Project description:Differential expression of electron transfer genes during growth with insoluble iron provided as an electron acceptor compared to soluble iron. A four chip study using total RNA recovered from two separate cultures of Ferroglobus placidus DSM 10642 grown with 10 mM acetate provided as electron donor and insoluble iron hydroxide provided as electron acceptor (experimental condition) and two separate cultures of Ferroglobus placidus DSM 10642 grown on 10 mM acetate with soluble iron citrate provided as electron acceptor (control condition). Each chip measures the expression level of 2613 genes from Ferroglobus placidus DSM 10642 with nine 45-60-mer probe pairs (PM/MM) per gene, with three-fold technical redundancy.

Transcription profiling of Pseudomonas aeruginosa response to low oxygen

Project description:In order to understand how Pseudomonas aeruginosa responds to low oxygen we grew strain PAO1 with 3 different oxygen concentrations: 2%, 0.4% and 0% supplemented with nitrate as an electron acceptor. Gene expression under these conditions was compared to that of cells grown with 20% oxygen. Experiment Overall Design: Transcriptome profiles of Pseudomonas aeruginosa cells grown with 20% oxygen were compared to transcriptome profiles obtained by growing cells with 2%, 0.4% and 0% oxygen (with nitrate as the electron acceptor).

Transcriptome analysis of Paracoccus denitrificans following exposure to hexavalent chromium under aerobic and anoxic conditions

Project description:Suspended cell studies were performed to document whole-genome transcriptional profiles as a function of Cr(VI) reduction under different electron accepting conditions. Cell suspension studies were performed in 250 mL serum bottles for two conditions: 1) under anoxic condition with lactate as carbon source and nitrate as electron acceptor, and 2) under aerobic condition with lactate as carbon source and oxygen as electron acceptor. The initial Cr(VI) and nitrate concentrations were 1000 μg/L and 40 mg N/L, respectively. Samples from both the conditions were collected after 5 hours and the cell pellet was saved at -80°C.

Genome-wide transcriptome profiling of Acidithiobacillus ferrooxidans ATCC 23270 in response to the cyc2 knockout

Project description:The outer-membrane c-type cytochrome Cyc2 is generally considered to be the initial electron acceptor in iron respiratory chain of Acidithiobacillus ferrooxidans ATCC 23270, a model microorganism in acidophilic bioleaching environment. In our work, however, the knockout of cyc2 did not result in impaired Fe(II) consumption or growth capacity. To screen the potential genes for alternative initial electron acceptors other than Cyc2, RNA-Seq was employed to compare global gene expressions in the A. ferrooxidans ATCC 23270 wild type and the Δcyc2 mutant grown on Fe(II) or switched energy source from S0 to Fe(II). The data focused on 29 up-regulated and 19 down-regulated genes in the mutant under both conditions, among which AFE_1428 was the most highest one. in-silico analysis also suggested that the product of AFE_1428 might act as an alternative initial electron acceptor when Cyc2 was absent, which needs to be further validated.
