Project description:affy_med_2011_14 - affy_med_2011_14 - -In natural ecosystems most terrestrial plants form arbuscular mycorrhiza (AM), mutualistic symbioses with soil fungi belonging to the order Glomeromycota. This symbiosis takes place when phosphate is limiting and enables the plant to acquire nutrients (in particular phosphate) in exchange of carbon provided to the fungus A hypermycorrhizal mutant B9 was identified (Morandi et al. Mycorrhiza (2009) 19: 435) which displayed higher root colonization by Glomus intraradices. This phenotype could be linked to a defect in phosphate sensing or transport. We have undertaken the analysis of the root transcriptome of both WT and mutant plants grown on limiting or non-limiting phosphate to determine which processes are affected in the hypermycorrhizal mutant.-- Roots were harvested from 4 week-old WT and B9 mutant plants grown in a culture chamber with limiting (P/10, 130 µM phosphate) or non limiting (P2, 2.6 mM phosphate) phosphate under long days (16 hrs day at 22°C with 380 µE.m-2.s-1 light and 8hrs night at 19°C). RNAs were then extracted for transcriptomic analysis. Project description:Optimal plant growth is hampered by limiting amounts of the essential macronutrient phosphate in most soils. As a response, plant roots produce root hairs to capture this immobile nutrient. Although vital to high-yielding crops, this response remains poorly understood. By generating and exploiting a high spatial and temporal resolution single cell atlas of the Arabidopsis root, we show a remarkable enrichment of TMO5/LHW target genes in root hair epidermal cells. Moreover, these vascular bHLH factors are sufficient to induce a root hair formation response in the epidermal cells, similar as observed during low phosphate conditions, via the downstream cytokinin signaling. We further show that root hair formation under low phosphate conditions is almost absent when TMO5 function or cytokinin signaling is perturbed. In conclusion, cytokinin signaling links the adaptation of roots under low phosphate conditions in the epidermis to perception in vascular cells.

Project description:In this study it was investigated the role of ZafA on gene expression at a genome wide scale by comparing the transcriptional profile of a wild-type strain of A. fumigatus with that of a dzafA null strain grown in zinc-limiting media. The analysis of the results indicated that among genes up-regulated under zinc-limiting conditions were those most directly involved in zinc homeostasis such as zafA, that encoded for the ZafA transcriptional regulator of zinc homeostasis, zrfA, zrfB and zrfC that encoded zinc transporters presumably located at the plasma membrane and zrfF that encodes a zinc transporter located presumably at the vacuole membrane. Besides, a gene encoding a putative zinc-metallochaperone that might play a role in the correct folding of certain metalloproteins was also induced under zinc-limiting conditions. In addition, many other genes whose encoding products are either predicted or shown to be related to different metabolic or regulatory processes were also up-regulated under zinc-limiting conditions, including genes related to amino acid metabolism, cell wall biosynthesis, cytoskeletal assembly and reorganization, energy homeostasis, oxidative stress response, ER and vacuolar functions, iron metabolism, vesicular trafficking, lipid and ergosterol metabolism, protein degradation and modification, sulfur metabolism, ribosomal biogenesis and biosynthesis of secondary metabolites.

Project description:Autophagy is a conserved catabolic process that plays an essential role under nutrient starvation condition and influences different developmental processes. We observed that seedlings of autophagy mutants (atg2, atg5, atg7, and atg9) germinated in the dark showed delayed chloroplast development following illumination. The delayed chloroplast development was characterized by a decrease in photosynthetic and chlorophyll biosynthetic proteins, lower chlorophyll content, reduced chloroplast size, and increased levels of proteins involved in lipid biosynthesis. Confirming the biological impact of these differences, photosynthetic performance was impaired in autophagy mutants 12h post illumination. We observed that while gene expression for photosynthetic machinery during de-etiolation was largely unaffected in atg mutants, several genes involved in photosystem assembly were transcriptionally downregulated. We also investigated if the delayed chloroplast development could be explained by lower lipid import to the chloroplast or lower triglyceride (TAG) turnover. We observed that the limitations in the chloroplast lipid import imposed by trigalactosyldiacylglycerol1 are unlikely to explain the delay in chloroplast development. However, we found that lower TAG mobility in the triacylglycerol lipase mutant sugardependent1 significantly affected de-etiolation. Moreover, we showed that lower levels of carbon resources exacerbated the slow-greening phenotype whereas higher levels of carbon resources had an opposite effect. This work suggests a lack of autophagy machinery limits chloroplast development during de-etiolation, and this is exacerbated by limited lipid turnover (lipophagy) that physically or energetically restrains chloroplast development.

