Project description:This DATASET collection includes the mass spectrometry files for proteomics venom investigation of island and mainland V. ammodytes populations from North Macedonia. Sample list: 1. Island - adult - male 2. Island - adult - female 3. Island - juvenile 4. Island - subadult 5. Mainland - adult 6. Mainland - subadult 7. Mainland - juvenile Folders 01-07 - BOTTOM-UP PROTEOMICS: The venom pools were investigated by the bottom-up "snake venomics" (labelled as SVX) approach and in short: separated by RP-HPLC, followed by SDS-PAGE separation and the single bands were in-gel processed by DTT, IAC and finally o/n tryptic digested. Samples submitted to HPLC-MS/MS. Early peptidic fractions of the first HPLC run were directly submitted to HPLC-MS/MS analytic w/o further gel procession. Folders 01 to 07 include the MS and MS/MS spectra of the V. ammodytes sample pools from different populations. Files are included as RAW and MZML format. Used instrument: LTQ Orbitrap XL mass spectrometer (Thermo, Bremen, Germany) with an Agilent 1260 HPLC system (Agilent Technologies, Waldbronn, Germany) using a reversed-phase Grace Vydac 218MS C18 (2.1 x 150 mm; 5 um particle size) column. Population Prehistory in Island Southeast Asia

Project description:Affymetrix single nucleotide polymorphism (SNP) array data were collected to study genome-wide patterns of genomic variation across a broad geographical range of Island Southeast Asian populations. This region has experienced an extremely complex admixture history. Initially settled ~50,000 years ago, Island Southeast Asia has since been the recipient of multiple waves of population movements, most recently by Austronesian-speaking groups ultimately from Neolithic mainland Asia and later arrivals during the historic era from India and the Middle East. We have genotyped SNPs in ~500 individuals from 30 populations spanning this entire geographical region, from communities close to mainland Asia through to New Guinea. Particular attention has been paid to genomic data that are informative for population history, including the role of recent arrivals during the historic era and admixture with archaic hominins.

Multi-layered population structure in Island Southeast Asians

Project description:The history of human settlement in Southeast Asia has been complex and involved several distinct dispersal events. Here we report the analyses of 1825 individuals from Southeast Asia including new genome-wide genotype data for 146 individuals from three Mainland Southeast Asian (Burmese, Malay and Vietnamese) and four Island Southeast Asian (Dusun, Filipino, Kankanaey and Murut) populations. While confirming the presence of previously recognized major ancestry components in the Southeast Asian population structure, we highlight the Kankanaey Igorots from the highlands of the Philippine Mountain Province as likely the closest living representatives of the source population that may have given rise to the Austronesian expansion. This conclusion rests on independent evidence from various analyses of autosomal data and uniparental markers.

Transcriptome of Moesziomyces albugensis in response to different biotic factors (A. laibachii & SynCom) on A. thaliana leaves

Project description:As the phyllosphere is a resource-limited niche, microbes have evolved different survival strategies by collaborating or competing with other organisms. This leads to the establishment of network structures which are stabilised by so-called microbial hub organisms. An already identified hub in the Arabidopsis thaliana phyllosphere is the oomycete pathogen Albugo laibachii. From wild Arabidopsis plants with white rust symptoms we isolated the basidiomycete yeast Moesziomyces albugensis, which is closely related to plant pathogenic smut fungi. It suppresses the infection of A. laibachii in lab experiments and inhibits growth of several bacterial phyllosphere members. The transcriptomic response of M. albugensis to presence of A. laibachii and bacterial SynCom members was investigated by using RNA sequencing. Interestingly, several genes encoding secretory proteins, mostly glycoside hydrolases and peptidases, are particularly induced upon interaction with A. laibachii.
