Project description:YerA41 is a myoviridae bacteriophage that was originally isolated due its ability to infect Yersinia ruckeri bacteria, the causative agent of enteric redmouth disease of salmonid fish. Several attempts to determine its genomic DNA sequence using traditional and next generation sequencing technologies failed, indicating that the phage genome is modified such way that it is an unsuitable template for PCR amplification and sequencing. To determine the YerA41 genome sequence we isolated RNA from phage-infected Y. ruckeri cells at different time points post-infection, and sequenced it. The host-genome specific reads were substracted and de novo assembly was performed on the unaligned reads.
Project description:Bacteria belonging to phylum Gemmatimonadetes are found in a wide variety of environments and are particularly abundant in soils. To date, only two Gemmatimonadetes strains have been characterized. Here we report the complete genome sequence and methylation pattern of Gemmatirosa kalamazoonensis KBS708 (ATCC BAA-2150; NCCB 100411), the first characterized Gemmatimondetes strain isolated from soil. Examination of the methylome of Gemmatirosa kalamazoonenis KBS708 using kinetic data from single-molecule, real-time (SMRT) sequencing on the PacBio RS

Project description:Lactobacillus casei is remarkably adaptive to diverse habitats. To understand the evolution and adaptation of Lb. casei strains isolated from different environments, the gene content of 22 Lb. casei strains isolated from various habitats (cheeses, n=8; plant materials, n=8; and human sources, n=6) were examined by comparative genome hybridization with an Lb. casei ATCC 334-based microarray.
Project description:Atherosclerosis preferentially develops in arterial regions where hemodynamic disturbed flow and oxidative stress are present. Epigenomic regulation, especially DNA methylation, plays an essential role in regulating gene expression in response to environmental factors. We investigated the DNA methylation of endothelial cells isolated from distinctly different hemodynamic and oxidative stress environments in normal adult domestic swine: an athero-susceptible site located at the inner curvature of the aortic arch (AA) and an athero-protected region in the descending thoracic aorta (DT). Genome-wide DNA methylation landscapes as well as differential methylation regions (DMRs) were generated by methylated DNA immunoprecipitation sequencing (MeDIP-seq).