Project description:Purpose: We explore gene expression changes when Neurospora crassa wild type responds to different carbon sources in Vogel's medium. Method: We obtained mRNA samples of Neurospora crassa WT in Vogel's minimal medium (VMM) with different carbon source and used RNA-seq technique to measure the trancriptome changes. Results: We identified many genes of transcription factors and enzymes that were up regulated or down regulated in response to the different carbon stimulation. Conclusion: Our data represents a systematic transcriptome profiling of filamentous fungi on different carbon source and identify COL-26 as a critical regulator in degradation of starch components.

Project description:In contrast to batch cultivation, chemostat cultivation allows the identification of carbon source responses without interference by carbon-catabolite repression, accumulation of toxic products, and differences in specific growth rate. This study focuses on the yeast Saccharomyces cerevisiae, grown in aerobic, carbon-limited chemostat cultures. Genome-wide transcript levels and in vivo fluxes were compared for growth on two sugars, glucose and maltose, and for two C2-compounds, ethanol and acetate. In contrast to previous reports on batch cultures, few genes (180 genes) responded to changes of the carbon source by a changed transcript level. Very few transcript levels were changed when glucose as the growth-limiting nutrient was compared with maltose (33 transcripts), or when acetate was compared with ethanol (16 transcripts). Although metabolic flux analysis using a stoichiometric model revealed major changes in the central carbon metabolism, only 117 genes exhibited a significantly different transcript level when sugars and C2-compounds were provided as the growthlimiting nutrient. Despite the extensive knowledge on carbon source regulation in yeast, many of the carbon source-responsive genes encoded proteins with unknown or incompletely characterized biological functions. In silico promoter analysis of carbon source-responsive genes confirmed the involvement of several known transcriptional regulators and suggested the involvement of additional regulators. Transcripts involved in the glyoxylate cycle and gluconeogenesis showed a good correlation with in vivo fluxes. This correlation was, however, not observed for other important pathways, including the pentose-phosphate pathway, tricarboxylic acid cycle, and, in particular, glycolysis. These results indicate that in vivo fluxes in the central carbon metabolism of S. cerevisiae grown in steadystate, carbon-limited chemostat cultures are controlled to a large extent via post-transcriptional mechanisms. Experiment Overall Design: Cultivation of microorganisms in chemostats offers numerous advantages for studying the structure and regulation of metabolic networks (11). In chemostat cultures, individual culture parameters can be changed, while keeping other relevant physical and chemical culture parameters (composition of synthetic medium, pH, temperature, aeration, etc.) constant. An especially important parameter in this respect is the specific growth rate, which, in a chemostat, is equal to the dilution rate, which can be accurately controlled. This allows the experimenter to investigate the effects of environmental changes or genetic interventions at a fixed specific growth rate, even if these changes result in different specific growth rates in batch cultures. In a chemostat, growth can be limited by a single, selected nutrient. The very low residual concentrations of this growth-limiting nutrient in chemostat cultures alleviate effects of catabolite repression and inactivation. Furthermore, these low residual substrate concentrations prevent substrate toxicity, which, for example, occurs when S. cerevisiae is grown on ethanol or acetate as the carbon source in batch cultures . Experiment Overall Design: The central goal of the present study is to assess to what extent carbon source-dependent regulation of fluxes through central carbon metabolism in S. cerevisiae is regulated at the level of transcription. To this end, we compare the transcriptome of carbon-limited, aerobic chemostat cultures grown on four different carbon sources: glucose, maltose, ethanol, and acetate. Data from the transcriptome analysis are compared with flux distribution profiles calculated with a stoichiometric metabolic network model. Questions that will be addressed are as follows: (i) does glucose-limited aerobic cultivation lead to a complete alleviation of glucose-catabolite repression; (ii) how (in)complete is our understanding of the genes involved in the transcriptional response of S. cerevisiae to four of the most common carbon sources for this yeast; and (iii) to what extent do transcriptome analyses with microarrays provide a reliable indication of flux distribution in metabolic networks?
