Project description:Ubiquitin and ubiquitin-like proteins (UBLs) are directed to targets by cascades of E1, E2, and E3 enzymes. The largest ubiquitin E3 subclass consists of cullin-RING ligases (CRLs), which contain one each of several cullins (CUL1, -2, -3, -4, or -5) and RING proteins (RBX1 or -2). CRLs are activated by ligation of the UBL NEDD8 to a conserved cullin lysine. How is cullin NEDD8ylation specificity established? Here we report that, like UBE2M (also known as UBC12), the previously uncharacterized E2 UBE2F is a NEDD8-conjugating enzyme in vitro and in vivo. Biochemical and structural analyses indicate how plasticity of hydrophobic E1-E2 interactions and E1 conformational flexibility allow one E1 to charge multiple E2s. The E2s have distinct functions, with UBE2M/RBX1 and UBE2F/RBX2 displaying different target cullin specificities. Together, these studies reveal the molecular basis for and functional importance of hierarchical expansion of the NEDD8 conjugation system in establishing selective CRL activation. Project description:Testis-restricted melanoma antigen (MAGE) proteins are frequently hijacked in cancer and play a critical role in tumorigenesis. MAGEs assemble with E3 ubiquitin ligases and function as substrate adaptors that direct the ubiquitination of novel targets, including key tumor suppressors. However, how MAGEs recognize their targets is unknown and has impeded development of MAGE-directed therapeutics. Here, we report the structural basis for substrate recognition by MAGE ubiquitin ligases. Biochemical analysis of the degron motif recognized by MAGE-A11 and the crystal structure of MAGE-A11 bound to the PCF11 substrate uncovered a conserved substrate binding cleft (SBC) in MAGEs. Mutation of the SBC disrupted substrate recognition by MAGEs and blocked MAGE-A11 oncogenic activity. A chemical screen for inhibitors of MAGE-A11:substrate interaction identified 4-aminoquniolines as potent inhibitors of MAGE-A11 that show selective cytotoxicity. These findings provide important insights into the large family of MAGE ubiquitin ligases and identify approaches for development of cancer-specific therapeutics.

Project description:Trypanosomes have seven cullin paralogs, the majority lineage-specific. Six of those cullins (TbCul-A, TbCul-C, TbCul-D TbCul-E, TbCul-F and TbCul-G) were endogenously 3xHA-epitope tagged at the C-terminus. We used affinity capture/mass spectrometry to determine the composition of these cullin complexes. TbCul-A and TbCul-E function were further studied by analysis of proteome changes upon upon RNAi.

Project description:The functionally redundant ubiquitin E3 ligases SIAH1 and SIAH2 have been implicated in the regulation of several processes, but their role in inflammatory signaling and gene expression remains unclear. Here we have downregulated the expression of both SIAH proteins with specific siRNAs and investigated the functional consequences for IL-1α-induced gene expression and the signaling pathways activating NF-κB and AP1. The knockdown of SIAH1/2 had no significant impact on IL-1α-induced activation of NF-κB and MAPK signaling pathways, but modulated the expression of approximately one third of IL-1α-regulated genes. Most of the proteins encoded by SIAH1/2-regulated genes form a regulatory network of proinflammatory factors. Thus SIAH1/2 proteins function as variable rheostats that control the amplitude of inflammatory gene expression.

Project description:Viruses have an ambivalent relationship with the host proteome. While several host proteins are indispensable for replication, detrimental restriction factors need to be antagonized. This process is frequently catalysed by viral accessory proteins which exploit the ubiquitin proteasome pathway, DDB1, and Cullin Ubiquitin ligases for the degradation of restriction factors, like in the case of the mouse cytomegalovirus encoded interferon antagonist pM27 which exploits DDB1 for STAT2 degradation. pM27 homologous proteins are conserved in betaherpesviruses. DDB1 and Cullins also serve as essential co-factor for accessory proteins encoded by other virus families like Vpr (HIV-1- and -2-encoded), Vpx (HIV-2-encoded), HBx (HBV-encoded) and its woodchuck hepatitis virus homolog (WHx). To establish a comprehensive understanding of the complexes assembled by viral DDB1-interacting proteins and their targets, we performed immuno-affinity precipitations for a panel of viral proteins known or suspected to interact with DDB1 and/or Cullins. For each protein, we conducted four biological replicates and identified and quantified all co-precipitating proteins by mass spectrometry. Empty plasmids and the HCMV-encoded protein pUL42, which binds the unrelated ubiquitin ligase Itch, served as negative controls and outside group, respectively. This analysis confirmed previously described interactions (pM27 with STAT2), extended known interactions to paralogous proteins (e.g. HBx and WHx with different Spindlin proteins), and documented anticipated interactions for the first time (e.g. Vpr with Bax). The comparison revealed considerable differences concerning the interaction with DDB1 and Cullin 4A/B in terms of the general ability as well as the strength of interaction. On global level, the correlation of the interactomes fitted well with the phylogenetic relationship of the proteins but also highlighted a considerable overlap between the DDB1 interactors of non-related viruses (e.g. herpesviral and hepadnaviral).
