Population Prehistory in Island Southeast Asia

Project description:Affymetrix single nucleotide polymorphism (SNP) array data were collected to study genome-wide patterns of genomic variation across a broad geographical range of Island Southeast Asian populations. This region has experienced an extremely complex admixture history. Initially settled ~50,000 years ago, Island Southeast Asia has since been the recipient of multiple waves of population movements, most recently by Austronesian-speaking groups ultimately from Neolithic mainland Asia and later arrivals during the historic era from India and the Middle East. We have genotyped SNPs in ~500 individuals from 30 populations spanning this entire geographical region, from communities close to mainland Asia through to New Guinea. Particular attention has been paid to genomic data that are informative for population history, including the role of recent arrivals during the historic era and admixture with archaic hominins.

Multi-layered population structure in Island Southeast Asians

Project description:The history of human settlement in Southeast Asia has been complex and involved several distinct dispersal events. Here we report the analyses of 1825 individuals from Southeast Asia including new genome-wide genotype data for 146 individuals from three Mainland Southeast Asian (Burmese, Malay and Vietnamese) and four Island Southeast Asian (Dusun, Filipino, Kankanaey and Murut) populations. While confirming the presence of previously recognized major ancestry components in the Southeast Asian population structure, we highlight the Kankanaey Igorots from the highlands of the Philippine Mountain Province as likely the closest living representatives of the source population that may have given rise to the Austronesian expansion. This conclusion rests on independent evidence from various analyses of autosomal data and uniparental markers.

Proteome changes in cassava cv. Kasetsart 50 in response to Sri Lankan cassava mosaic virus

Project description:Sri Lankan cassava mosaic virus (SLCMV) is a member of cassava mosaic geminiviruses, family Geminiviridae, genus Begomoviruse which causes cassava mosaic disease (CMD). SLCMV is a widespread plant virus in major cassava production area of in Southeast Asia such as Thailand, Vietnam and Cambodia. Cassava cv. Kasetsart 50 (KU50) is one of the most globally famous cultivars in the world which is planted by many Asian countries farmers and industries. A proteomics approach was used to investigate the proteins involved in KU50 leaf response against SLCMV infection. RT-qPCR were applied to validate protein identifications for genes that are differentially expressed.

Agrobacterium-mediated cassava transformation for the Asian-elite variety KU50

Project description:Agrobacterium-mediated cassava transformation via friable embryogenic callus (FEC) has allowed the robust production of transgenic cassava. So far, the transformation has been performed mostly for 60444 (the model cassava variety for transformation) and African varieties due to the high ability of callus induction and good regeneration capacity from embryogenic tissues. It is important to develop the transformation methods for elite cassava varieties in Asian area which is one of main cassava production area in the world, however, the suitable transformation method for Asian elite variety via FEC has not been reported. Here, we developed the transformation method in Kasetsart 50 (KU50) which has the highest planting area in Thailand and Vietnam. In cassava transformation, the preparation of FEC is considered as a key step. The ability of FEC induction from KU50 was improved efficiently by the use of media with reduced nutrients and excess vitamin B1, even if the FEC-inducible efficiency was 5 times lower compared with cv. 60444. The optimal concentration of NAA for regeneration from FEC to cotyledon was 1.0 mg/L and the optimal concentration of BAP for shoot formation from cotyledon was 0.4 mg/L. The transformation efficiency was estimated as 45% for 60444 and 22% for KU50. Transcriptome analysis indicated that KU50 FEC is out of balance between cell wall production and assembly, because the expression of the genes related to loosing cell wall was upregulated in the FEC from KU50 compared with 60444. We hope that the developed technology will contribute to molecular breeding of useful cassava plants in Asia by the simultaneous use of genome-editing technology.

Cassava mosaic disease and its management in Southeast Asia.

Project description:Key messageStatus of the current outbreak of cassava mosaic disease (CMD) in Southeast Asia was reviewed. Healthy cassava seed production and dissemination systems have been established in Vietnam and Cambodia, along with integrated disease and pest management systems, to combat the outbreak. Cassava (Manihot esculenta Crantz) is one of the most important edible crops in tropical and subtropical regions. Recently, invasive insect pests and diseases have resulted in serious losses to cassava in Southeast Asia. In this review we discuss the current outbreak of cassava mosaic disease (CMD) caused by the Sri Lankan cassava mosaic virus (SLCMV) in Southeast Asia, and summarize similarities between SLCMV and other cassava mosaic begomoviruses. A SATREPS (Science and Technology Research Partnership for Sustainable Development) project "Development and dissemination of sustainable production systems based on invasive pest management of cassava in Vietnam, Cambodia and Thailand", was launched in 2016, which has been funded by The Japan International Cooperation Agency (JICA) and The Japan Science and Technology Agency (JST), Japan. The objectives of SATREPS were to establish healthy seed production and dissemination systems for cassava in south Vietnam and Cambodia, and to develop management systems for plant diseases and insect pests of cassava. To achieve these goals, model systems of healthy seed production in Vietnam and Cambodia have been developed incorporating CMD-resistant planting materials through international networks with The International Center for Tropical Agriculture (CIAT) and The International Institute of Tropical Agriculture (IITA).

Large-scale proteome characterization of the cassava root

Project description:Cassava is the most important root crop in the tropics but rapid post-harvest physiological root deterioration (PPD) is a major constraint to commercial cassava production. We used label-free quantitative proteomics to generate an extensive cassava root and PPD proteome. Over 2400 unique proteins were identified in the cassava root and nearly 300 proteins showed significant abundance regulation during PPD. A candidate gene for reducing PPD was identified from the regulated proteins with enzymatic assays and afterwards verified with a transgene approach. This demonstrates the relevance of proteomics approach for crop improvements.
