Global Transcriptome Profiles in the Nodes of Rice During Spatial and Temporal Development

Project description:The following study was conducted to better understand the genetics of the spatial and temporal development of rice, especially as this relates to the development of lignocellulosic tissues. To do so, an oligonucleotide array was designed and created by the Plant Sciences Institute at Iowa State University. A total of 43,776 spots were printed on two separate platforms, the first contained 23,040 spots while the second contained 20,736. RNA was collected from nodes of rice seedlings at several different time points, as nodes are highly lignified tissues. Comparisons were performed to identify those genes exhibiting differential regulation across time at an anatomical position as well as across anatomical distance. For example, node 1 was compared across days 46, 53, 60, and 67 and at day 67 node 1 was compared to nodes 2, 3, and 4. Similar comparisons were performed for nodes 2, 3, and 4 where applicable. Keywords: Time course and anatomical development in rice For each comparison, 6 replicates and multiple power settings were considered. Dye-swaps were performed between replicates. Spatial-temporal order of regulation in tomato early fruit development

Project description:Early fruit development is crucial for crop production in tomato. After fertilization, the ovary undergoes a cell division and a cell expansion stages before maturation. Although the roles of regulatory signals such as hormone and carbohydrate during early fruit development have been studied, the spatial distribution and the sequential initiation of these regulatory signals is still poorly understood. Using the cultivated tomato “Moneymaker” as materials, we analyzed the transcriptome of the ovule and the ovary wall dissected from the different stages of the early developing fruits. These datasets provide us the whole picture about the spatial and temporal signal distribution of fruit formation which has not been studied in such a detailed manner. Our results suggest that the hormone signal was initiated in both ovule and ovary wall after fertilization. After that, the different signals were activated in ovule and ovary wall due to their distinct developmental processes. By analyzing the global expression profiling of hormone related genes, we found that the auxin might be synthesized in both ovule and ovary wall after fertilization. The expression pattern of sugar related genes revealed the different carbohydrate metabolism events occurred in ovule and ovary wall. At last, we identified a gene showed tissue and stage specific expression pattern and localized in previously reported fruit weight locus which might be selected during tomato breeding.

Methylation Changes During Soybean Seed Development

Project description:What methylation changes are occurring during seed development largely remains unknown. To uncover the possible role of DNA methylation throughout all of seed development - from fertilization through dormancy and post-germination in soybean, we characterized the methylome of whole seeds representing the differentiation (GLOB and COT stages), maturation (early- [EM], mid- [B1] and late- [AA1] maturation stages), dormancy (DRY stage), and post-germination (seedling) phases of soybean seed development using Illumina sequencing. In addition, we characterized the methylome of the cotyledons of germinated seedling to examine methylation differences before and after germination.
