Project description:LK cells of each mouse genotype were fixed with 1% formaldehyde for 15 min and quenched with 0.125 M glycine. Chromatin was isolated by the addition of lysis buffer, followed by shearing with Bioruptor Pico with water cooler (Diagenode, Seraing, Belgium). The DNA was sheared to an average length of 300-500 bp. Genomic DNA regions of interest were isolated using antibodies against H3K27ac (Diagenode, C15410196), H3K4me1 (C15410194), and H3K4me2 (Abcam, ab32356). Complexes were washed, eluted from the beads with SDS buffer, and subjected to RNase and proteinase K treatment. Crosslinks were reversed by incubation overnight at 65°C, and ChIP DNA was purified by phenol-chloroform extraction and ethanol precipitation. After the measurement of DNA concentration with Qubit3.0, the libraries were prepared and sequenced on an Illumina NextSeq 500.

Project description:To determine the effects on the intestine gene expression of pathogen exposure to Enteromyxum leei. One fish group was exposed to E. leei-contaminated effluent (recipient group = R) . R fish (n= 66, average weight = 134 g) were placed in two replicated 200L fibre-glass tanks which were set to receive exclusively the effluent water from another tank containing 24 infected (donors = D; average weight = 127.3 g; prevalence of infection = 54%) gilthead sea bream. The D to R fish ratio was 0.8. Other 66 naïve fish were allocated in two replicated tanks (control group = CTRL) under the same conditions, but without receiving contaminated effluent. Over the course of the study, day length followed natural changes and water was heated in order to keep temperature always above 18ºC, the range was 18-23 ºC. Water was 5 µm-filtered and UV irradiated, and salinity was 37.5‰. Water flow was 10L/min and oxygen content of outlet water remained higher than 85%saturation. All fish were fed daily a commercial dry pellet diet at about 1% of body weight. Disease signs and daily mortalities were recorded throughout the experiments. The parasitic status of dead fish was checked by microscopic examination of fresh intestinal scrapings. Fish were sampled after 113 days post exposure (p.e.). Feeding was stopped one day prior to the sampling to ensure that the digestive tract was empty. Head kidney and posterior intestine were rapidly excised, frozen in liquid nitrogen, and stored at -80 °C until RNA extraction and analysis. Project description:Water-aided method for colonoscopy can be broadly subdivided into two major categories. Water Immersion (WI), characterized by suction removal of the infused water predominantly during the withdrawal phase of colonoscopy, and Water Exchange (WE), characterized by suction removal of infused water predominantly during the insertion phase of colonoscopy. Several studies showed that WE significantly reduces pain compared to WI and colonoscopy with traditional air insufflation (AI), increases the number of unsedated procedures and adenoma detection rate (ADR), in particular proximal ADR. This randomized controlled trial will be a direct comparison of Air Insufflation, Water Immersion and Water Exchange to test the hypothesis that WAC (particularly WE) would significantly decrease pain score during colonoscopy in average-risk screening patients. Several other secondary outcomes will also be analyzed.

Project description:Alhagi sparsifolia Shap. is a perennial subshrub belonging to genus Alhagi, family Leguminosae. As a typical desert phreatophyte, this plant species has highly developed deep roots and displays a great capacity to withstand poor soil as well as extreme dry, cold and hot weather. A. sparsifolia is naturally distributed in the arid and salinized regions of northernwestern China and adjacent countries in Central Asia, and plays a fundamental role in maintaining the local ecosystem. In addition, this plant is usually used as a fodder for local animals due to its high protein content, and is important in the development of local livestock husbandry. Considering its great tolerance to harsh environments, A. sparsifolia represents an ideal species for deciphering the mechanism of plant adaption to abiotic stress, such as water deficit. However, understanding the stress adaption in this plant is limited. While a few studies were conducted on physiological responses of A. sparsifolia to water stress, research has never been done to explore the genomic basis for its drought-tolerance to date. In particular, as a non-model plant species, the genomic resource of A. sparsifolia is rather scarce, only one expressed sequence tag (EST) and one protein have been deposited in Genbank prior to Sept., 2014. In aim to explore the genetic basis underlying drought tolerance in this species, recently we took advantage of transcriptome sequencing to survey the water stress responsive genes in A. sparsifolia primary roots. Using Illumina HiSeq™ 2000 platform, we sequenced the primary root samples individually collected at four different time points (0, 6h, 24 and 30h) from A. sparsifolia seedlings during 24h of water stress following 6h of rehydration. The resulting 38,763,230, 67,511,150, 49,259,804 and 54,744,906 high quality reads were pooled and assembled into 33,255 unigenes with an average length of 1,057 bp. All-unigenes were subjected to functional annotation by searching against the public databases including NR, NT, Swiss-Prot, Pfamm, GO, KOG and KEGG. On the basis of the established transcriptome database, we evaluated the gene expression profiles in A. sparsifolia primary roots at 0, 6, 24 and 30h in the course of water stress and subsequent rehydration. An extensive repertoire of the differently expressed genes (DEGs) reflecting the early response to water stress (6h), the late response to water stress (24h) and the response to post stress rehydration (30h) were identified. In addition, to unravel the dynamic changes of gene expression during water stress and subsequent rehydration, we further captured the DEGs commonly or specifically regulated at 6, 24 and 30h. Functional categorization of the DEGs disclosed the activation of oxidoreductase system in A. sparsifolia primary roots upon water stress, and particularly emphasized the significance of the ‘Glutathione metabolism pathway’. To our knowledge, this is the first description of the genetic makeup of A. sparsifolia, thus providing a substantial contribution to the sequence resources for this species. The DEGs identified herein offers a deep insight into the molecular mechanism of A. sparsifolia in response to water stress, and merits further investigation.

Project description:Alginate, a major exopolysaccharide (EPS) produced by P. putida, is known to create hydrated environments and alleviate the effect of water limitation. In addition to alginate, P. putida is capable of producing cellulose (bcs), putida exopolysaccharide a (pea), and putida exopolysaccharide b (peb). However, unlike alginate, not much is known about their roles under water limitation. Hence, in this study we examined the role of different EPS under water stress. To create environmentally realistic water stress conditions as observed in soil, we used Pressurized Porous Surface Model (PPSM). Our main hypothesis was that under water stress, absence of alginate would be compensated by the other EPS. Project description:Of the more than 100 studies that have examined some aspect of the relationships between excessive ethanol consumption and the brain transcriptome, relatively few rodent studies have examined the effects of chronic consumption. The current study allowed 114 heterogeneous stock collaborative cross mice to freely consume 10% ethanol for 3 months (13 weeks), with a water choice. RNA-Seq data were then used to identify transcriptional differences within the central nucleus of the amygdala, a brain region known to impact ethanol preference. Average week 1 preference for consuming ethanol over water was modestly correlated with average preference for the final week of the study, and over the course of the 3-month trial, a sex-difference emerged. In females but not males, there was a significant escalation of preference from week 1 to week 13 and significant alignment of the transcriptome with average week 13 ethanol preference and consumption was found for female, but not male mice. The genes significantly correlated with preference were enriched in annotations associated with cilium movement, cilium organization, extracellular region and collagen-containing extracellular matrix. For the females, 376 of the total 415 genes that correlated with ethanol preference in the gene co-expression network were associated with a single network module that was enriched in genes with an astrocyte annotation. The key hub node in the module was the master regulator, orthodenticle homeobox 2 (Otx2). These data support an important role for the extracellular matrix and primary cilium in individual differences in ethanol preference and consumption in a genetically diverse population of mice.
