Pentatricopeptide repeat poly(A) binding protein from mitochondria of trypanosomes

Project description:In Trypanosoma brucei, most mitochondrial mRNAs undergo U-insertion/deletion editing, and 3′ adenylation and uridylation. The internal sequence changes and terminal extensions are coordinated: Pre-editing addition of the short (A) tail protects the edited transcript against 3′-5′ degradation, while post-editing A/U-tailing renders mRNA competent for ribosome recruitment. Participation of a poly(A) binding protein (PABP) in coupling of editing and 3′ modification processes has been inferred, but its identity and mechanism of action remained elusive. We report identification of KPAF4, a pentatricopeptide repeat-containing PABP which sequesters the A-tail and impedes exonucleolytic degradation. Conversely, KPAF4 inhibits uridylation of A-tailed transcripts and, therefore, premature A/U-tailing of partially-edited mRNAs. This quality check point prevents translation of incompletely edited mRNAs. Our findings also implicate the RNA editing substrate binding complex (RESC) in mediating the interaction between the 5′-end bound pyrophosphohydrolase MERS1 and 3′-end associated KPAF4 to enable mRNA circularization. This event is critical for transcript stability during the editing process.

Identification of the mRNAs associated with the protein complex PuREBP1/PuREBP2 (Tb927.4.4550/Tb927.3.3060) in Trypanosoma brucei [RIP-seq]

Project description:We have previously characterized a short RNA stem-loop cis-element within the 3'-UTR of the NT8 nucleobase transporter mRNA (PuRE, Purine Responsive Element) that is necessary and sufficient to confer a strong repression of gene expression in response to purines in the human parasite Trypanosoma brucei (PMID: 24813448). In this study, we have identified a protein complex composed of two RNA-binding proteins (Tb927.4.4550 and Tb927.3.3060, named here as PuREBP1 and PuREBP2 respectively) that binds to the PuRE in vitro and to NT8 mRNA in vivo. Depletion of PuREBP1 by RNAi results in the upregulation of just NT8 and the mRNAs encoding the amino acid transporter AATP6 paralogues. Moreover, we found that the PuREBP1/2 complex is associated with only a handful of mRNAs, and that it is responsible for the observed purine-dependent regulation of NT8 expression. Just a handful of mRNAs are associated with the PuREBP1/2 complex: NT8, AATP6, mCUd and other mRNAs encoding proteins of unknown function, mainly membrane proteins

To investigate if the proteins have redundant functions, we analyzed mRNAs subpopulations in cells submitted to RNAi of EIF4E3 and EIF4E4. The reduction of EIF4E3 protein levels did not change the profile of mRNA populations associated to EIF4E4.

Transcriptomes of new Trypanosoma brucei brucei

Project description:Trypanosoma brucei were isolated from cattle, in Bunya, Uganda (Tb065BAPC) or Apuru, Uganda (Tb098AAPC). Parasites were stored as stabilities after a single mouse passage. After a further mouse passage the parasites were grown in rats to the parasitaemias indicated, isolated on DEAE cellulose and RNA was prepared. We also compared rRNA depletion with poly(A) selection.
