Comparative transcriptome analysis between two tomato materials under drought stress

Project description:RNA sequencing was performed to investigate the the response mechanism of tomato response to drought stress. C2H2-type zinc finger proteins are classic and extensively studied members of the zinc finger family. C2H2-type zinc finger proteins participate in plant growth, development and stress responses. In this study, 99 C2H2-type zinc finger protein genes were identified and classified into four groups, and many functionally related cis-elements were identified. Differential C2H2-ZFP gene expression and specific responses were analyzed under drought, cold, salt and pathogen stresses based on RNA-Seq data. Thirty-two C2H2 genes were identified in response to multiple stresses. Seven, 3, 5, and 8 genes were specifically expressed under drought, cold, salt and pathogenic stresses, respectively. Five glycometabolism and sphingolipid-related, pathways and the endocytosis pathway were enriched by KEGG analysis. The results of this study represent a foundation for further study of the function of C2H2-type zinc finger proteins and will provide us with genetic resources for stress tolerance breeding.

Universal plant phosphoproteomics workflow and its application to tomato signaling in response to cold stress

Project description:Phosphorylation-mediated signaling transduction plays a crucial role in the regulation of plant defense mechanisms against environmental stresses. In order to address the high complexity and dynamic range of plant proteomes and phosphoproteomes, we present a universal sample preparation procedure to facilitate profiling plant phosphoproteomes. This advanced workflow significantly improves phosphopeptide identifications, enabling deep insight into plant phosphoproteomes. We then applied the workflow to study the phosphorylation events involved in tomato cold tolerance mechanisms. Phosphoproteomic changes of two tomato species (N135 Green Gage and Atacames) with distinct cold tolerance phenotypes were profiled under cold stress. In total, we identified more than 30,000 unique phosphopeptides from tomato leaves, representing about 5,500 phosphoproteins, as the largest tomato phosphoproteomic resource. The data, along with the validation through in vitro kinase reactions, allowed us to identify kinases involved in cold tolerant signaling and discover distinctive kinase-substrate events in two tomato species under cold environment. In particular, the activation of SnRK2s and their direct substrates may assist N135 Green Gage tomatoes in surviving long-term cold stress. Taken together, the streamlined approach and the resulting deep phosphoproteomic analyses revealed a global view of tomato cold-induced signaling mechanisms.

Strigolactones positively regulate HY5-dependent autophagy and the degradation of ubiquitinated proteins in response to cold stress in tomato

Project description:Autophagy, involved in protein degradation and amino acid recycling, plays a key role in plant development and stress responses. However, the relationship between autophagy and phytohormones is unclear. We used diverse methods, including CRISPR/Cas9, UPLC-MS/MS, chromatin immunoprecipitation, electrophoretic mobility shift assays, and dual-luciferase assays to explore the molecular mechanism of strigolactones in regulating autophagy and the degradation of ubiquitinated proteins under cold stress in tomato. We show that cold stress induced the accumulation of ubiquitinated proteins. Mutants deficient in strigolactone biosynthesis were more sensitive to cold stress with a higher accumulation of ubiquitinated proteins, while treatment with the synthetic strigolactone analog GR245DS enhanced cold tolerance in tomato, with a higher accumulation of autophagosomes and transcripts of autophagy-related genes (ATGs), and a lower accumulation of ubiquitinated proteins. Meanwhile, cold stress induced ELONGATED HYPOCOTYL 5 (HY5) accumulation, which was triggered by strigolactones. HY5 further trans-activated ATG18a promoter, resulting in autophagy formation. Mutation of ATG18a compromised strigolactone-induced cold tolerance, followed by a decreased formation of autophagosomes and an increased accumulation of ubiquitinated proteins. These findings reveal that strigolactones positively regulate autophagy in an HY5-dependent manner and promote the degradation of ubiquitinated proteins under cold conditions in tomato.
