongs to the genus Gluconobacter and is common to all wild-caught flies in this study, but absent from the laboratory. This makes it a strong candidate for being part of what could be a natural D. melanogaster and D. simulans core microbiome. Furthermore, we were able to identify candidate pathogens in natural fly isolates.
