Project description:To investigated the effect of cytoplasmically localized human NOCT on transcriptome-wide RNA levels, we generated HEK293 cell lines that stably overexpress NOCT ∆(2-15)-3F construct, which lacks the MTS and is localized to the cytoplasm. As a negative control, we also generated cells that stably express glutathione S-transferase-3x FLAG (GST-3F). Three independent clonal cell lines were generated for each construct, and served as biological replicates. Total RNA was isolated from each cell line, ribosomal RNA was depleted, and then stranded, whole transcriptome RNA sequencing was performed.

Project description:Analysis of gene expression in human embryonic kidney cells HEK293 overexpressing the transcription factors HNF4a2 or mutant forms HNF4a2 C106R and HNF4a2 R154X, which were introduced by FRT/FLP recombination. The analysis was performed 24 hours following 1µg/ml tetracycline treatment to induce the expression of the genes. Results identify HNF4a regulated genes in kidney cells being several of these genes deregulated in renal cell carcinoma. Complexome profiling of membrane fraction from Nox4 overexpressing HEK293 cells

Project description:Within the family of NADPH oxidases, Nox4 is unique as it is predominantly localized in the endoplasmic reticulum, has constitutive activity and generates H2O2. We hypothesize that these features are consequences of a so far unidentified Nox4-interacting protein. Blue native gel electrophoresis of solubilized membranes from HEK293 cells (overexpressing Nox4) separated macromolecular complexes containing Nox4. The combination of native gel electrophoresis and quantitative mass spectrometry was applied to identify proteins that co-migrate with Nox4. In addition, the data set contains information about macromolecular protein complexes in human cellular membranes that are stable to the solubilization with digitonin.

Global transcriptome profiling of Oct4/Klf4/Sox2 (3Factor, 3F) + IL6 iPS clones derived from mouse embryonic fibroblasts.

Project description:We used heterokaryon cell fusion based reprogramming and identified the cytokine IL6 as a potential regulator of reprogramming to pluripotency. We generated iPS clones using the four reprogramming factors (4F) Oct4, Klf4, Sox2, and c-Myc. In addition, iPS clones were generated using only three factors (3F: Oct4, Klf4, amd Sox2) with the addition of the cytokine IL6 to reprogramming culture conditions. Global RNA-Seq of the 3F + IL6 derived iPS clones was done for comparison with 4F-derived iPS clones, mouse embryonic stem cells and mouse embryonic fibroblasts. This study includes 8 samples: 2 independently derived 3F + IL6 iPS clones, 2 independently derived 4F iPS clones, 2 biological replicates of mouse D3-GFP ES cells, and 2 biological replicates of mouse embryonic fibroblasts (MEFs). The latter 6 samples are provided as references for the 3F + IL6 iPS clones. Poly-A RNA was isolated and prepared for sequencing using the Illumina TruSeq RNA kit (v2) to generate 50bp reads. Reads were aligned to mm10.
