Project description:We applied the comparative transcriptomic approach to compare expression profiles of genes between RKN susceptible and resistance genotypes at an early stage of RKN development that coincides with the establishment of a feeding site and at the late stage of RKN development that coincides with RKN egg production. Sequencing of cDNA libraries produced over 315 million reads of which 240 million reads (76%) were mapped on to the Gossypium hirsutum genome.

Cotton (Gossypium hirsutum L.) root transcriptional response to the southern Root-Knot Nematode (RKN) Meloidogyne incognita infestation

Project description:As an initial step to explore the cotton (Gossypium hirsutum L.) root transcriptional response to the southern Root-Knot Nematode (RKN) Meloidogyne incognita infestation, conventional heirloom G. hirsutum (Gh) cultivars [susceptible Acala SJ-2 (SJ2), moderately resistant Upland Wild Mexico Jack Jones (WMJJ), and resistant Acala NemX] that have been shown to be useful as an informative genetic model for detecting and introgressing RKN resistance genes into commercial Upland cotton were used to enlighten the molecular mechanisms and gene expression of RKN resistance. Using the next generation sequencing (NGS) Illumina MiSeq and HiSeq, we performed RNA-seq profiling in roots with disease progression of 10 days and collected from 23 days old plants of SJ2, WMJJ, and NemX. With three biological replicates of each treatment from each cultivar, plants were subjected to RKN-infestation and non-infested control developing a total of 18 RNA-seq libraries

Project description:Gene expression profiling of upland cotton line Im216 to inoculation with Xanthomonas campestris pv. malvacearum race 1. Fifth or sixth leaves of the bacterial blight-resistant cotton line Im216, which had been grown in a plant growth chamber, were infiltrated with a suspension of about 5x10^6 colony-forming units ml^-1 of Xanthomonas campestris pv. malvacearum race 1 in sterile saturated CaCO3 solution or were not inoculated (control). Keywords: Time-course Samples consisting of one leaf were harvested at 8, 14, 20, 30, 45, and 60 hpi. Three biological replicate experiments were performed on separate occasions. Total RNA was isolated, and from each sample 50 Âµg was reverse-transcribed along with non-plant normalizing Sp4 RNA (0.5 ng) and Sp5 RNA (0.05 ng), hybridized to slides for approximately 18 h, and detected with Cy5 (inoculated) or with Cy3 (non-inoculated) labeled dendrimers (hybridization for 3 h), using the 3DNA Array 350TM kit (Genisphere). Hybridization signals were measured using a ScanArray Express (PerkinElmer), and images were processed with GenePix Pro version 4.0 (Axon Instruments). Normalized log ratio VALUES were determined using the R-project statistical environment (<http://www.r-project.org/>), Bioconductor (<http://www.bioconductor.org/>) and the LIMMA package (Smyth 2004) through the GenePix AutoProcessor (GPAP, http://darwin.biochem.okstate.edu/gpap/>) website (H. Weng and P. Ayoubi, unpublished).

cDNA expression profiles of wild-type and fl-mutant upland cotton ovules during fiber initiation peroid

Project description:We constructed cDNA library from 0-10 day post anthesis cotton fibers when fiber cells begin to initiate and elongate throughout this peroid. We randomly sequenced over 95,000 ESTs from this library, and with request of upland cotton ESTs from other laboratories, we acquired a gene pool of more than 30,000 UniESTs. The cotton UniESTs were then PCR-amplified and printed onto microarray. This array is comprised of about 29,000 high-quality cotton cDNAs (each sequence length>400bp, average length > 600bp) and external controls. Keywords: repeat samples for transcriptome analysis

Identification and comparison of miRNAs involved in cotton fiber elongation between sea-island and upland cotton

Project description:To identify potential miRNAs involved in fiber development and elucidate their expression differences between G. barbadense and G. hirsutum, we constructed two small RNA libraries, Gb10 and Gh10, prepared from fibers of 3-79 (G. barbadense) and TM-1 (G. hirsutum) collected at 10 days post-anthesis (DPA). We identified 28 conserved miRNA families, including 24 that exactly match known plant miRNA families in miRBase. With MIREAP and newly developed software miRsearcher, 7 candidate-novel miRNAs were found. 5 candidate-novel miRNAs were expressed in both species, 2 candidate-novel miRNAs were expressed only in one species. Moreover, 4 miRNA families showed significant expression differences between sea-island cotton and upland cotton in 10 DPA fibers.
