Multi-species single-cell transcriptomic analysis of ocular compartment regulons

Project description:We constructed the first single cell atlas of the human, porcine and zebrafish ocular compartments and compared inter-species transcriptomic expression data in retinal cell populations. In the non-retinal cell populations, we identified putative adult stem cells present in the iris tissue. We created a disease map of genes involved in eye disorders across cells of posterior and anterior compartments of eye. We also probed the regulons of different cell populations, which included transcription factors (TFs) and receptor-ligand interactions and reveal unique directional signalling and cross-talks between ocular cell-types. Such regulons were checked for conservation across vertebrates including human, mouse, pig, zebrafish, and non-human primates to identify common core factors. Finally, we focused on one such transcription factor KLF7, which was conserved across species. After perturbing KLF7 gene expression during retinal ganglion cells (RGC) differentiation from human embryonic stem cells, we conclude that KLF7 plays a major role in maturation of RGC cells during differentiation.

Project description:The retina is a widely profiled tissue in multiple species by single-cell RNA sequencing studies. However, integrative research of the retina across species is lacking. Here, we construct the first single-cell atlas of the human and porcine ocular compartments and study inter-species differences in the retina. In addition to that, we identify putative adult stem cells present in the iris tissue. We also create a disease map of genes involved in eye disorders across compartments of the eye. Furthermore, we probe the regulons of different cell populations, which include transcription factors and receptor-ligand interactions and reveal unique directional signalling between ocular cell types. In addition, we study conservation of regulons across vertebrates and zebrafish to identify common core factors. Project description:COL4A1 mutations cause Gould syndrome, a multi-system disorder which is characterized by a broad range of cerebrovascular, ocular, muscular, renal, or cardiac manifestations. To investigate the patheogenic mechanism of Col4a1 mutations in ocular anterior segment dysgenesis, we used a Col4a1 mutant mouse model that recapitulate many aspects of the pathophysiological hallmarks of Gould syndrome including anterior segment dysgenesis. We then isolated developing anterior segments from wildtype and mutant mice and performed differntial expression analysis using bulk RNAseq.
